Towards the development of a bio-fertiliser using mixed liquor from high rate algal oxidation ponds

- Description: Mixed liquor includes consortia of microalgae and bacteria produced in high rate algal oxidation ponds (HRAOPs). The consortia of microalgae and bacteria occur as flocs called microalgae-bacterial flocs (MaB-flocs). This study aimed to source bacteria from MaB-flocs generated in HRAOPs and, after isolation and identification, evaluate their potential as plant growth promoting (PGP) microorganisms. Twelve bacterial strains namely ECCN 1b, ECCN 2b, ECCN 3b, ECCN 4b, ECCN 5b, ECCN 6b, ECCN 7b, ECCN 8b, ECCN 9b, ECCN 10b, ECCN 11b, and ECCN 12b were successfully isolated and their molecular identity established using amplified 16S rRNA gene sequence analysis that was compared to sequences deposited in the NCBI gene database. Blast analysis identified these isolates at the genus level as Bacillus strain ECCN 1b, Fictibacillus strain ECCN 2b, Bacillus strain ECCN 3b, Aeromonas strain ECCN 4b, Exiguobacterium strain ECCN 5b, Arthrobacter strain ECCN 6b, Enterobacter strain ECCN 7b, Exiguobacterium strain ECCN 8b, Microbacterium strain ECCN 9b, Pseudomonas ECCN strain 10b, Ancylobacter strain ECCN 11b and Microbacterium strain ECCN 12b. These isolates were able to grow in nutrient broth in a pH range between 6 and 10, with the best growth achieved at pH 8 to 9. The results on the use of carbon substrate revealed that 5 strains including Arthrobacter strain ECCN 6b, Aeromonas strain ECCN 4b, Pseudomonas strain ECCN 10b, Enterobacter strain ECCN 7b and Bacillus strain ECCN 3b were capable of using glucose, sucrose and mannitol. No faecal coliforms were found. However, of the 12 isolates screened for bio-fertilisation potential, Bacillus strain ECCN 1b, Fictibacillus strain ECCN 2b, Bacillus strain ECCN 3b, Aeromonas strain ECCN 4b, Exiguobacterium strain ECCN 5b, Arthrobacter strain ECCN 6b, Enterobacter ECCN strain 7b, Exiguobacterium strain ECCN 8b and Pseudomonas strain ECCN 10b showed multifunctional plant growth promoting (PGP) potential. The potential for PGP included the production of ammonium-N, solubilisation of phosphate-P and potassium-K, oxidation of Mn and production of auxin, indole-3-acetic acid (IAA). Results are discussed in terms of the amount or concentration (mg L-1) of plant essential nutrient and growth regulator produced by these isolated bacteria. Even so, further studies are needed to test and confirm the bio-fertiliser and plant growth promoting activity of these strains in pot trials and field experiments, or both.

Towards understanding how exploitation influences the wild energetic response of marine fish to temperature variability

