- Description: Permafrost is a variable in Antarctic terrestrial ecosystems, and the role it plays in the cryosphere is not well understood. There is much still to be learnt about the thermal state, physical properties, thickness and age of permafrost in Western Dronning Maud Land (WDML). Active layer dynamics and observed change over time have the potential to improve our knowledge of climate change. Understanding the effects of a warming climate on permafrost can also be of benefit to infrastructure, especially in areas with a large amount of frozen ground such as Scandinavia, Canada and Russia. Active layer and permafrost dynamics of WDML, Antarctica, are presented and discussed using data from six study sites, namely the Robertskollen, Vesleskarvet, Flarjuven, Grunehogna, Slettjfell nunataks and the Troll research station in the Jutulsessen area. Ground and ambient air temperature, as well as ground moisture data were collected for each site. An inventory of active layer and permafrost landforms was compiled, as were the frequency of cycles over the zero-degree isotherm, and the depth of the active layer. Furthermore, 3D models, geo-referenced maps and Digital Elevation Models were created of study areas with the use of an Unmanned Aerial Vehicle (UAV). Polygonal features are the most common landscape feature and are common to most of the study sites. Robertskollen has the deepest active layer at over 66cm and Slettfjell the shallowest at 9cm. A maximum recorded air temperature of 8.76°C (10/11/2014) occurred at Troll with the second highest maximum of 6.77°C (22/12/2010) recorded at Vesleskarvet. Robertskollen has the highest observable biological growth and a maximum recorded ground temperature of 22.84°C (10/01/2014). Troll and Valterkulten, registered the second and third highest ground temperatures respectively. The high ground Temperature observed for Robertskollen may be ascribed to it being the lowest altitude site. The highest number of cycles over the zero-degree isotherm was observed at Troll (11.01%), followed by Robertskollen (10.99%). For relatively warm areas, such as Robertskollen it is recommended that two metre borehole loggers are installed in order to capture a detailed understanding of the active layer. The UAV proved to be a beneficial tool for capturing aerial photographs for post fieldwork analysis and 3D modelling.

This thesis presents the design of the LBIC system, the software interfacing of the data acquisition system and local photo-response within different solar cell technologies. In addition, this thesis represent two curve fitting algorithms namely: the Gradient Descent Optimisation and the Differential Evolution used for the extraction of solar cell device parameters. The algorithms are based on the one-diode solar cell model and make use of the light generated current-voltage (I-V) data obtained from the LBIC system. Different solar cell technologies namely; single crystalline (c-Si) and multicrystalline silicon (mc-Si) was used for analysis. LBIC maps and I-V characteristics of both technologies was obtained. The LBIC maps shows performance degrading defects present in the bulk and the surface of the solar cells as a function of spatial distribution. These localised defects acts as trapping mechanism for the charge carriers and therefore limits recombination within the solar cell and thus decreasing the performance of the solar cell device. The resulting I-V characteristics obtained from the LBIC system were used to determine the performance parameters using the two algorithms. The resultant effect of these parameters on the performance of the solar cells was observed. The overall results showed that LBIC is a useful tool for identifying and characterising defects in solar cells.

Perceptions of indigenous people regarding mental illness at Cacadu District in the Eastern Cape Province of South Africa

- Description: Indigenous people tend to consult traditional healers when a family member manifests change in behaviour, whilst conventional treatment disregards spirituality when preserving mental health. The aim of the study was to explore the perceptions of indigenous people and the role of traditional healers in the management of mentally ill persons within the Cacadu District in the Eastern Cape Province of South Africa. The study has adopted a qualitative approach which was exploratory and descriptive in nature. The sample consisted of nine relatives of mental health care users (MHCUs) and six traditional healers. Ethical principles were also taken into consideration by the researcher during the process of conducting the study. Data were collected from two strata, namely, relatives of the MHCUs and the traditional healers and an interview guide was used to conduct in-depth face-to-face interviews. Data were analysed using Tesch’s method of data analysis. Four themes emerged from the data categories and sub categories were identified. According to the themes participants indicated the negative impact of mental illness; as a result they portrayed great desperation regarding the means of accessing a cure for mental illness. Some participants showed insufficient knowledge regarding mental illness and had different perceptions and beliefs regarding the origin of mental illness. Available literature was used to emphasise and support the views that were expressed by both traditional healers and relatives of MHCUs. It has been highlighted from this study that indigenous people of Cacadu District view mental illness as spiritual in origin but they include Western medication for the benefit of the mentally ill. In addition, the relatives of the MHCUs highlighted the economic burden as the major problem that results from mental illness.

