"Is more, less?" : insect-insect interactions in a biological control context using water hyacinth as a model

- Description: Interactions between insects have been shown to be important regulators of population abundances and dynamics as well as drivers of spatial segregation and distribution. These are important aspects of the ecology of insects used in biological control and may have implications for the overall success of a particular programme. In the history of biological control there has been a tendency to release a suite of agents against a weed, which in some cases has increased the level of success, while in others little change has been observed. In most of these cases the implications of increasing the level of complexity of the system is not taken into account and there is little research on the effect of releasing another agent into the system. A brief meta-analysis was done on all the biological control programmes initiated in South Africa. Emphasis was placed on multi-species releases and the effects that overlapping niches were having on the number of agents responsible for the success of a programme. Where overlapping niches were present among agents released the number of agents responsible for success was lower than the number established. Water hyacinth, Eichhornia crassipes (Martius) Solms-Laubach in South Africa has more arthropod agents released against it than anywhere else in the world, yet control has been variable. If the biology and host utilisation of all the agents against water hyacinth is considered, a definite overlap of niches is apparent in at least one life stage of all the agents. Therefore the probability of these insects interacting is high, especially if they are established at the same site in the field. Three of the insects released in South Africa have been selected to investigate possible interactions. They are Neochetina eichhorniae Warner, Neochetina bruchi Hustache and Eccritotarsus catarinensis (Carvalho). Y-tube olfactometer bioassays were used to measure responses of these insects to water hyacinth with prior feeding damage by either conspecifics or heterospecifics. This was done to determine whether olfactory cues played a role in host acceptability and avoidance of conspecifics or heterospecifics. The insects were given a choice between damaged and undamaged plants in various combinations. There was a significant preference for the undamaged plants when given a choice between undamaged and damaged plants. However when the insects were given a choice between two damaged plants there was no discrimination between heterospecific or conspecific damaged plants. This may indicate that there is little or no ecological cost for the insect to share a plant with other insects utilising a similar resource. Insect – insect interactions were investigated in a common garden plot experiment to measure the impact that pairwise combinations of the insect may have on their performance. There was a significant interaction between the mirid E. catarinensis and the weevil N. eichhorniae, with the weevil not performing as well when in combination with the mirid than when alone. Interestingly there was a negative interaction between the two weevil species when in combination, however it was impossible to determine which species was being affected if not both. None of the insects performed significantly better when in combination with another insect. A field study on Wriggleswade Dam in the Eastern Cape, South Africa was initiated to determine whether the relationship between the mirid E. catarinensis and the weevil N. eichhorniae could be determined in the field. The performance of the insects at the different sites in the field suggests that there was an interaction between the agents. This interaction did not limit the establishment of either insect at a site, but it did result in one insect dominating at a site over another. Interactions between the three species of insect tested in this thesis suggest that there are both negative and neutral relationships between them. A basic comparison between the insect performances from 15 sites around the country was done to determine if the spatial segregation observed in the field could be extrapolated to the natural South African situation. The interaction observed between N. eichhorniae and E. catarinensis does seem to extrapolate to the general South African situation where there is definite spatial segregation on a landscape level. The co–occurrence of the two Neochetina weevils at these sites suggests that the negative relationship observed between them in the common garden experiment does not extrapolate to the field. The results from this thesis suggest that the interactions between the agents tested would not limit establishment or have significant ramifications on performance. However, there may be spatial and temporal segregation of these species in the introduced range.

A baculovirus-mediated expression system for the analysis of HaSV RNA packaging

- Description: The Helicoverpa armigera stunt virus (HaSV) is a member of a family of small nonenveloped (+) ssRNA insect viruses currently known as the Tetraviridae. This family is unique in terms of the T=4 quasi-symmetry of its capsid particles and the unusually narrow host range and tissue tropism. Assembly of tetraviral particles has been well characterised and involves the combination of 240 copies of a single capsid precursor protein (VCap) into a procapsid followed by autoproteolytic cleavage to yield the major (β) and minor (γ) capsid subunits within the mature particle. HaSV has two genomic RNAs, RNA 1 encoding the replicase and RNA 2 encoding VCap and p17, the ORF of which lies upstream of and overlaping with the 5’ end of the VCap ORF. Prior to this study, Vlok (2009) used a plasmid expression system to study RNA packaging in HaSV VLPs assembled in Spodoptera frugiperda 9 (Sf9) cells co-expressing p17 and VCap. The study showed that the p17 ORF was required for the packaging of RNA 2 during capsid assembly but it was unclear whether p17 expression was required for packaging. In addition, expression from the transfected plasmids was sub-optimal affecting both the yield of VLPs and the detection of p17. The aim of this study was to use the plasmid system to test whether p17 expression was required for plasmid-derived VLP RNA packaging and then develop a baculovirus-mediated system to test this hypothesis. By using a plasmid in which the start codon of p17 was mutated, it was shown that p17 expression was required for RNA 2 packaging into plasmid-VLPs. For the baculovirus system, four recombinant baculoviruses based upon the pFastBac Dual expression system, were constructed. These included Bac20, expressing wild type RNA 2, Bac21, RNA 2 with p17 silenced, Bac23, RNA 2 and p17 expressed on a separate transcript and Bac24, RNA 2 with p17 silenced plus p17 expressed on a separate transcript. Assembly of VLPs was more efficient using the baculovirus expression system and p17 expression was observed in cells infected with Bac20, Bac23 and Bac24, but not Bac21. In contrast to the plasmid-VLPs, bac-VLPs did not require p17 for the encapsidation of RNA 2. In addition to RNA 2, Bac23 and Bac24 packaged the p17 mRNA transcribed separately from RNA 2. This insinuated that bac-VLPs may be packaging RNA non-selectively. It was proposed that p17 may play a role in packaging in an RNA-limiting environment (plasmid system) but functioned differently when viral RNA was in excess (baculovirus system). This data points to the importance of developing a replication system for the analysis of the packaging pathways of these viruses and this study has laid down the foundations for such a system in which RNA 1 and RNA 2 can be introduced into a single cell by means of a single recombinant virus.