- Description: Exploitation of fish populations can exacerbate the effects of climate change, yet our understanding of their synergistic effects remains limited. As fish are increasingly exposed to temperatures on the edges of their optimal thermal performance window, their physiological response is expected to shape their future performance. It is therefore concerning that exploitation can select for specific physiological phenotypes, as this may affect fished populations’ physiological response to temperature change. A recent laboratory study revealed fewer high-performance metabolic-scope phenotypes in an exploited population of the marine Sparid Chrysoblepus laticeps across a range of experimental temperatures in comparison to an unexploited population. This suggested that individuals in exploited populations may have less available energy for aerobic performance at thermal extremes, which may reduce the resilience of the population to changes in temperature. However, since laboratory experiments exclude numerous other variables that fish encounter in the wild, it was necessary to test this finding in a natural setting. This thesis aimed to further develop the laboratory study by assessing whether exploitation effects the wild energetic response of C. laticeps to thermal variability. To achieve this, the field metabolic rate of C. laticeps, a resident and endemic South African fish, from a near-pristine population (Tsitsikamma National Park) and a heavily exploited population (Port Elizabeth) was compared using acoustic accelerometry. A laboratory-based study using a swim-tunnel respirometer and accelerometer transmitters was conducted to develop a model to predict metabolic rate from acceleration data at temperatures from 10 to 22⁰C. Acceleration, temperature, mass and population (exploited/unexploited) were found to be the best predictors of the metabolic rate of C. laticeps and were incorporated into the model to estimate the field metabolic rate of fish tagged with acoustic accelerometers in the wild. To examine the combined effects of temperature and exploitation on the field metabolic rate of C. laticeps in their natural state, two fine-scale telemetry arrays with temperature loggers were used to assess the acceleration of the fish across different temperatures in the wild for three months during a period of high thermal variability. Ten fish from the exploited and unexploited populations were caught, surgically implanted with accelerometer transmitters and released back into the wild. Close to 500 000 and 400 000 acceleration estimates were recorded from wild exploited and unexploited fish, respectively. The field metabolic rate of both populations was estimated by combining the field acceleration and temperature data with the laboratory calibration model. The field metabolic rate of C. laticeps from the exploited population was constrained near cold and warm extremes compared to no constraints observed in the unexploited population. This was attributed to reduced inter-individual variability in the field metabolic rate-temperature relationship within the exploited population. There appeared to be a greater proportion of individuals that maintained a high field metabolic rate at extreme temperatures in the unexploited population. In contrast, all but one fish from the exploited population did not maintain a high field metabolic rate at extreme temperatures. These findings aligned with the laboratory-based metabolic-scope study on both populations of C. laticeps and demonstrate that passive-fishing may be removing thermally tolerant individuals and rendering exploited populations less resilient to thermal change. These findings are discussed in the context of fisheries management and particularly on the role that marine protected areas could play in maintaining physiological diversity, and therefore the resilience of fish in the Anthropocene. This study highlights the importance of applied conservation physiology in understanding the consequences of fisheries-induced evolution in an increasingly variable climate.

- Description: The perceived social development significance of Information and Communication Technology (ICT) has dramatically expanded the domains in which this cluster of ICTs is being discussed and acted upon. The action to promote community development in rural areas in South Africa has made its way into the introduction of ICT education in secondary schools. Since rural secondary schools form part of the framework for rural communities, they are being challenged to provide ICT education that makes a difference in learners’ lives. This requires engaging education practices that inspire learners to construct knowledge of ICT that does not only respond to examination purposes but rather, to the needs and development aspirations of the community. This research examines the experience of engaging learners and communities in socially informed ICT education in rural secondary schools. Specifically, it seeks to develop a critique of current practices involved in ICT education in rural secondary schools, and explores plausible alternatives to such practices that would make ICT education more transformative and structured towards the developmental concerns of communities. The main empirical focus for the research was five rural secondary schools in the Eastern Cape Province in South Africa. The research involved 53 participants that participated in a socially informed ICT training process. The training was designed to inspire participants to share their self-defined ICT education and ICT knowledge experiences. Critical Action Learning and Philosophical Inquiry provided the methodological framework, whilst the theoretical framework draws on Foucault’s philosophical ideas on power-knowledge relations. Through this theoretical analysis, the research examines the dynamic interplay of practices in ICT education with the values, ideals, and knowledge that form the core-life experiences of learners and rural communities. The research findings of this study indicate that current ICT education practices in rural secondary schools are endowed with ideologies that are affecting learners’ identity, social experiences, power, and ownership of the reflective meaning of using ICTs in community development. The contribution of this thesis lies in demonstrating ways that reframe ICT education transformatively, and more specifically its practices in the light of the way power, identity, ownership and social experience construct and offer learners a transformative view of self and the world. This could enable ICT education to fulfil the potential of contributing to social development in rural communities. The thesis culminates by presenting a theoretical framework that articulates the structural and authoritative components of ICT education practices – these relate to learners’ conscious understandings and represented thoughts, sensations and meanings embedded in the context, and actions and locations of using their knowledge of ICT.