Perspectives of stakeholders on engagement around benefits and use of the Wilderness and Swartvlei lakes

- Description: The objective of this research was to determine how stakeholder engagement impacts on the use and sharing of ecosystem service benefits derived from large lake systems. The Wilderness and Swartvlei lake systems, which form an integral part of the Wilderness Section of the Garden Route National Park (GRNP), were chosen as the study area. The park is juxtaposed with urban and other land uses making it one of the most integrated urban conservation areas in South Africa. The park is an open-access park with only enclosed areas being the camping and chalet areas that borders onto the Touw River Estuary. A major contribution of this research was that it classified stakeholder groups into ten meta-identities (associations, businesses, charity organisations, conservancies, government departments, informal groupings, learning/educational institutions, multiple stakeholder projects, spiritual groupings and sports clubs) and that through an iterative research approach it stimulated dialogue between individuals across the various meta-identities. Engagement is a way of allowing stakeholders to develop a sense of ownership through the decision-making process. This could also lead to a higher level of trust and cooperation. The main insights drawn from this research were that, history is important; engagement is characterised by an on-going blame-game (at least in part as a result of this particular history); meta-identities share some values, but differ in how they see the world; there is a concern over social issues (widespread concern, but few mechanisms to address the issue); management agencies are stewards of the feedbacks between social and ecological systems (responsible for regulating flows of benefits), but in open-access systems cannot do so on their own; all meta-identities are keen to contribute and this can, with appropriate facilitation, be harnessed towards collective action. Stakeholders associated with all ten meta-identities identified provisioning and cultural services as a benefit derived from the lakes. No regulating or supporting services were identified as benefits. This could indicate a gap in awareness of the importance of these services. A category that emerged from this study is the importance of employment opportunities linked to the management of natural resources. The study showed that engagement does not occur around the benefits that can be derived from the lakes, but rather around the issues that have a direct or indirect influence on the ecosystem services and therefore the suite of benefits that would be available for sharing. The issues could be divided into two broad themes; social issues and developmental pressures. The social issues pose an indirect threat to the lakes while the developmental pressures pose a direct threat. As the mandates across agencies differ, with the municipalities concerned with the social issues and SANParks with the pressures, the importance of communication and cooperative governance was highlighted.

Photo-physicochemical studies and photodynamic therapy activity of indium and gallium phthalocyanines

- Description: The potential toxicity of seven different types of quantum dots without shell (L-cysteine-CdTe, TGA-CdTe, MPA-CdTe, TGA-CdSe) and with the shell (GSH-CdSe@ZnS, GSH-CdTe@ZnS,) with different capping agents were evaluated. The growth inhibitory effects of the various quantum dots on human pancreatic BON cancerous cells were determined. The least cytotoxic of the various quantum dots synthesized and the one displaying the lowest growth inhibitory potential and no embryotoxicity was determined to be the GSH-CdSe@ZnS quantum dots. The GSH-CdSe@ZnS quantum dots were then conjugated to gallium, aluminium and indium octacarboxy phthalocyanine and the photophysical behaviour of the conjugates studied for potential use in photodynamic therapy and imaging applications. The sizes, morphology, thermal stability and confirmation of successful conjugation was determined using X-ray diffraction (XRD), transmission electron microscopy (TEM), thermogravimetric analysis (TGA) and Fourier transform infrared spectroscopy (FTIR), respectively. The study was extended by conjugating amino functionalized magnetic nanoparticles (Fe₃O₄) to indium octacarboxy phthalocyanine to study the photophysical behaviour of the conjugate as a potential bi-functional anti-cancer agent (hyperthermia and photodynamic therapy applications). A three-in-one multifunctional nanocomposite comprising of the quantum dots, magnetic nanoparticles and indium octacarboxy phthalocyanine was developed with the aim of developing a multifunctional composite that is able detect, monitor and treat cancer. All conjugates showed improved and enhanced photophysical behaviour. Finally, GSH-CdSe@ZnS conjugated to aluminium octacarboxy phthalocyanine was applied in human pancreatic carcinoid BON cells. The conjugates induced cell death dose-dependently.

Photodynamic antimicrobial chemotherapy activities of porphyrin- and phthalocyanine-platinum nanoparticle conjugates

- Description: This work reports on the conjugation of differently shaped Pt nanoparticles (PtNPs) with ClGa(III) 5,10,15,20-tetrakis-(4-carboxyphenyl) porphyrin (1) as well as chloro - (5,10,15,20-tetrakis (4- (4- carboxy phenycarbonoimidoyl) phenyl) porphyrinato) gallium(III) (2) The work also reports on platination of dihydroxosilicon octacarboxyphthalocyanine (OH)₂SiOCPc (3) to give dihydroxosilicontris(diaquaplatinum)octacarboxyphthalocyanine (OH)₂SiOCPc(Pt)₃ (4). The resulting conjugates were used for photodynamic antimicrobial chemotherapy against S. aureus, E. coli and C. albicans. The degree of photo-inactivation is dependent on concentration of the conjugates, light dose (fluence) and illumination time. The log reduction obtained for 1 when conjugated to cubic PtNPs was 4.64 log (which indicate 99.99 percent of the bacteria have been killed), which is much higher than 3.94 log unit for 1-hexagonal PtNPs and 3.31 log units for 1-unshaped PtNPs. Complex 2 conjugated to hexagonal PtNPs showed 18 nm red shift in the Soret band when compared to 2 alone. Complex 2 and 2-hexagonal PtNPs as well showed promising photodynamic antimicrobial chemotherapy (PACT) activity against S. aureus, E. coli and C. albicans in solution where the log reduction obtained was 4.92, 3.76, and 3.95 respectively for 2-hexagonal PtNPs. The singlet oxygen quantum yields obtained were higher at 0.56 for 2-hexagonl PtNPs in DMF while that of 2 was 0.52 in the same solvent. This resulted in improved PACT activity for 2-hexagonal PtNPs compared to 2. Complex 4 showed slight blue shifting of the absorption spectrum when compared to complex 3 The antimicrobial activity of 4 were promising as the highest log reduction value was observed when compared to the porphyrin conjugates.