- Description: Community-Based Natural Resource Management (CBNRM) is considered a win-win approach to reconcile conservation with natural resource use. CBNRM aims to accomplish conservation whilst prioritising development and contributing to poverty alleviation. This study analysed the different components of a CBNRM initiative, Bigodi Wetland Sanctuary (BWS), located in western Uganda. The study was carried out by interviewing the managing committee members (n= 8) as well as local households (n= 68) regarding the manner in which the project works, and the associated benefits and constraints. The main management issues recognised were a lack of monitoring and committee cohesiveness. The information gathered through the household survey enabled the calculation of the value of local livelihood options. This was done on the premise that conservation is better accepted when land users realise the economic value of natural resources. The average annual value of household livelihoods was represented by 30% crop production, 57% natural resource use, and 13% livestock. Lastly, wetland assessments were performed using the WET-Health and WET-EcoServices methodologies from the Wetland Management Series. These assessments indicated that the impacts of local livelihoods on the wetland were currently low but potential issues could arise with the increasing human population density. Ultimately, BWS presents both environmental and social costs and benefits. With a detailed and interdisciplinary method specific recommendations of improvement can be made to reduce such costs and further reconcile the conservation of Bigodi Wetland with local natural resource use..

- Description: The majority of South Africa’s fresh water (lotic and lentic), is eutrophic and this has resulted in water hyacinth, Eichhornia crassipes (C.Mart.) Solms. (Pontederiaceae) becoming South Africa’s most damaging aquatic macrophyte. Recently however, concerns have also been voiced over the presence of highly invasive submerged macrophyte species, such as Eurasian water-milfoil, Myriophyllum spicatum L. (Haloragaceae) in the Vaal River. Interaction studies between floating and submerged macrophytes have shown that floating macrophyte dominance restricts light penetration into the water column shading out submerged macrophytes while submerged macrophyte dominance reduces nutrient availability in the water column limiting floating macrophyte growth. This cycle ensures that these species cannot coexist in the same habitat for extended periods of time. The aims of this thesis were to: 1. Investigate changes in the historical and current macrophyte dominance in the Vaal River 2. Determine whether these changes could be attributed to stochastic events, such as floods and herbicide control measures. 3. The physio-chemical conditions of the water column, and whether pressure from herbivory by macroinvertebrates had possibly influenced Eurasian water-milfoil’s ability to dominate. Spatial and temporal analysis of satellite imagery revealed that water hyacinth and submerged macrophyte species dominated different regions of the study area over different periods of time from 2006 to 2010. This was significantly correlated with nitrate concentrations of the water column. One of the lower Vaal River Water Management Areas (WMA) had changed from a water hyacinth dominated state in 2006 to an alternative submerged macrophyte dominated stable state in 2008. It was concluded that this change could be attributed to: a stochastic flooding event in 2006; perturbation from integrated control measures implemented against water hyacinth; and low nitrate concentrations of the WMA. The lack of any substantial macroinvertebrate herbivory pressure or control measures implemented against Eurasian water-milfoil, compared to similar surveys conducted in the U.S.A. and its native range in Eurasia was shown to contribute to its dominance. Future successful integrated control programmes, including biological control against Eurasian water-milfoil, could provide the perturbation required to restore the ecosystem. However, without the reduction in nitrate concentration levels, water hyacinth will remain the dominant stable state of the rest of the Vaal River.

- Description: This thesis focuses on the non-arbitrage (fair) pricing of interest rate derivatives, in particular caplets and swaptions using the LIBOR market model (LMM) developed by Brace, Gatarek, and Musiela (1997) and Swap market model (SMM) developed Jamshidan (1997), respectively. Today, in most financial markets, interest rate derivatives are priced using the renowned Black-Scholes formula developed by Black and Scholes (1973). We present new pricing models for caplets and swaptions, which can be implemented in the financial market other than the Black-Scholes model. We theoretically construct these "new market models" and then test their practical aspects. We show that the dynamics of the LMM imply a pricing formula for caplets that has the same structure as the Black-Scholes pricing formula for a caplet that is used by market practitioners. For the SMM we also theoretically construct an arbitrage-free interest rate model that implies a pricing formula for swaptions that has the same structure as the Black-Scholes pricing formula for swaptions. We empirically compare the pricing performance of the LMM against the Black-Scholes for pricing caplets using Monte Carlo methods.

- Description: Human-wildlife conflict frequently involves carnivores, mainly because of their large home ranges and dietary requirements. As such, carnivores tend to be the first animals to be lost in human-dominated ecosystems. This is significant because the removal of carnivores can alter the functionality of ecosystems. However, the conservation of carnivores depends as much on the socio-political and socio-economic landscapes as it does on the ecological one. The consolidation of vast, un-fragmented conservation areas in Africa and the world is unlikely. Thus, unravelling the factors (both biological and sociological) responsible for and influencing human-predator conflict is critical for carnivore conservation. The Winterberg district in the Eastern Cape, South Africa has been a sheep (Ovis aries) farming stronghold for nearly 200 years. Consequently, conflict between farmers and predators is commonplace and depredation of livestock by caracals (Caracai caracal) remains a perennial problem. However, the extent of this human-predator conflict (including a reliable assessment of caracal density) has not been quantified. This study used camera trapping to estimate the density of caracals (a nonindividually recognisable species) in the Winterberg and a structured questionnaire to gauge the general attitudes of the farmers of the region. Caracal density was estimated to be 0.20 caracals/km². This estimate equates to a population of approximately 54 caracals across the entire district. Therefore, caracals do not appear to occur at high densities in the Winterberg. However, the survey of the residents of the Winterberg Conservancy revealed that predators were rated as the greatest problem faced by farmers in the area. Although not significant, it also showed that the size of a respondent's property and sheep mortality due to caracals had the greatest probability of affecting attitudes towards predators. The farmers lost less than 10% of their stock to caracal depredation on an annual basis. Therefore, the general perception that predators were the most important factor in stock loss in the area does not appear to be fully supported by my data. The Winterberg is a male-dominated, multigenerational society and it is likely this propagates certain perceptions towards predators which are a reflection of long-held family traditions and beliefs. Such situations can result in reactions which are disproportionate to the actual scale of the problem. However, my study was limited to a sub-set of the landowners in the Winterberg. Thus, more intensive assessments of caracal space use and community attitudes towards predators are recommended.