- Description: With a focus on my artistic practice, this paper seeks to interrogate the tensions and overlaps in various representations of transcendence that have shaped my spirituality by interrogating how these have featured in Eurocentric Christian iconography and Zambian cultural practices, particularly cultural artefacts used for spiritual flight, housed in Zambian museums. Transcendence is understood by some as a change in a person’s physiological or psychological state that allows them to go beyond their experience of time, place or being. I understand transcendence to be the moment that one’s spirit is elevated beyond the limitations of their physical body. The use of Biblical text relating to flight will also be discussed as a comparative study to explore how transcendence through flight operates within Christianity and a Zambian cultural context. Furthermore, I shall interrogate how black artists (particularly Zambian), such as Laurence Yombwe, address the omission of black people from Christian iconography (which is predominantly depicted as white people). I aim to highlight the important role that representation plays in allowing for an individual to experience transcendence. I believe inculturation is a fitting solution to address some of the pitfalls in Christian iconography brought about due to the lack of representation of black people. Inculturation can be understood as an adaptation in the way the gospel of Jesus is preached to non-Christian cultures, and in turn, how these cultures influence the teachings of the gospel. Finally, I will explore how transcendence as a concept applies in my artworks and how the materials I use highlight this concept. Through my art, I grapple to combine what seem like disparate spiritual paradigms, arising from my culture and my faith. My artwork seeks to contribute to the work that particular artists (a majority of them black) are grappling with to correct the lack of representation of black people in Christian iconography. I will use the notion of inculturation as an avenue through which to interrogate the tensions I experience while exploring the concept of transcendence.