- Description: This work reports on the conjugation of differently shaped Pt nanoparticles (PtNPs) with ClGa(III) 5,10,15,20-tetrakis-(4-carboxyphenyl) porphyrin (1) as well as chloro - (5,10,15,20-tetrakis (4- (4- carboxy phenycarbonoimidoyl) phenyl) porphyrinato) gallium(III) (2) The work also reports on platination of dihydroxosilicon octacarboxyphthalocyanine (OH)₂SiOCPc (3) to give dihydroxosilicontris(diaquaplatinum)octacarboxyphthalocyanine (OH)₂SiOCPc(Pt)₃ (4). The resulting conjugates were used for photodynamic antimicrobial chemotherapy against S. aureus, E. coli and C. albicans. The degree of photo-inactivation is dependent on concentration of the conjugates, light dose (fluence) and illumination time. The log reduction obtained for 1 when conjugated to cubic PtNPs was 4.64 log (which indicate 99.99 percent of the bacteria have been killed), which is much higher than 3.94 log unit for 1-hexagonal PtNPs and 3.31 log units for 1-unshaped PtNPs. Complex 2 conjugated to hexagonal PtNPs showed 18 nm red shift in the Soret band when compared to 2 alone. Complex 2 and 2-hexagonal PtNPs as well showed promising photodynamic antimicrobial chemotherapy (PACT) activity against S. aureus, E. coli and C. albicans in solution where the log reduction obtained was 4.92, 3.76, and 3.95 respectively for 2-hexagonal PtNPs. The singlet oxygen quantum yields obtained were higher at 0.56 for 2-hexagonl PtNPs in DMF while that of 2 was 0.52 in the same solvent. This resulted in improved PACT activity for 2-hexagonal PtNPs compared to 2. Complex 4 showed slight blue shifting of the absorption spectrum when compared to complex 3 The antimicrobial activity of 4 were promising as the highest log reduction value was observed when compared to the porphyrin conjugates.

These reserves have reintroduced many of the larger indigenous wildlife that had been extirpated by the early 20th century. As such, these reserves and wildlife introductions have created many research opportunities, including investigations on the ecology of reintroduced carnivores in the Thicket biome. Brown hyaenas (Hyaena brunnea) are one of the large carnivore species that have been reintroduced into the area. As these animals have predominantly been studied in more open, arid systems, their reintroduction has provided an excellent opportunity to study the species in an alternate natural habitat. Information gathered from such investigations adds to our knowledge of the species and also provides information for the management of brown hyaenas within small, enclosed reserves. Data were collected over the period of one calendaryear, from February 2013 to February 2014 at Kwandwe Private Game Reserve in the Eastern Cape, South Africa. Brown hyaena population estimates were calculated using capture-recapture methods from individually identifiable images captured during a three month camera trapping survey. Images of brown hyaenas were separated into left- and right-side profiles. Twenty-eight individuals were positively identified from left-side images and 27 from right-side images. Non-spatial and spatially explicit capture-recapture analyses were both run in the program DENSITY 5.0. Density estimates ranged from 14 to 20 individuals/100km2 (equivalent to a total abundance of 26-37 individuals) depending on the method used. Despite the range of estimates, all are considerably higher than in other areaswhere densities have been calculated. Satellite/GPS collars were fitted to three individual brown hyaenas (two males and one female) to measure their home range size and use of space. Home range size was calculated using two different methods, Kernel utilisation distributions and Brownian bridges. Home range estimates were similar using both methods; however Brownian bridge methods appeared to exaggerate the use of space by individuals. Kernel home range sizes for the three individuals ranged between 42.62km2 and 79.88km2. These estimates are considerably smaller than previous findings from other parts of Africa and suggest that sufficient resources may be available within this enclosed system. The results from this study suggest that brown hyaenas are successful generalists in this enclosed system and are able to persist at high densities and occupy relatively small home ranges. This information is important for the managers of small reserves who wish to reintroduce brown hyaenas. Should brown hyaenas be introduced into reserves in the Thicket biome with sufficient resources, the numbers are likely to increase rapidly. If high numbers are not desired then preventative measures (e.g. contraception) should be investigated before release.