- Description: The role of inland fisheries as contributors to local and national economies in developing African countries is well documented. In South Africa, there is increasing interest in inland fisheries as vehicles for achieving national policy objectives including food security, livelihoods provision, poverty alleviation and economic development but there is surprisingly little literature on the history, current status, and potential of inland fishery resources. This lack of knowledge constrains the development of management strategies for ensuring the biological sustainability of these resources and the economic and social sustainability of the people that are dependent on them. In order to contribute to the knowledge base of inland fisheries in South Africa this thesis: (1) presents an exhaustive review of the available literature on inland fisheries in South Africa; (2) describes the organisation of recreational anglers (the primary users of the resource); (3) compiles recreational angling catch records and scientific gill net survey data, and assesses the applicability of these data for providing estimates of fish abundance (catch-per-unit effort [CPUE]); and finally, (4) determines the potential for models of fish abundance using morphometric, edaphic, and climatic factors. The literature review highlighted the data-poor nature of South African inland fisheries. In particular information on harvest rates was lacking. A lack of knowledge regarding different inland fishery sectors, governance systems, and potential user conflicts was also found. Recreational anglers were identified as the dominant user group and catch data from this sector were identified as potential sources of fish abundance and harvest information. Formal freshwater recreational angling in South Africa is a highly organised, multi-faceted activity which is based primarily on angling for non-native species, particularly common carp Cyprinus carpio and largemouth bass Micropterus salmoides. Bank anglers constituted the largest number of formal participants (5 309 anglers affiliated to formal angling organisations) followed by bass anglers (1 184 anglers affiliated to formal angling organisations). The highly structured nature of organised recreational angling and dominant utilisation of inland fisheries resources by this sector illustrated not only the vested interest of anglers in the management and development of inland fisheries but also the role that anglers may play in future decision-making and monitoring through the dissemination of catch data from organised angling events. Generalised linear models (GLMs) and generalised additive models (GAMs) were used to standardise CPUE estimates from bass- and bank angling catch records, which provided the most suitable data, and to determine environmental variables which most influenced capture probabilities and CPUE. Capture probabilities and CPUE for bass were influenced primarily by altitude and conductivity and multiple regression analysis revealed that predictive models incorporating altitude, conductivity, surface area and capacity explained significant (p<0.05) amounts of variability in CPUE (53%), probability of capture (49%) and probability of limit bag (74%). Bank angling CPUE was influenced by conductivity, surface area and rainfall although an insignificant (p>0.05) amount of variability (63%) was explained by a predictive model incorporating these variables as investigations were constrained by small sample sizes and aggregated catch information. Scientific survey data provided multi-species information and highlighted the high proportion of non-native fish species in Eastern Cape impoundments. Gillnet catches were influenced primarily by species composition and were less subject to fluctuations induced by environmental factors. Overall standardised gillnet CPUE was influenced by surface area, conductivity and age of impoundment. Although the model fit was not significant at the p<0.05 level, 23% of the variability in the data was explained by a predictive model incorporating these variables. The presence of species which could be effectively targeted by gillnets was hypothesised to represent the most important factor influencing catch rates. Investigation of factors influencing CPUE in impoundments dominated by Clarias gariepinus and native cyprinids indicated that warmer, younger impoundments and smaller, colder impoundments produced higher catches of C. gariepinus and native cyprinids respectively. A predictive model for C. gariepinus abundance explained a significant amount of variability (77%) in CPUE although the small sample size of impoundments suggests that predictions from this model may not be robust. CPUE of native cyprinids was influenced primarily by the presence of Labeo umbratus and constrained by small sample size of impoundments and the model did not adequately explain the variability in the data (r² = 0.31, p>0.05). These results indicate that angling catch- and scientific survey data can be useful in providing predictions of fish abundance that are biologically realistic. However, more data over a greater spatial scale would allow for more robust predictions of catch rates. This could be achieved through increased monitoring of existing resource users, the creation of a centralised database for catch records from angling competitions, and increased scientific surveys of South African impoundments conducted by a dedicated governmental function.

- Description: Educational institutions are known to be at the heart of complex computing systems in any region in which they exist, especially in Africa. The existence of high end computing power, often connected to the Internet and to research network grids, makes educational institutions soft targets for attackers. Attackers of such networks are normally either looking to exploit the large computing resources available for use in secondary attacks or to steal Intellectual Property (IP) from the research networks to which the institutions belong. Universities also store a lot of information about their current students and staff population as well as alumni ranging from personal to financial information. Unauthorized access to such information violates statutory requirement of the law and could grossly tarnish the institutions name not to mention cost the institution a lot of money during post-incident activities. The purpose of this study was to investigate the information security practices that have been put in place by Research and Education Network of Uganda (RENU) member institutions to safeguard institutional data and systems from both internal and external security threats. The study was conducted on six member institutions in three phases, between the months of May and July 2011 in Uganda. Phase One involved the use of a customised quantitative questionnaire tool. The tool - originally developed by information security governance task-force of EDUCAUSE - was customised for use in Uganda. Phase Two involved the use of a qualitative interview guide in a sessions between the investigator and respondents. Results show that institutions rely heavily on Information and Communication Technology (ICT) systems and services and that all institutions had already acquired more than three information systems and had acquired and implemented some of the cutting edge equipment and systems in their data centres. Further results show that institutions have established ICT departments although staff have not been trained in information security. All institutions interviewed have ICT policies although only a few have carried out policy sensitization and awareness campaigns for their staff and students. , TeX