- Description: Despite increasing global recognition of the importance of recreational fisheries, their management largely remains poor. This is because they exhibit unique human-nature relationships and are nested within complex social-ecological systems (SESs). Recreational fisheries in the developing world have large potential for socio-economic development, but are generally underappreciated, in terms of their value and their impact, and are poorly governed. This is particularly concerning as they are highly complex and often compete for resources with dependent artisanal and subsistence fisheries. Developing world recreational fishery SESs are not well understood and present an important research gap for improved governance. The general aim of this thesis was to explore the recreational fishery targeting Polydactylus quadrifilis on the Kwanza Estuary, Angola, and provide context for how managers should approach recreational fisheries in the developing world and in Africa. To do this, the recreational fishery SES was explored using a combination of methodologies including those characteristic of traditional fisheries science, and new methods involving biology, sociology, and economics. The thesis contains an introductory chapter, a chapter describing the background, study area and study species, five data chapters and a discussion chapter. Chapter 3 aimed to investigate the reproductive style of P. quadrifilis. Results identified the species as a protandrous hermaphrodite. Evidence to suggest this included degenerating testicular tissue and the presence of early developing ovarian tissues in transitional individuals. Early-stage oocytes were commonly found in the outer area of male regions and residual late-stage spermatids and spermatozoa were found in the luminal space of ovarian regions, suggesting a process of sex change from the outside inwards. Owing to the species’ reliance on large highly fecund females for reproduction, it is likely that P. quadrifilis will be sensitive to fisheries that target larger individuals, such as trophy recreational fisheries and line fisheries within other sectors. Chapter 4 aimed to investigate alternative methods for adequately describing the growth of P. quadrifilis individuals belonging to either one of two distinct hypothetical life-history pathways: pathway I (‘changers’) – initial maturation as a primary male followed by a sex change to female; pathway II (‘non-changers’) – initial maturation as a male fish with no subsequent sex change, using von Bertalanffy Growth Functions (VBGFs). Other specific objectives included determining the size- and age-at-maturity and size- and age-at-sex-change for P. quadrifilis. Otolith aging revealed rapid growth and early maturation (L50 = 399.2 mm FL, A50 = 1.50 years) and sex change occurred over a wide size (790–1125 mm FL) and age (3–8 years) range. There was strong evidence for partial protandry in P. quadrifilis with several extremely old male fish (up to 22 years) observed in the population. When compared to the conventional model produced for the entire population, there were significant differences in the models for the ‘non-changers’ (LRT, p < 0.01) and their parameters L∞ (full model = 130.8, ‘non-changers’ = 113.3, p < 0.01), k (0.32, 0.44, p < 0.01) and t0 (0.23, 0.43, p = 0.03) in the first approach and the models (LRT, p < 0.01) and their L∞ (‘changers’ = 113.7, p < 0.01) values in the second approach. This suggests that utilising conventional modelling techniques may be inappropriate for the stock assessment and management of P. quadrifilis and, potentially, other sequentially hermaphroditic fishery species. Chapter 5 aimed to assess the sensitivity of P. quadrifilis to recreational C&R within the foreign recreational fishery using a rapid assessment approach. To do this, a number of C&R variables including fight time, air exposure, hook placement, hooking injury, total time of the stress event, river depth and angling method were measured and related to two indicators of fish health and survival – the physiological stress indicators blood glucose and blood lactate concentration and reflex action mortality predictors (RAMPs). Air exposure was identified as a major contributor to motor impairment (Cumulative Link Model: p < 0.01) and fight time was an important contributor to motor impairment via its interaction with air exposure (Cumulative Link Model: p = 0.02). Handling practices appear to be particularly important for larger individuals as fish size was positively correlated with air exposure (Pearson’s r coefficient = 0.41, p < 0.01) and fight times (0.88, p < 0.01). The findings suggest that recreational C&R may result in mortalities directly, via C&R, and indirectly, via predation, and several recommendations were made for best practice. Chapter 6 aimed to assess the direct economic contribution of the recreational fishery for Polydactylus quadrifilis on the Kwanza Estuary. Results indicated that the recreational fishery for contributed significantly to the economy of an area that would otherwise likely receive little external input ($282 054 per four-month fishing season). However, high rates of economic leakage from the study area were identified (58.7%–92.9% of locally spent revenue) and were attributed to the sourcing of lodge supplies, services and staff outside of the local area and the repatriation of profit by foreign business owners. Capacity building within the local community is likely required to develop ‘linkages’ between the local community and the recreational fishery. Greater community involvement in the fishery is suggested to incentivise the protection of recreationally important fishery species and their associated ecosystems. Chapter 7 aimed to investigate the resource user groups involved within the SES. Results illustrated that artisanal and domestic recreational anglers are well-established and are characterised by long histories of participation. The artisanal fishery was highly valued as a source of livelihoods for the local community. Artisanal fishers were eager for involvement in the recreational sector, through the chartering of their vessels, due to the attractiveness of extra earnings. Both recreational and artisanal fishers reported recent decreases in P. quadrifilis catch and anticipated further declines. Domestic recreational anglers appeared to be highly consumptive in their use of the fishery and C&R angling was uncommon. User conflict may be problematic for future management as recreational anglers perceived the artisanal gill-net fishery to be a threat towards P. quadrifilis stocks. In conclusion, the open-access nature of the fishery was identified as the most pertinent threat to its sustainability and likely needs to be addressed. Potential solutions involve offering users the opportunity to purchase access rights (e.g. day permits), thus initiating the concept that users must pay for their use of public resources. Management should aim to protect large female fish due to their increased reproductive value and worth as trophy fish. Thus, C&R angling is likely to be an important interaction between users and the resource. However, angler behaviour will need to be manipulated to promote C&R and minimise C&R-related mortalities. Solutions include angler educational drives and interventions and the implementation of competitive C&R-only angling. Foreign recreational fisheries, although touted as potential ecotourism ventures, will only succeed in improving the lives of local people if they fully integrate the community into the operation of the fishery.