The work described in this thesis involved the design, construction, and evaluation of several tertiary treatment units (TTU') for incorporation into the IAPS process design. Included were; Maturation Ponds (MP), Slow Sand Filter (SSF) and Rock Filters (RF). Three MP's were constructed in series with a 12 day retention time and operated in parallel with a two-layered SSF and a three-stage RF. Water quality of the effluent emerging from each of these TTU's was monitored over a 10 month period. Significant decreases in the chemical oxygen demand (COD), ammonium-N, phosphate-P, nitrate-N, faecal coliforms (FC) and total coliforms (TC) were achieved by these TTU's. On average, throughout the testing period, water quality was within the statutory limit for discharge to a water course that is not a listed water course, with the exception of the total suspended solids (TSS). The RF was determined as the most suitable TTU for commercial use due to production of a better quality water, smaller footprint, lower construction costs and less maintenance required. From the results of this investigation it is concluded that commercial deployment of IAPS for the treatment of municipal sewage requires the inclusion of a suitable TTU. Furthermore, and based on the findings presented, RF appears most appropriate to ensure that quality of the final effluent meets the standard for discharge.

- Description: The Picornaviridae family contains a number of pathogens which are economically important including Poliovirus, Coxsakievirus, Hepatitis A Virus, and Foot-and-Mouth-Disease-Virus. Recently the emergence of novel picornaviruses associated with gastrointestinal, neurological and respiratory diseases in humans has been reported. Although effective vaccines for viruses such as FMDV, PV and HAV have been developed there are currently no antivirals available for the treatment of picornavirus infections. Picornaviruses proteins are classified as: the structural proteins VP1, VP2, VP3 and VP4 which form the subunits of the viral capsid and the replication proteins which function as proteases, RNA-polymerases, primers and membrane binding proteins. Although the host specificity and viral pathogenicity varies across members of the family, the icosahedral capsid is highly conserved. The capsid consists of 60 protomers, each containing a single copy of VP1, VP2 and VP3. A fourth capsid protein, VP4, resides on the internal side of the capsid. Capsid assembly is integral to life-cycle of picornaviruses; however the process is complex and not fully-understood. The overall aim of the study was to broaden the understanding of the evolution and function of the structural proteins across the Picornaviridae family. Firstly a comprehensive analysis of the phylogenetic relationships amongst the individual structural proteins was performed. The functions of the structural proteins were further investigated by an exhaustive motif analysis. A subsequent structural analysis of highly conserved motifs was performed with respect to representative enteroviruses, Foot-and-Mouth-Disease-Virus and Theiler’s Virus. This was supplemented by the in silico prediction of interacting residues within the crystal structures of these protomers. Findings in this study suggest that the capsid proteins may be evolving independently from the replication proteins through possible inter-typic recombination of functional protein regions. Moreover the study predicts that protomer assembly may be facilitated through a network of multiple subunit-subunit interactions. Multiple conserved motifs and principle residues predicted to facilitate capsid subunit-subunit interactions were identified. It was also concluded that motif conservation may support the theory of inter-typic recombination between closely related virus sub-types. As capsid assembly is critical to the viral life-cycle, the principle interacting motifs may serve as novel drug targets for the antiviral treatment of picornavirus infections. Thus the findings in the study may be fundamental to the development of treatments which are more economically feasible or clinically effective than current vaccinations.

Present state of macrophytes and responses to management scenarios at the St. Lucia and Mfolozi estuaries

- Description: The St. Lucia Estuary, the largest estuary in South Africa, has been subject to many natural (a decade long drought) and anthropogenic impacts. A particular mouth manipulation activity, the artificial separation of the Mfolozi River and the St Lucia Estuary in 1952, was done to stop the perceived “silting up” of the estuary, but resulted in a decrease in freshwater supply. The changes in inflows (both fresh and marine) are controlled by management decisions and affect other system parameters such as salinity, water level and turbidity, which influence the distribution of biota. Therefore knowledge on the physico-chemical environment and eco-physiological tolerances of macrophytes will lead to informed future management decisions. The first of the three objectives carried out for this study determined the present state and distribution of the macrophytes of the St. Lucia and Mfolozi estuaries. The macrophyte habitats mapped in 2008 and 2013 were the submerged macrophytes, reeds and sedges, mangroves, grass and shrubs, salt marsh (succulent) and swamp forest. Results indicated that low salinity in the lakes and high water level in 2013 caused die-back or expansion of particular habitats. Submerged macrophytes, in particular Stuckenia pectinata, grows well in water with salinity <15 ppt, therefore this habitat increased by 412 ha (96%) in cover since 2008. Salt marsh decreased by 553 ha (57%) due to inundation. Since 2008 the reeds and sedges increased by 390 ha (in North Lake and the Narrows) due to the salinity decrease. In the Narrows the mangroves decreased by 28 ha (9%) in area cover. This was due to the drought that persisted for so many years, which caused low water levels and non-tidal conditions. The second objective was to determine the present state / health of the mangroves at four sites along the Narrows by assessing sediment condition and population structure of the trees. These results were compared to those obtained in 2010. The total density of Avicennia marina increased since 2010, however this was due to the large increase in seedlings at Site 1, the back channel site. The highest sediment salinity (26 ppt) and porewater salinity (29 ppt) was recorded for this site and these results show that this back channel site was strongly influenced by the open Mfolozi Estuary (increase in marine waters) and tidal conditions at the time of sampling in 2013. The total density of Bruguiera gymnorrhiza decreased, but an increase in adults was recorded at Site 2, the freshwater site. The soil collected from the Bruguiera quadrats was fresher and drier than that of the Avicennia quadrats of Site 2. Lack of seedlings (of both species) was due to the dense stands of Acrostichum aureum (mangrove fern) and Phragmites australis (common reed) and a thick, impenetrable mat of Avicennia pneumatophores. At Sites 3 and 4, the drier sites (where sediment moisture contents were the lowest for all sites at 43 and 42% respectively), seedling and sapling density was low, but adults increased in density since 2010. Recruitment and survival were impacted by the harsh environmental conditions that prevailed prior to 2013 (low water level and non-tidal influence), but adults survived. The results of the test that determined the percentage of aerenchyma of the pneumatophores indicated that waterlogging stress did not affect the aerenchyma of the pneumatophores. However the period of inundation was probably not significant enough to have affected the production of aerenchyma. The third objective formed part of an ongoing study by the Global Environmental Facility (GEF) on the feasibility of linking the Mfolozi River back to the St Lucia Estuary and the responses of these systems to different management scenarios: 1) the “do nothing” scenario; 2) maintain separate Mfolozi and St Lucia mouths representing an open mouth condition; and 3) actively facilitate a single mouth (therefore linking the Mfolozi and St Lucia mouths). Data gathered on the eco-physiological tolerances of the dominant macrophyte species was used to predict the response of the different habitats to these various management scenarios and the results indicated that the best management scenario would be to actively facilitate a single mouth (Scenario 3) as the estuary habitats would increase significantly because of preferred tidal and saline conditions, as this would represent more natural conditions. The results of the study will provide input to recommendations for future “adaptive management” strategies for the Global Environmental Facility (GEF) Project.