- Description: African wild dog Lycaon pictus populations are declining and the species is listed as Endangered by the IUCN. The Kruger National Park (KNP) is home to the only viable population of wild dogs in South Africa, but census results reveal consistently low numbers since the late 1990s. Wild dogs display wide-ranging behaviour and it is possible that the species might frequently use unprotected lands adjacent to the KNP. However, very little is known about wild dog movements beyond the boundaries of the KNP, and whether or not adjacent land owners are tolerant of the species. Significantly, threats along the boundaries may have negative consequences for the KNP population. This research investigated the dispersal habits of wild dogs beyond the western and southern boundaries of the KNP, and gathered information on human tolerance, and anthropogenic threats in an area of mixed land use. The land west of the KNP presented the best prospect for wild dog range expansion. The wild dog packs operating outside the KNP had smaller home ranges and less home range overlap than the packs operating within the KNP. In addition, my data suggested that the development of conservancies and the formation of ecotourism-based land use practices would be beneficial for wild dog conservation. Failed wild dog dispersals due to snaring and human persecution could threaten the genetic stability and persistence of the KNP population. Therefore, raising awareness and an understanding of the plight of wild dogs is important for improving land owner perception and tolerance outside of protected areas. The rapidly increasing human population continues to infringe on protected lands and fragment landscapes, thus cooperation from individual land owners is vital for the conservation of free-ranging large carnivores.

- Description: That natural resources (NRs) are important to those experiencing adversity, and, especially, vulnerability associated with HIV/AIDS, is well documented, particularly with respect to food and energy security. What is unclear is where HIV/AIDS ranks in terms of its significance in comparison to other household shocks, the role local ecological knowledge may (LEK) play in households' response to shock, a propos the types of coping strategies that are employed. Consequently, this research aims to bridge the knowledge gap between HIV/AIDS and the degree to which it is contributing to the expansion of NR commercialisation and to explore the unknowns surrounding the influence of LEK on people's choice of coping strategy. A two phase study was designed to provide quantitative rigour with qualitative depth. Phase one was an extensive, rapid survey of NR traders within urban and rural settings in five southern Africa countries. The principle objective was to profile the trade, the livelihoods of those involved and their reasons for entering the trade, to ultimately establish to what degree HIV/AIDS may have been a catalyst for this. Almost one third of the sample entered the trade in response to illness and/or death in their households, with 80% of deaths being of breadwinners. The findings illustrated considerable dependence on the sale of NRs; for almost 60% of the sample it was their household's only source of income. There was evidently increased blurring of the lines between rural and urban NR use with a greater diversity of products being traded in urban areas. Phase two involved in-depth interviews and work with a smaller sample at two sites selected based on the findings from the first phase. It incorporated three groups of households; non-trading, inexperienced trading and experienced trading households. Key areas of focus were household shocks, coping strategies employed in response to these and the role LEK may be playing in the choice of coping strategies. Within a two year period, 95% of households registered at least one shock, of which 80% recorded AIDS-related proxy shocks. Non-trading households were significantly worse-off in this regard, while in the case of non-AIDS proxy shocks, there was no such difference between groups. The most frequently employed coping strategy was the consumption and sale of NRs and was of particular importance when households were faced with AIDS proxy shocks. Trading households emerged as having superior levels of LEK in comparison to non-trading households, even for non-traded NRs, suggesting that prior LEK of NRs opened up opportunities to trade in NR as a coping strategy. Further inspection of the latter group however revealed that the portion of non-trading households who traded on a very ad hoc basis actually had comparable levels of LEK to the trading households. Despite the ad hoc trading households' vulnerable state and their disproportionately high level of AIDS proxy measures, they had at their disposal, sufficient LEK to unlock certain key coping strategies, namely the NR trade. In this sense there are apparent linkages between LEK, HIV/AIDS and the expansion of the commercialisation of NRs.