- Description: The Sundays River valley irrigation ponds provide a unique opportunity to investigate biotic interactions within a biological invasions context, as they contain both native and non-native fish species. This study focusses on two native species (Glossogobius callidus and Gilchristella aestuaria) and two non-native species (Oreochromis mossambicus and Gambusia affinis). The ecology of the ponds was driven by physico-chemical variables, mainly temperature, but the interactions between fishes were a complex interplay between temperature, pond community ecology and food web structure. Seasonal changes in temperature and subsequent fluctuations in water levels resulted in changes in zooplankton community. Chlorophyll-a, temperature, G. callidus and G. affinis were the drivers of the seasonal changes in macroinvertebrate composition. Stable isotope analysis identified substantial ontogenetic dietary shifts in all species, corresponding to changes in body size. Stable isotope analysis revealed that the niche space occupied by G. affinis was broad and overlapped with that of the other three focal species. Stable isotope metrics showed that G. affinis and O. mossambicus utilised a wide range of resources compared to G. callidus and G. aestuaria. Stomach content analysis showed that G. callidus, O. mossambicus and G. affinis fed predominantly on benthic resources, while G. aestuaria fed mainly plankton resources. Functional response experiments revealed that G. callidus and G. affinis both displayed Type II functional responses. In single fish trials, G. affinis had significantly higher functional responses than G. callidus. In heterospecific G. callidus-G. affinis combinations the functional response of G. callidus was reduced by the presence of G. affinis, whereas, this combination greatly enhanced G. affinis functional response magnitudes. The functional response of G. callidus, O. mossambicus and G. affinis under two temperature treatments along with fish abundance data was used to determine temporal differences in the ecological impacts of each fish species between seasons. The relative impact potential of O. mossambicus was consistently higher than that of G. callidus and G. affinis. This study demonstrates how seasonal temperature fluctuations affect the relative impact capacities of introduced species. Overall, this thesis showed that high temperature along with life-history traits contributes to the biotic interactions between native and non-native species in novel environments.

- Description: Climate change and variability is a global phenomenon which has deeply localised patterns, dynamics and effects. Amongst those people who are particularly vulnerable to climate change effects are small-scale farmers who are dependent in large part on rain-fed agriculture in pursuing their livelihoods. This is true of small-scale farmers in contemporary Zimbabwe and, more specifically, farmers in communal areas. At the same time, at international and national levels, there are attempts currently to minimise the effects of, and to adapt to, climate change. However, adaptation measures also exist at local levels amongst small-scale farmers, such as communal farmers in Zimbabwe. In this context, as its main objective, this thesis examines climate change and small-scale farmer livelihood adaptation to climate change with specific reference to communal farmers in Chivi District in Zimbabwe and, in particular, in Ward 25 which is popularly known as Ngundu. In pursuing this main objective, a number of subsidiary objectives are addressed, including a focus on the established livelihoods of Ngundu farmers, the perceptions and concerns of Ngundu farmers about climate change, the coping and adaptation measures of Ngundu farmers, and the enablements and constraints which affect attempts by Ngundu farmers to adopt such measures. The fieldwork for the thesis involved a diverse array of research methods, such as a questionnaire survey, life-history interviews, key informant interviews, focus group discussions and transect walks. In terms of theoretical framing, the thesis makes use of both middle-level theory (the Sustainable Livelihoods Framework) and macro-theory in the form of the sociological work of Margaret Archer. Combined, these two theories allow for a focus on both structure and agency when seeking to understand livelihood adaptations to climate change by communal farmers in Ngundu. The thesis concludes that there are massive constraints inhibiting adaptation measures by Ngundu farmers, but that this should not distract from the deep, often historically-embedded, concerns of Ngundu farmers about climate change and the multiple ways in which they express agency in and through adaptation and coping activities. It also highlights the need for more specifically sociological investigations of climate change and small-scale farmer adaptation, as well as the need for localised studies which are able to identify and analyse the specificities of adaptation.