Data gathered on the eco-physiological tolerances of the dominant macrophyte species was used to predict the response of the different habitats to these various management scenarios and the results indicated that the best management scenario would be to actively facilitate a single mouth (Scenario 3) as the estuary habitats would increase significantly because of preferred tidal and saline conditions, as this would represent more natural conditions. The results of the study will provide input to recommendations for future “adaptive management” strategies for the Global Environmental Facility (GEF) Project.

This study presents a framework, using a High Frequency (HF) Doppler radar to investigate the physical properties and the possible driving mechanisms of TIDs. This research focuses on studying the characteristics of the TIDs, such as period, velocity and temporal variations, using HF Doppler measurements taken in South Africa. By making use of a Wavelet Analysis technique, the TIDs’ characteristics were determined. A statistical summary on speed and direction of propagation of the observed TIDs was performed. The winter medium scale travelling ionospheric disturbances (MSTIDs) observed are generally faster than the summer MSTIDs. For all seasons, the MSTIDs had a preferred south-southwest direction of propagation. Most of the large scale travelling ionospheric disturbances (LSTIDs) were observed during the night and of these, the spring LSTIDs were fastest when compared to autumn and summer LSTIDs. The general direction of travel of the observed LSTIDs is south-southeast. Total Electron Content (TEC), derived from Global Positioning System (GPS) measurements, were used to validate some of the TID results obtained from the HF Doppler data. The Horizontal Wind Model (HWM07), magnetic K index, and solar terminators were used to determine the possible sources of the observed TIDs. Only 41% of the observed TIDs were successfully linked to their possible sources of excitation. The information gathered from this study will be valuable in future radio communications and will serve as means to improve the existing ionospheric models over the South African region.

This thesis describes the implementation of PyMORESANE as well as its subsequent augmentation with MPU and GPGPU code. These additions accelerate the algorithm and thus make it competitive with its legacy counterparts. The acceleration of the algorithm is verified by means of benchmarking tests for varying image size and complexity. Additionally, PyMORESANE is shown to work not only on synthetic data, but on real observational data. This verification means that the MORESANE algorithm, and consequently the PyMORESANE implementation, can be added to the current arsenal of deconvolution tools.

- Description: Gold exploration in the laterite terrains of the Siguiri basin (Guinea-West Africa) is discussed in this thesis. It seeks to propose and develop effective and reliable geochemical exploration techniques applied in such laterite terrains. The study is also intended to investigate and provide some geological clues as to why, in some target areas, the reconnaissance test drilling across the geochemical anomalies couldn’t intersect economic gold mineralisation. Targets were generated based on soil geochemical results, some of which were drilled without delivering economic discoveries even on areas with strong and consistent geochemical signatures. To find the failure and define the appropriate methods to be used is the core of the thesis. More importantly, the geological observation is aimed at sourcing and establishing the nature and validity of geochemical anomalies within the license area and their relationship with the underlying lithologies and structural networks. The geological field work conducted during this study is mostly based on regolith and surface geological mapping. The thick laterite cover, deep weathering, bedrock geology, gold geochemistry (the gold geochemical anomalous results are defined according to historical data before 2007), soil formations and variations in climate conditions are emphasized to illustrate the importance of mineral element mobility and dispersion in the weathering profiles. The knowledge and experience in regolith geochemistry and regolith mapping provide the advantage to exploration geologists. The depletion of ore resources and reserves in Siguiri and the continuous decline of the gold price in comparison to the complexity of exploring for gold are demanding more scientific-related thoughts and techniques to be integrated in the available geological, geochemical and geophysical information so as to reduce costs. The integration of good exploration strategy and technique may result in the possibility of making viable discoveries in this highly competitive geological environment where the mineral resources become depleted every day.