- Description: There has been a significant rise in the provision of television and video services over IP (IPTV) in recent years. Increasing network capacity and falling bandwidth costs have made it both technically and economically feasible for service providers to deliver IPTV services. Several telecommunications (telco) operators worldwide are rolling out IPTV solutions and view IPTV as a major service differentiator and alternative revenue source. The main challenge that IPTV providers currently face, however, is the increasingly congested television service provider market, which also includes Internet Television. IPTV solutions therefore need strong service differentiators to succeed. IPTV solutions can doubtlessly sell much faster if they are more affordable or low-cost. Advertising has already been used in many service sectors to help lower service costs, including traditional broadcast television. This thesis therefore explores the role that advertising can play in helping to lower the cost of IPTV services and to incentivise IPTV billing. Another approach that IPTV providers can use to help sell their product is by addressing the growing need for control by today's multimedia users. This thesis will therefore explore the varied approaches that can be used to achieve viewer focused IPTV implementations. To further lower the cost of IPTV services, telcos can also turn to low-cost, open source platforms for service delivery. The adoption of low-cost infrastructure by telcos can lead to reduced Capital Expenditure (CAPEX), which in turn can lead to lower service fees, and ultimately to higher subscriptions and revenue. Therefore, in this thesis, the author proposes a CustOmisable, INcentive (COIN) driven Video on Demand (VoD) framework to be developed and deployed using the Mobicents Communication Platform, an open source service creation and execution platform. The COIN framework aims to provide a viewer focused, economically competitive service that combines the potential cost savings of using free and open source software (FOSS), with an innovative, incentive-driven billing approach. This project will also aim to evaluate whether the Mobicents Platform is a suitable service creation and execution platform for the proposed framework. Additionally, the proposed implementation aims to be interoperable with other IPTV implementations, hence shall follow current IPTV standardisation architectures and trends. - Description: Tuna are of significant global economic importance and a prime food source. Increased levels of fishing have resulted in many stocks being under threat and a number of species are considered to be overfished. The South African tuna industry has had limited management attention from the South African fisheries management agency. A recent development has been an increase in the number of tuna caught by small vessels that target the fresh tuna market in South Africa and overseas. This has highlighted the importance of developing a holistic management plan for the sector and creating an awareness, among vessel owners, of the importance of compliance with initiatives such as the Marine Stewardship Council (MSC). The South African tuna fishery comprises three sectors: baitboat, sport and longline, all of which are currently in need of acquiring more biological and fisheries data. This project was initiated to collate existing information and to collect additional information where possible. This encompassed a qualitative and quantitative assessment of the size and shape of the tuna fishing industry, which included estimates of total catch, effort, catch-per-unit-of-effort (CPUE) and stock structure (obtained through comparative estimates of age and growth), as well as socio-economic and economic information. A technique involving an examination of specific vertebrae was used to obtain age-growth information for T. albacares. These data were used to estimate von Bertalanffy (VBGF) growth parameters: F 2 1. , k 0.1 , and t₀ -0. 1 year. No significant differences in growth parameters were found in yellowfin tuna (Thunnus albacares) from different localities around the South African coast, i.e. from the south eastern Atlantic and the south western Indian Ocean. In addition, growth did not differ between South Africa and other regions (Draganic and Pelzcarski 1984, Fonteneau 1980, Gascuel et al. 1992, LeGuen and Sakagawa 1973, Lehodey and Leroy 1999, Lessa and Duarte-Neto 2004, Shuford et al. 2007, Stequert et al. 1996, Wild 1986, Yang et al. 1969). Further substantiation of the above-mentioned observations was found by recording differences in the sizes of fish caught in the inshore (baitboat and sport fishery vessels) and offshore (large pelagic longline vessels) sectors of South African tuna fisheries. A significant difference between the regions — in terms of the size of fish caught inshore — was noted, with mostly-juvenile fish being caught in KwaZulu-Natal (5.4 ± 3.5kg), sub-adult fish in the Eastern Cape (26.2 ± 13.4kg), and adult fish in the Western Cape (42.3 ± 14.4kg). Since mostly-adult fish were caught offshore by longliners, with no significant differences between regions, it is however possible th at adult fish predominantly inhabit the offshore region. Yellowfin tuna caught by the large pelagic longline fishery in the three managerial zones (A, B and C) were predominantly adult fish of similar size, namely Zone A: 38.9 ± 6.9kg; Zone B: 28.7 ± 4.6kg, and Zone C: 36.0 ± 5.1kg. The recreational ski boat sport fishery has remained stable, in terms of participation, consisting mostly of white middle aged males in the top 25% of household income distribution, having either permanent occupational status or being retired. Fishers within this sector are willing to incur great expense to partake in the fishery and they provide an important economic contribution to coastal towns, particularly in the Eastern Cape. The total catch (of 83t) of yellowfin tuna by the competitive sport fishery within the Western and Eastern Cape regions was considerably lower than that of commercial tuna baitboat catches, which amounted to 186t, and the large pelagic longline sector that caught t in 200. It is however likely that the competitive sport fishery's total yellowfin tuna catch (of 83t in 2009) of the Eastern and Western Cape competitive sport fishery was considerably less than the total yellowfin tuna catches of the whole South African deep-sea sport fishery. Longfin tuna are the primary target species of South Africa‘s baitboat fisheries, comprising an average of 86% of the total catch and generating ZAR49 million in employment income in 2002. South Africa was responsible for 20% of the total longfin tuna annual yield in 2004 in the southern Atlantic Ocean, behind Taiwan with 59%. However, yellowfin tuna only contributes a small percentage towards total catches (8.4 ± 8.2% between 1995 and 2009), generating ZAR1.3 million in employment income in 2002. Of the four vessel categories comprising the tuna baitboat fishery, ski boats had the highest yellowfin tuna CPUE in 2009 (117 ± 62 kg.vessel⁻¹.day⁻¹) and the lowest effort. The ski boats sector is the most opportunistic fishery as they are only active when either longfin or yellowfin tuna are in high abundance. At such times catches are guaranteed, so can be expected to offset expenses. In 2009 the CPUE for yellowfin tuna for 15–19m vessels and freezer deckboats was 12 ± 20kg.vessel⁻¹.day⁻¹ and 3 ± 6kg.vessel⁻¹.day⁻¹, respectively. These vessels specifically target longfin tuna when they are in abundance. Since the start of the tuna baitboat fishery in 1995, there has been a substantial increase in the number of new entrants. In 2002 this sector had a fleet size of 82 vessels with a capital value of ZAR163 million and a total employment income of ZAR58 million, employing 2 173 fishers, of which 87% were black African. The commercial tuna baitboat fleet has subsequently grown to 200 vessels and 3600 crew, with 110 active vessels fishing for a combined fleet average of 46 days per year. There are a high number of owner-operated vessels. Since 2007 the fishery's profit to cost ratio has been low due to the low abundance of tuna stocks off the coast of South Africa, which has resulted in poor catch returns, placing economic pressure on the fishery. The baitboat industry is a low-profit-margin fishery with a total net catch value worth ZAR90 million in 2009 (Feike 2010). The abundance of yellowfin tuna influences profit margins, with very high profits being made when abundance and catches are high. The large pelagic longline fishery has a total allowable effort of 43 vessels of which only 30 vessels fished during 2009, when a reported 766t of yellowfin tuna were caught, representing a total tonnage far in excess of that obtained by the combined effort of the baitboat and sport fishery. It is, however, assumed that considerable underreporting of catches takes place within this fishery, which means that the estimated total net catch value of ZAR100 million could, in fact, be much higher. Such underreporting of catches is of great concern for this fishery, as is the high bycatch of Chondricthians spp. that significantly outweighs imposed regulatory limits (DEAT 2007). The present study demonstrates the current lack of comprehensive catch and effort data for the sport, baitboat and longline fisheries as well as the serious limitations and flaws associated with current databases. Results from the present study have drawn attention to a number of high-priority research needs, as outlined below. (1) A major lack of comprehensive catch and effort data for the sport fishery, which can be rectified by focussing on obtaining more competition data, as well as high-quality catch and effort and socio-economic information, as opposed to relying on information from non-club anglers (Gartside et al. 1999, Williams 2003, Cass-Calay 2008). Acquisition of such data is relatively inexpensive: the location of organized clubs and their frequent competition meetings provide widespread coverage along the Southern African coastline. Such data acquisition efforts have the potential to provide reliable information on spatial catch trends. (2) Validation of vessel catch return data is required for commercial fisheries and on some recent data that has emerged from studies of catch rates and trends for target species, particularly in the longline fishery. In this context it should be noted that the most recent peer-reviewed publications on this exploratory fishery were published more than a decade ago (Kroese 1999, Penny and Griffiths 1999). Additional studies need to be undertaken and journal articles published on the current stock status of South African catches of yellowfin and bigeye tuna and swordfish.