- Description: To the extent that teleological thinking is metaphysically suspect, many theorists attempt to shift the stigma of functional explanations by reducing function ascriptions, and aim thus to de-legitimise an appeal to teleological causal relations in an analysis of function. The point is to dispel the mystery which envelops the application of function concepts by reformulating biological functional explanations so as to dispense with teleology. My project is to interrogate the success with which teleological explanations have thus been eliminated in the biological sciences, and, over the course of this thesis, I conclude that a kind of teleological causation nevertheless remains the most adequate explanatory ground of natural products. My proposal is that functional explanations are causal explanations for the presence and maintenance of self-reproducing systems. I contend that, insofar as the attribution of function presupposes the valuation of a function-bearing system as a causal necessity for its constituent parts, functional explanation references distinct and irreducible holistic properties. Using Kantian metaphysics to frame the discussion, this thesis aims first to explore critically the subject of functional characterisations of biological phenomena, and second, the metaphysical basis of modern science. Its chief contributions to the philosophical function debate reside in proposing novel arguments in justification of what I consider is an improved formulation of an attempted definition of biological function, in which teleological causal powers are explicitly recognised and accommodated in functional explanation. - Description: Tuberculosis (TB) is a multi-organ infection caused by rod-shaped acid-fast Mycobacterium tuberculosis. The World Health Organization (WHO) ranks TB among the top 10 fatal infections and the leading the cause of death from a single infection. In 2017, TB was responsible for an estimated 1.3 million deaths among both the HIV negative and positive populations worldwide (WHO, 2018). Approximately 23% (roughly 1.7 billion) of the world’s population is estimated to have latent TB with a high risk of reverting to active TB infection. In 2017, an estimated 558,000 people developed drug resistant TB worldwide with 82% of the cases being multi-drug resistant TB (WHO, 2018). South Africa is ranked among the 30 high TB burdened countries with a TB incidence of 322,000 cases in 2017 accounting for 3% of the world’s TB cases. TB is curable and is clinically managed through a combination of intensive and continuation phases of first-line drugs (isoniazid, rifampicin, ethambutol, and pyrazinamide). Second-line drugs which include fluoroquinolones, injectable aminoglycoside and injectable polypeptides are used in cases of first line drug resistance. The third-line drugs include amoxicillin, clofazimine, linezolid and imipenem. These have variable but unproven efficacy to TB and are the last resort in cases of total drug resistance (Jilani et al., 2019). TB drug resistance to first-line drugs especially isoniazid in M. tuberculosis has been attributed to single nucleotide polymorphisms (SNPs) in the catalase peroxidase enzyme (katG), a protein important in the activation of the pro-drug isoniazid. The SNPs especially at position 315 of the katG enzyme are believed to reduce the sensitivity of the M. tuberculosis to isoniazid while still maintaining the enzyme’s catalytic activity - a mechanism not completely understood. KatG protein is important for protecting the bacteria from hydro peroxides and hydroxyl radicals present in an aerobic environment. This study focused on understanding the mechanism of isoniazid drug resistance in M. tuberculosis as a result of high confidence mutations in the katG through modelling the enzyme with its respective variants, performing MD simulations to explore the protein behaviour, calculating the dynamic residue network analysis (DRN) of the variants in respect to the wild type katG and finally performing alanine scanning. From the MD simulations, it was observed that the high confidence mutations i.e. S140R, S140N, G279D, G285D, S315T, S315I, S315R, S315N, G316D, S457I and G593D were not only reducing the backbone flexibility of the protein but also reducing the protein’s conformational variation and space. All the variant protein structures were observed to be more compact compared to the wild type. Residue fluctuation results indicated reduced residue flexibility across all variants in the loop region (position 26-110) responsible for katG dimerization. In addition, mutation S315T is believed to reduce the size of the active site access channel in the protein. From the DRN data, residues in the interface region between the N and C-terminal domains were observed to gain importance in the variants irrespective of the mutation location indicating an allosteric effect of the mutations on the interface region. Alanine scanning results established that residue Leucine at position 48 was not only important in the protein communication but also a destabilizing residue across all the variants. The study not only demonstrated change in the protein behaviour but also showed allosteric effect of the mutations in the katG protein.