Risk factors associated with developing asthma and tuberculosis: a case study of a hospital, Lagos Nigeria

- Description: The purpose of the study is to assess risk factors associated with developing asthma and tuberculosis. Methodology: A quantitative study was conducted on 133 randomly selected tuberculosis respondents, 91 of whom were suffering from TB at the time of the study. 120 respondents were also selected randomly for asthma of which 82 were asthmatic. Data were collected by using a self-structured questionnaire. The statistical analysis was done with the statistical package for social sciences (SPSS, version 18) using the descriptive statistics and logistic regression model. Results: Findings from the study show that a large percentage of the participants for both diseases were male, and the carriers of the diseases were also mostly male. Amongst the factors assessed, smoking, a weak immune system and a history of contact with tuberculosis infected persons were factors independently associated with developing tuberculosis. In the case of asthma, family history, smoking and exposure to allergen irritants were the factors independently associated with developing the disease. Conclusion: The findings highlight the need for increasing awareness through information, education and communication to address the risk factors of tuberculosis and asthma in order to decrease the rate of outspread. Recommendations: Factors triggering asthma among humans should be avoided. Since tuberculosis can be contracted through person to person contact, proper sanitation and regular medical attention are advocated for safeguarding personal and public health.

- Description: In the recent years, the shale gas discourse has become central to discussions about future energy supply in South Africa. In particular, the Permian black shales of the Lower Ecca Group formations in the Karoo Basin are considered potential source rocks for shale gas. The research presented in this thesis advances the understanding of the shale gas potential of mainly the Prince Albert, Whitehill and Tierberg/Collingham Formations. These shale sequences were sampled from eight deep boreholes spread across the main Karoo Basin and geochemically analysed at the GFZ - Helmholtz Centre Potsdam, Germany. Three key questions guided the study, these are: (i) what is the lithology of the sequence; (ii) where in the basin do the shale sequences attain maximum thickness at optimum depth i.e. beneath 1000-1500m; and (iii) and their shale characteristics. To evaluate these, borehole core logging, petrology and organic geochemistry were used extensively. Petrology involved the use of thin section, scanned electron and transmission electron microscopy for mineralogy as well as the identification of sedimentary features, organic matter and nano-scale porosity. These were coupled with standard organic geochemistry techniques such as Rock Eval. analysis, open pyrolysis gas chromatography and thermovaporisation to quantify the free gas, total organic carbon (TOC), present-day gas generative potential and kerogen type. The results show that the Whitehill Formation, away from the CFB and not intruded by dolerite, has the most potential for shale gas. Microscopic studies of this pyritic black shale reveal the occurrence of porous amorphous matter, indicating thermal maturity within the gas generation zone (i.e. > 1.1 percent Ro, 120ºC). The TOC content is consistently high within the Whitehill (exceeding industry requirement of 2 percent), attaining maximum of 7.3 percent. The highest yields of free and desorbed gas, especially methane, were emitted within this formation (S1 and nC1 peaks); mostly within its dolomitic units. In addition, dissolution porosity within dolomite units of the Whitehill Formation was identified as the predominant type of porosity. Thus, it is deduced that the dolomitic units of Whitehill Formation potentially contain the greatest volumes of free gas. HI values attain maximum of 25 mg HC/g TOC, whereas the OI values 26 mg CO2/g TOC. Such low HI and OI values are typically attributed to the dominance of Type IV kerogen, and consistent with overmaturity. Open pyrolysis (GC) show the main the chemical compound of the organic matter to be m-p-xylene, consistent with a mix of Type III, Type I/II and Type IV kerogen. Lithologically, the Whitehill Formation is composed of ~ 35 quartz, 13 percent feldspar, 26 percent illite and ~ 23 percent dolomite with variable amounts of pyrite. The dominance of quartz is directly proportional to the brittleness of the rock. Thus it can be deduced that the Whitehill Formation is relatively brittle and therefore fraccable. Burial trends indicate increasing depth (from ground level) to the top of the Whitehill Formation towards the south and south-eastern portion of the basin. It is in the southern region where thicknesses of this black shale exceeding 50m occur at depths more than 1500m; 1000m beneath fresh water aquifers. It therefore concluded that Whitehill Formation in the southern portion of Karoo Basin, but away from the thermo-tectonic overprint of the Cape Orogeny, is the most probable shale gas reservoir in South Africa.