Culturally-relevant augmented user interfaces for illiterate and semi-literate users

- Description: This thesis discusses guidelines for developers of Augmented User Interfaces that can be used by illiterate and semi-literate users. To discover how illiterate and semi-literate users intuitively understand interaction with a computer, a series of Wizard of Oz experiments were conducted. In the first Wizard of Oz study, users were presented with a standard desktop computer, fitted with a number of input devices to determine how they assume interaction should occur. This study found that the users preferred the use of speech and gestures which mirrored findings from other researchers. The study also found that users struggled to understand the tab metaphor which is used frequently in applications. From these findings, a localised culturally-relevant tab interface was developed to determine the feasibility of localised Graphical User Interface components. A second study was undertaken to compare the localised tab interface with the traditional tabbed interface. This study collected both quantitative and qualitative data from the participants. It found that users could interact with a localised tabbed interface faster and more accurately than with the traditional counterparts. More importantly, users stated that they intuitively understood the localised interface component, whereas they did not understand the traditional tab metaphor. These user studies have shown that the use of self-explanatory animations, video feedback, localised tabbed interface metaphors and voice output have a positive impact on enabling illiterate and semi-literate users to access information. , TeX , Adobe Acrobat 9.51 Paper Capture Plug-in

Design and evaluation of illustrated information leaflets as an educational tool for low-literate asthma patients

- Description: Asthma is a chronic non-communicable disease associated with an increase in morbidity, mortality and economic burden. Globally 300 million people have asthma and it is estimated that one in every 250 deaths worldwide are due to asthma. South Africa has the highest asthma prevalence (8.1%) in Africa and the disease is 18th in the top 20 causes of death. Inadequate home management, poor availability of health care, and poor transport and emergency services are recognised as important contributing factors. Patients with a low level of education and limited literacy skills may be unable to understand instructions on frequency and use of asthma medicines, which could result in unintentional non-adherence leading to serious complications and increased health care costs. The aim of this study was to investigate the impact of a tailored educational intervention on low-literate patients with asthma. Objectives to achieve this aim included designing patient information leaflets (PILs) containing information on asthma, management of asthma and asthma therapy, and using the PILs to educate low-literate asthma patients. A before-andafter intervention type design evaluated self-reported selected health-related quality of life measures, self-reported self-efficacy, knowledge of asthma and asthma management, knowledge of the use of metered dose inhalers (MDIs) and MDI technique. The acceptability and understanding of the tailored PILs was also investigated. Two simple, readable PILs containing pictograms were developed in English and then translated into isiXhosa, the home language of the majority of the target population. Various guidelines on the design of health-related information for people with low-literacy were consulted and input on the design was received from health care providers, patients and graphic artists. A pilot study was conducted at a local primary health care (PHC) clinic to evaluate the PILs and final modifications to the PILs were made based on feedback received. For the main study, patients were recruited from the KwaNonqubela PHC clinic in Alexandria in the Eastern Cape, South Africa. Patients were 18 years or older, dependent on public sector health care facilities, diagnosed with asthma, prescribed a MDI (beclomethasone and/or salbutamol) for at least one month and English or isiXhosa-speaking. The exclusion criterion for patients in this study was involvement in any other asthma educational intervention during the period of study. Interviewer-led structured questionnaires were administered to 55 patients at the baseline and follow-up. Data collected include demographics, brief medical history and current asthma medications. Self-efficacy and iii health-related quality of life were assessed. Knowledge of asthma and asthma management was evaluated, and the use of beclomethasone and/or salbutamol metered dose inhalers was assessed. The PIL ‘Understanding asthma and trigger factors of asthma’ formed part of the educational intervention to explain asthma and aspects related to its management. Inhaler technique was evaluated and corrected using the PIL ‘How to use your pump’ together with a demonstration of correct technique by the investigator. Follow-up interviews were conducted approximately four weeks after baseline. PIL acceptability, readability and understanding of each pictogram were investigated at follow-up only. The educational intervention resulted in a significant increase in mean knowledge of asthma from 52.7% at baseline to 75.5% at follow-up. Gender was not associated with knowledge, but there was a significant age effect at baseline only, with the younger patients achieving better knowledge results. In both phases, patients with higher education had improved scores. A significant increase (2.4% to 38.6%) in the number of patients taking the minimum recommended adult dose of beclomethasone was noted but it is a matter of concern that the majority of patients were taking less than this. Patient self-reports suggested a significant increase in adherence, with the number of patients taking beclomethasone daily increasing from 33.3% to 61.3%. Self-reported management and control of asthma improved and this was reflected by the enhanced HRQOL results. MDI technique also improved significantly with an increase in the mean number of correct steps from 4.6 ± 2.2 to 7.9 ± 2.7. Education had a significant effect on MDI technique with more errors associated with lower educational status. There were no significant age or gender effects on the total number of correct steps in either phase. The illustrated PILs were received favourably with the majority of literate patients reporting that they were easy to read. Patients commented positively on the inclusion of pictograms and stated that the pictograms had served as aids in the understanding of asthma, trigger factors of asthma and correct MDI technique. - Description: The Baviaanskloof catchment is a semi-arid catchment located in the Cape Fold Mountains of South Africa. Little is known about the functioning of the complicated Baviaanskloof fluvial system and the role alluvial fans in the fluvial landscape. This thesis will contribute to field of geomorphology and, more specifically, to the field of fan morphometry by producing a standalone fan framework outlining methods to investigate the influence of external and internal control variables on alluvial fans. In this thesis, outcomes of the applied framework and case study are used to develop fan restoration guidelines for the Baviaanskloof Valley. The framework incorporates external and internal fan control variables at a valley-wide and local fan scale. External control variables include accommodation space, base-level change, and drainage basin inputs. Internal control variables include fan style, morphometry and fan channels. In order to apply the framework, fan morphometry data was required. This data was collected by creating a spatial plan of fans and basins in the valley. Outcomes of the applied framework include; an understanding of baselevel change on fans, relationships between fan basin characteristics and the fan surface and insight into fan channel processes. Results of the applied framework are investigated further using bivariate (correlation matrix) and multivariate (principle component analysis and regression analysis) analysis techniques. Significant relationships identified are: drainage basin area versus fan area, fan area and fan slope and drainage basin ruggedness and basin size. The primary outcomes of this thesis include an alluvial fan form-process framework, key considerations to be included in alluvial fan restoration projects and fan restoration guidelines. Contributions of this thesis to broader alluvial fan morphology science includes new insights into general fan literature by compiling a form-process alluvial fan classification framework to identify external and internal fan control variables and identify fan form. Additions have been made to Clarke’s (2010) evolutionary stages to describe stages 4 and 5 of fan evolution that has been adapted to describe fan evolution and differentiate between stages of mature fan evolution. This thesis has also contributed to the study of alluvial fans in South Africa, particularly in the Baviaanskloof Valley. Development, assessment and optimisation of oral famciclovir formulations for paediatric use