- Description: This thesis is concerned with the crisis of xenophobia in South Africa. It argues, firstly, that xenophobia itself is not primarily a reaction to poverty, inequality, or any other set of social conditions. Rather, xenophobia must be considered to be a collective political discourse which has arisen in post-apartheid South Africa from an exclusionary conception of state nationalism. Where this work may be distinguished from the majority of research on xenophobia in South Africa is in the fact that its particular focus is on instances where ‘ordinary’ South Africans have challenged and resisted xenophobic violence in their communities through collective political mobilisation. I suggest that these sites of resistance deserve careful consideration in their own right. I argue that they may demonstrate a subjective break with the oppressive politics of state nationalism through the affirmation of alternative political conceptions. Drawing on the political theory of Sylvain Lazarus, and his principal thesis that people are capable of thinking politics in ways which can subjectively think beyond the social and the extant (underscored by his political and methodological axiom, people think), this thesis argues that these sites of resistance show that people – and especially those who are considered to be marginalised from the domain of legitimate politics – can and do think politically, and it is in the thought of people that new and potentially emancipatory visions of politics may emerge.

- Description: Tuberculosis or TB is an airborne disease caused by the non-motile bacilli, Mycobacterium tuberculosis (MTB). There are two main forms of TB, namely, latent TB or LTB, asymptomatic and non-contagious version which according to the World Health Organization (WHO) is estimated to afflict over a third of the world’s population; and active TB or ATB, a symptomatic and contagious version which continues to spread, affecting millions worldwide. With the already high reported prevalence of TB, the emergence of drug-resistant strains has prompted the development of novel approaches to enhance the efficacy of known drugs and a desperate search for novel compounds to combat MTB infections. It was for this very purpose that this study was conducted. A look into the resistance mechanism of Rifampicin (Rifampin or RIF), one of the more potent first-line drugs, might prove beneficial in predicting the consequence of an introduced mutation (which usually occur as single nucleotide polymorphisms or SNPs) and perhaps even overcome it using appropriate therapeutic interventions that improve RIF’s efficacy. To accomplish this task, models of acceptable quality were generated for the WT and clinically relevant, RIF resistance conferring, SNPs occurring at codon positions D516, H526 and S531 (E .coli numbering system) using MODELLER. The models were accordingly ranked using GA341 and z-DOPE score, and subsequently validated with QMEAN, PROCHECK and VERIFY3D. MD simulations spanning 100 ns were run for RIF-bound (complex) and RIF-free (holo) DNA-directed RNA polymerase (DDRP) protein systems for the WT and SNP mutants using GROMACS. The MD frames were analyzed using RMSD, Rg and RMSF. For further analysis, MD-TASK was used to analyze the calculated dynamic residue networks (DRNs) from the generated MD frames, determining both change in average shortest path (ΔL) and betweenness centrality (ΔBC). The RMSD analysis revealed that all of the SNP complex models displayed a level instability higher than that of the WT complex. A majority of the SNP complex models were also observed to have similar compactness to the WT holo when looking at the calculated Rg. The RMSF results also hinted towards possible physiological consequences of the mutations (generally referred to as a fitness cost) highlighted by the increased fluctuations of the zinc-binding domain and the MTB SI α helical coiled coil. For the first time, to the knowledge of the authors, DRN analysis was employed for the DDRP protein for both holo and complex systems, revealing insightful information about the residues that play a key role in the change in distance between residue pairs along with residues that play an essential role in protein communication within the calculated RIN. Overall, the data supported the conclusions drawn by a recent study that only concentrated on RIF-resistance in rpoB models which suggested that the binding pocket for the SNP models may result in the changed coordination of RIF which may be the main contributor to its impaired efficacy.

Unravelling the replication biology of Providence virus in a cell culturebased model system