- Description: A general lack of biological information is hampering the effective management of Angola’s fisheries. While this lack of information is largely a result of the country’s extended civil war that ended in 2002, the subsequent rapid expansion of fisheries is most likely impacting fish abundance and influencing the biology of this regions fishes. Besides the influence of fisheries, the southern Angolan coastal region is considered to be a climate change “hotspot” due to rapidly (>0.8°C/decade) increasing water temperatures. These changes are thought to drive further changes to the biology of fishes. It is therefore critical to provide baseline biological information and to identify the impacts of exploitation and warming on the biology of southern Angolan fishes. Pomatomus saltatrix is a warm-temperate marine fish species that forms an important component of fisheries throughout its broad distribution. P. saltatrix is a migratory predator that displays variable growth and maturity schedules. Typically it is heavily targeted in a range of coastal fisheries of Angola and is therefore an ideal candidate to study the biological impacts of exploitation and climate change. The aim of this study was to provide the first description of P. saltatrix biology in Angola and examine recent changes of the species biological parameters in an attempt to uncouple fishery driven from climate driven changes. Samples of P. saltatrix were collected monthly using standardised biological methods from June 2005 to December 2006 (period 1) and from June 2012 to February 2013 (period 2). The average (508mm – 1st period, 462mm – 2nd period) and maximum (760mm – 1st period, 746mm – 2nd period) size of P. saltatrix was smaller during the second period to suggest selective overharvesting of large individuals by developing fisheries. Angolan P. saltatrix grew very rapidly in their first year and thereafter, relatively slowly when compared to other populations globally. However, fish grew faster (ω = 103 – 1st period, ω = 124 – 2nd period), matured at a larger size (303mm - 1st period, 336mm - 2nd period) and younger age (0.83 years - 1st period, 0.67 years – 2nd period) during the second period. Peaks in reproductive activity remained similar (November) during both periods but a temperature anomaly appears to have influenced spawning during period 2. - Description: A general lack of biological information is hampering the effective management of Angola’s fisheries. While this lack of information is largely a result of the country’s extended civil war that ended in 2002, the subsequent rapid expansion of fisheries is most likely impacting fish abundance and influencing the biology of this regions fishes. Besides the influence of fisheries, the southern Angolan coastal region is considered to be a climate change “hotspot” due to rapidly (>0.8°C/decade) increasing water temperatures. These changes are thought to drive further changes to the biology of fishes. It is therefore critical to provide baseline biological information and to identify the impacts of exploitation and warming on the biology of southern Angolan fishes. Pomatomus saltatrix is a warm-temperate marine fish species that forms an important component of fisheries throughout its broad distribution. Gross margin analysis was employed to examine the income contribution of honey production to household income, and a Linear Regression Model was used to identify the determinants of honey production. Of the twelve variables included in the regression model, only six were found to be statistically significant. These were gender of the beekeeper, access to credit, availability of labour, price of honey, distance to the market, and number of bee colonies owned. On average, each beekeeper owned and operated 35 bee colonies, with an average production of 9 kg of honey per colony per annum; the latter is well beyond a potential production of 35 kg per colony per annum. Beekeeping contributed an average of R12 231.80 per beekeeping household per annum. Except for the honey, no other bee products were produced and marketed. The beekeepers could access the market (retailers and consumers) readily and efficiently; the latter having been determined through calculation and analysing marketing margins. The major constraints to production identified and prioritised by beekeepers in the study area were drought, pests and insects, the shortage of bee forage, and the lack of adequate beekeeping skills. Based on the study results, interventions required to raise the marketable supply of honey produce are recommended.