- Description: Many Active Pharmaceutical Ingredients (API) such as the antiviral agent famciclovir (FCV) are required for paediatric treatment but are not commercially available in age-appropriate dosage forms. It is common practice to prepare oral liquid dosage forms using commercially available tablets, capsules or powdered API and then dispersing or dissolving the crushed and/or powdered materials in a vehicle that the patient can swallow. Vehicles that are commonly used for this purpose include methylcellulose, syrup or combinations of these carriers where possible or commercially available suspending agents such as Ora-Sweet®, if available, can be used. However, several critical factors are overlooked when manufacturing extemporaneous formulations including, but not limited to, physical and chemical properties of the API, excipients, compatibility, stability and bioavailability issues. A stability-indicating High Performance Liquid Chromatography (HPLC) method for the analysis of FCV was developed and validated according to the International Conference on Harmonization (ICH) guidelines. The method is sensitive, selective, precise, accurate and linear over the concentration range 2-120 μg/ml. The stability of 25 mg/ml FCV formulations was assessed in vehicles manufactured from syrup simplex, hydroxypropyl methylcellulose (HPMC), Ora-Sweet® and an aqueous buffer (pH 6) following storage at 25 °C/60% RH and 40 °C/75% RH over six (6) to eight (8) weeks. The shelf life of the products was calculated as the longest period of storage for approximately 90% of the added FCV to be recovered. Formulations were manufactured using syrup simplex or HPMC with methylparaben and propylparaben individually or in combination and with sodium metabisulphite, ascorbic acid or citric acid as antioxidants. The resultant products were subject to quality control analysis for API content, viscosity, pH and appearance and the resultant data were subject to statistical analysis. The degradation rates were calculated for each product and a degradation profile plotted. The degradation rates of FCV in extemporaneous formulations were compared to those of FCV manufactured using a commercially available suspending agent and a buffered vehicle. FCV undergoes major degradation in the presence of sucrose, as observed for formulations in which the vehicle was syrup and Ora-Sweet®. FCV was found to be most stable when dissolved/dispersed in an HPMC vehicle incorporating sodium metabisulphite and a combination of parabens. The formulation that exhibited the maximum stability was manufactured using an aqueous solution buffered to pH 6. Due to the enhanced stability of FCV when added to a buffered vehicle a formulation in which an HPMC vehicle buffered to pH 6 with sodium metabisulphite, methylparaben and propylparaben was selected for optimisation using a Central Composite Design approach (CCD). In this way it was possible to establish a relationship between input variables such as pH, % w/v HPMC, % w/v antioxidant and % w/v preservative and the responses selected for monitoring by means of response surface modelling. A quadratic model was found to be the most appropriate to describe the relationship between input and output variables. Thirty batches of product were randomly manufactured according to the CCD and analysed to establish the stability in respect of viscosity, pH and the amount of FCV remaining following storage and the data were fitted to models using Design-Expert® software. A correlation between input variables and the responses was best described by a quadratic polynomial model. Analysis of Variance indicated that the response surface models were significant (P-value < 0.0001). The pH to which a FCV formulation was buffered was the most significant factor to effect the % drug content and the ultimate pH of the formulation, while the % w/v HPMC had the most significant effect on the viscosity of the product. The optimum composition for the manufacture of an oral liquid FCV formulation was predicted using the optimisation function of the Design-Expert® software. A low % error of prediction was established, indicating that the model is robust and that RSM is an appropriate formulation optimisation tool as it has a high prognostic ability. A liquid FCV formulation was developed, optimised and found to be suitable for its intended purpose. However further optimisation is required in respect of colourants, sweeteners and/or flavourants. The approach followed is useful in ensuring the development of quality products and can be applied in future.

- Description: Coastal transition zones form important interlinking regions where marine ecosystems, rivers and estuarine environments significantly influence each other. Coastal rocky shores are key habitats that sustain a variety of primary producers and invertebrates and due to the dynamic nature of coastal ecosystems, suspension-feeders on rocky shores can be influenced by an array of autochthonous and allochthonous food sources. Fatty acid and stable isotope trophic markers were employed to distinguish between regional and temporal changes in the potential food sources to rocky shore suspension-feeders in the Eastern Cape Province of South Africa. The primary aim was to assess the spatial and temporal influences of contrasting river flows on the available food sources to three indigenous coastal suspensionfeeders, namely the volcano barnacle Tetraclita serrata, brown mussel Perna perna and tubebuilding polychaete Gunnarea capensis. This was done by examining the intra- and interspecific changes in the fatty acid and stable isotope signatures of the barnacles, mussels and polychaetes in the adjacent marine environment of a freshwater-restricted (Kariega) and freshwater-dominated (Great Fish) estuary during austral summer and winter. Multivariate and Kruskal-Wallis analyses of variance on the fatty acid and isotopic signatures, respectively, identified significant regional changes in the barnacles and mussels, while only stable isotopes distinguished between the Kariega and Great Fish polychaetes (P < 0.05). In addition, significant temporal changes were observed in consumer fatty acids and isotope values in both regions (P < 0.05). Bacterial sources, detritus and phytoplankton assemblages, which are influenced by hydrology and vegetation, differed between regions and were mainly responsible for the regional and temporal separations. Principal component analyses on the consumer fatty acid signatures distinguished between animals situated upstream (i.e. north) and downstream (i.e. south) of the Kariega Estuary mouth in summer. The north/south separation was mainly due to greater contributions of diatoms to northernlocated animals and dinoflagellates and detritus to southern-located consumers. In addition, the south-flowing Agulhas Current on the eastern shores of southern Africa appeared to influence the north/south separation in the Kariega region, as water leaving the estuary was probably entrained into the south-easterly flowing currents, thereby depositing estuarinederived detritus to southern populations. In general, diatoms and detritus were essential food sources to the filter-feeders in summer, and flagellates, diatoms, zooplankton and detritus were important in winter. Coastal macroalgae was a key food source in the Kariega and Great Fish regions during both seasons. Consistently large levels of diatom markers (16:1n-7 and 20:5n-3) and dinoflagellate markers (22:6n-3) in consumer tissues in the Kariega and Great Fish regions identified that phytoplankton was their dominant food source. The barnacles, mussels and polychaetes had similar fatty acid markers and a fairly narrow δ¹³C range (-16.5 to -14.4 ‰), suggesting that they probably consumed similar food. Carbon isotope analyses, however, separated the suspension-feeders into slightly depleted (barnacles; -16.5 to -16.1 ‰), intermediate (mussels; -15.8 to -15.0 ‰) and enriched (polychaetes; -15.0 to -14.4 ‰) consumers, but did not provide conclusive evidence of their preferences for specific phytoplankton. Conversely, fatty acid analyses highlighted that barnacles and mussels had greater proportions of dinoflagellate markers (22:6n-3; 7.0-15.3 % TFA), while polychaetes had larger diatom levels (20:5n-3; 15.1-22.2 % TFA). In addition, all three species had consistently large contributions from bacterial fatty acids (15:0, i-16:0, 17:0 and i-18:0; 4.2-13.6 % TFA) in summer and winter, and large proportions of saturated fatty acids (33.3-53.1 % TFA) including those with 14 to 18 carbons, indicating that bacterial and detritus food sources played an important role in their diets. Barnacles had small levels of terrestrial markers (18:2n-6 and 18:3n-3; <2.5 % TFA) and demonstrated increased omnivorous feeding compared with the other suspension-feeders [increased levels of 20:1n-11 and 20:1n-9, higher 18:1n-9/18:1n-7 ratios at ~2.1, enriched δ¹⁵N values at ~10.6 ‰; zooplankton (potentially including microzooplankton, larvae and protists) contribution of up to 61 % of the diet]. Mussels contained significant proportions of the terrestrial markers (18:2n-6 and 18:3n-3; >2.5 % TFA) and exhibited intermediate omnivory (intermediate levels of 20:1n-11 and 20:1n-9, intermediate 18:1n-9/18:1n-7 ratios at ~1.3, less enriched δ¹⁵N values at ~7.9 ‰; zooplankton contribution of 10-15 % of the diet). The more depleted nitrogen signatures in the mussels relative to the barnacles and polychaetes possibly illustrated a stronger preference for autotrophic food. Polychaetes mainly consumed plant food sources (i.e. microalgae, macroalgae and detritus; high levels of i-18:0, 18:1n-9, 18:4n-3 and 20:5n-3) and displayed little omnivory (low levels of 20:1n-11 and 20:1n-9, low 18:1n-9/18:1n-7 ratios at ~0.4, intermediate δ¹⁵N values at ~9.1 ‰; zooplankton contribution of <10 % of the diet). The barnacles, mussels and polychaetes are all suspension-feeders, originally presumed to consume the same food sources. The variations observed among the species, therefore, may result from differences in the proportional contributions of the various food sources to their diets as well as distinctions in metabolism. The distinct changes in the fatty acid and stable isotope signatures in all three filter-feeders in the Kariega and Great Fish regions are likely influenced by the diversity in regional vegetation and hydrology in the different systems, combined with interspecific differences in resource partitioning among the species.

GPF : a framework for general packet classification on GPU co-processors

- Description: This thesis explores the design and experimental implementation of GPF, a novel protocol-independent, multi-match packet classification framework. This framework is targeted and optimised for flexible, efficient execution on NVIDIA GPU platforms through the CUDA API, but should not be difficult to port to other platforms, such as OpenCL, in the future. GPF was conceived and developed in order to accelerate classification of large packet capture files, such as those collected by Network Telescopes. It uses a multiphase SIMD classification process which exploits both the parallelism of packet sets and the redundancy in filter programs, in order to classify packet captures against multiple filters at extremely high rates. The resultant framework - comprised of classification, compilation and buffering components - efficiently leverages GPU resources to classify arbitrary protocols, and return multiple filter results for each packet. The classification functions described were verified and evaluated by testing an experimental prototype implementation against several filter programs, of varying complexity, on devices from three GPU platform generations. In addition to the significant speedup achieved in processing results, analysis indicates that the prototype classification functions perform predictably, and scale linearly with respect to both packet count and filter complexity. Furthermore, classification throughput (packets/s) remained essentially constant regardless of the underlying packet data, and thus the effective data rate when classifying a particular filter was heavily influenced by the average size of packets in the processed capture. For example: in the trivial case of classifying all IPv4 packets ranging in size from 70 bytes to 1KB, the observed data rate achieved by the GPU classification kernels ranged from 60Gbps to 900Gbps on a GTX 275, and from 220Gbps to 3.3Tbps on a GTX 480. In the less trivial case of identifying all ARP, TCP, UDP and ICMP packets for both IPv4 and IPv6 protocols, the effective data rates ranged from 15Gbps to 220Gbps (GTX 275), and from 50Gbps to 740Gbps (GTX 480), for 70B and 1KB packets respectively. , LaTeX with hyperref package