- Description: Water quality characteristics of the heavily urbanised and industrialised Swartkops River catchment in the Eastern Cape has been the focus of several studies since the 1970s. Overloaded and poorly maintained wastewater treatment works (WWTW), polluted stormwater runoff and solid waste have had a negative impact on the water quality status of the Swartkops River and estuary. Past studies have revealed that a distinct relationship exists between land use activities and the water quality of the Swartkops Estuary, which in turn has raised concerns pertaining to the ecological, economic, recreational, and cultural value of the estuaryThe Swartkops Estuary has a Present Ecological State (PES) of Category D(1) and a Recommended Ecological Category (REC)(2) of a C (Van Niekerk et al., 2014). It is known that effective management of anthropogenic impacts on coastal systems requires a thorough understanding of the system’s biological responses to wastewater discharges and to hydrologic changes. For this reason, the objective of this study was to determine the current water quality status of the Swartkops Estuary, and to gain greater insight into factors controlling eutrophication. This was important as outdated water quality information was used in the Swartkops Integrated Environmental Management Plan (Enviro-Fish Africa, 2011) due to a lack of current data. To determine the current water quality status of the Swartkops Estuary the present study investigated spatial and temporal variability in physico-chemical parameters, nutrients, phytoplankton biomass and community composition, faecal bacteria, and “where possible” related this to historical water quality data. In general, points of entry into the estuary were investigated for their impact on nutrient enrichment and the bacteriological status of the estuary. Water quality surveys were completed in September 2012, November 2012, February 2013, May 2013 and August 2013The present study found evidence to suggest that water is not flushed as efficiently from the estuary as was previously the case, and that the natural hydrology of the estuary has been modified. These changes appear to be the effect of large volumes of wastewater discharges from the wastewater treatment works (WWTW), which has led to the additional stresses of increased vertical stratification and reduced vertical mixing. A build-up of dissolved inorganic nutrients has given rise to persistent eutrophic conditions and phytoplankton blooms occurring from the middle reaches to the tidal limit of the estuary. These findings were associated with a generally well oxygenated estuary; however, bottom water hypoxic conditions were recorded in the upper reaches of the estuary on two occasions and were generally associated with bloom.forming flagellates. Elevated concentrations of inorganic nutrients stimulated phytoplankton to attain high biomass ranging from 0 to 248 g l-1 (31.8 6.56 g l-1). All nutrients displayed positive linear gradients from the mouth to the tidal limit, showed significant (p < 0.05) temporal and spatial variability, and were significantly (p < 0.05) correlated with phytoplankton biomass. Phytoplankton blooms (> 10 000 cells ml-1) of several different groups were recorded from the middle reaches of the estuary to the tidal limit. Diatoms were the dominant group during increased freshwater inflow (at mean daily flow rate of 2.14 m3 s-1) and low DIP levels, whereas flagellates were generally the dominant group during reduced flow and under higher nutrient levels. Although the different tidal stages had no effect on phytoplankton biomass per se, it did support co-existance between phytoplankton groups. This was noted during the spring ebb tide in September 2012 (i.e. flagellates, diatoms and dinoflagellate) and in February 2013 (i.e. dinoflagellates, diatoms and chlorophytes). Phytoplankton blooms have become persistent in the middle to upper reaches of the estuary where chlorophyll-a was > 20 µg l-1 and cell density exceeded 10 000 cells ml-1; a situation not reported in previous studies. The Motherwell Canal was and still is the main source of nitrogen (generally in the form of ammonium) to the estuary, whereas the Swartkops River is still the primary source of phosphorus to the estuary. Since the stormwater canal services the large residential area of Motherwell where leaks in the sewer system, the dumping of night soil buckets, and faulty pumps are often reported, polluted discharges from the Motherwell Canal can enter the canal at any given point. In contrast to the canal, DIP loading from the Swartkops River to the estuary generally occurred under conditions of low flow, whereas nitrogen showed no apparent relationship. Faecal bacteria originating from the Motherwell Canal had the most profound effect on the bacteriological status in the middle reaches of the estuary, whereas the Swartkops River had an intermediate effect due to bacteria die-offs occurring between the point of release from the WWTW to the riverine reaches and the tidal limit of the estuary. Nevertheless, Escherichia coli and enterococci levels are still high, especially in the summer months rendering the estuary unsafe for recreation during this season. Historical data on trace metals in the water column were limited and thus observations from the present study could not be concluded with much confidence. However, preliminary data suggest that levels of copper, zinc, iron and cadmium have increased by at least 90% in the estuary, at the tidal limit of the estuary and in the Markman and Motherwell canals. High inputs of nutrients, trace metals and faecal bacteria to the estuary from land-use activities indicate the necessity for remedial actions with the main objective being to conserve and protect the estuary’s recreational, ecological and economic functions.

- Description: Ionospheric storms are an extreme form of space weather phenomena which affect space- and ground-based technological systems. Extreme solar activity may give rise to Coronal Mass Ejections (CME) and solar flares that may result in ionospheric storms. This thesis reports on a statistical analysis of the ionospheric response over the ionosonde stations Grahamstown (33.3◦S, 26.5◦E) and Madimbo (22.4◦S,30.9◦E), South Africa, during geomagnetic storm conditions which occurred during the period 1996 - 2011. Total Electron Content (TEC) derived from Global Positioning System (GPS) data by a dual Frequency receiver and an ionosonde at Grahamstown, was analysed for the storms that occurred during the period 2006 - 2011. A comprehensive analysis of the critical frequency of the F2 layer (foF2) and TEC was done. To identify the geomagnetically disturbed conditions the Disturbance storm time (Dst) index with a storm criteria of Dst ≤ −50 nT was used. The ionospheric disturbances were categorized into three responses, namely single disturbance, double disturbance and not significant (NS) ionospheric storms. Single disturbance ionospheric storms refer to positive (P) and negative (N) ionospheric storms observed separately, while double disturbance storms refer to negative and positive ionospheric storms observed during the same storm period. The statistics show the impact of geomagnetic storms on the ionosphere and indicate that negative ionospheric effects follow the solar cycle. In general, only a few ionospheric storms (0.11%) were observed during solar minimum. Positive ionospheric storms occurred most frequently (47.54%) during the declining phase of solar cycle 23. Seasonally, negative ionospheric storms occurred mostly during the summer (63.24%), while positive ionospheric storms occurred frequently during the winter (53.62%). An important finding is that only negative ionospheric storms were observed during great geomagnetic storm activity (Dst ≤ −350 nT). For periods when both ionosonde and GPS was available, the two data sets indicated similar ionospheric responses. Hence, GPS data can be used to effectively identify the ionospheric response in the absence of ionosonde data.