- Description: There has been an increase in the number of viral outbreaks in the last decade; the majority of these are attributed to insect-human or animal-human transfer. Despite this awareness, there is limited understanding of the replication biology of the viruses causing the outbreaks and there are few model systems that are available to study RNA virus replication and viral persistence. In this study, we describe a Providence (PrV)-based model system to study virus replication biology. PrV is a single-stranded RNA virus that can cross Kingdom boundaries; it is capable of establishing a productive infection in insect and mammalian cell culture and it is also capable of replicating in plants. Only one other virus has been reported to infect a similar host range - the Nodavirus, Flock House virus (FHV). First, we performed a bioinformatic analysis of the PrV genome and validated the tools that were currently available to work with this model system in mammalian cells. Our data indicate that PrV infection of human cervical cancer (HeLa) cells results in the production of p130, p104/p40 and VCAP, albeit at low levels. While PrV replication in insect cells is associated with the Golgi apparatus and secretory vesicles, in HeLa cells, PrV replication is associated with the mitochondria. It is interesting to note that FHV replication factories are located on the outer mitochondrial membrane. In an attempt to study PrV virus replication in vitro, we adapted the BioID system reported by Roux et al. (2012). Here a promiscuous biotin ligase enzyme (BirA) was fused to a protein of interest and the expression of the fusion protein in mammalian cells resulted in the proximitybased biotinylation of proteins associated with the protein of interest. Using p40 as the protein of interest, we studied the fusion protein (BirA-p40) in transiently transfected HeLa cells and in a stable cell line, using western blot analysis and confocal microscopy. We faced challenges comparing the data collected using the two antibody-based detection techniques and the lack of BirA-p40 detection when using western analysis was attributed to the associated of p40 with detergent resistant membranes. BirA-p40 was subsequently expressed using in vitro coupled transcription/translation reactions, in the presence of excess biotin. While BirA-p40 was robustly expressed under these conditions, biotinylation of BirA-p40 was not detected. We attributed this to the conditions used in the experiments and given additional time, we would extend the duration of biotinylation, in vitro. PrV replication in mammalian cells was detectable using confocal microscopy however the levels of fluorescence were relatively low. The knowledge that p40 was associated with detergent resistant membranes led us to question the impact of detergent treatment of live cells on the detection of PrV replication. PrV-infected HeLa cells were treated with detergents with varying biochemical characteristics and the impact of these treatments on the detection of PrV replication were evaluated. We observed that linear and non-ionic detergents, namely NP-40 and Triton X-100, were most effective at enhancing the detection of viral replication in PrV-infected HeLa cells. Our data confirm that detergent treatment results in enhanced detection, and not enhanced PrV replication, in HeLa cells. Using the stable BirA-p40 expressing HeLa cell line, we showed that the protein is associated with membranes in vitro, and that the enhanced expression of BirA-p40 results in the formation of greater volumes of detergent-resistant membranes. In addition, detergent treatment of unfixed PrV-infected HeLa cells revealed the presence of the PrV p40 protein in the nucleoli of the cells. This is the first report of PrV proteins, which are translated in the cytosol of the mammalian cells, occurring in the nucleus. Our study has resulted in a deeper understanding of PrV replication in mammalian cell lines. A ‘simple RNA virus’ with only three predicted open reading frames has exhibited high levels of complexity within its elegant simplicity. This study has also highlighted the challenges associated with studying RNA virus replication biology in vitro. Looking forward, the identification of detergent-based enhancement for the detection of PrV replication provides the opportunity to perform more targeted PrV replication studies. The PrV-based model system can also be applied to the identification and analysis of potential broad-spectrum antiviral drugs in vitro. The latter application is particularly relevant considering the increase in the number of viral outbreaks over the last decade.

Urbanisation, foraging and household food security in urban South Africa

- Description: Over the past several decades, the world’s population has been rapidly urbanising, which has resulted in a marked shift of global population from rural to urban areas. About half of the global population now reside in urban areas and is projected to increase to two-thirds by the year 2050. However, the majority of the future urban population growth is projected to be largely concentrated in Asia and sub-Saharan Africa. Despite the economic prospects normally synonymous with urbanisation, the current speed and scale of urban transformation comes with formidable challenges to contemporary urban society in these two continents. Urbanisation may presents social, economic, health and environmental challenges in urban areas, not least being a shift of the locus of food insecurity from rural to urban areas, leading to poor dietary diversity among many urban dwellers. Similarly, urbanisation alters key ecosystem services and drives habitat alteration and fragmentation, biodiversity loss, proliferation of non-native species and changes on species diversity and richness. The aforementioned changes can result in a deterioration of living conditions and decline on the quality of life for the urban dwellers. However, on the other hand, urban green infrastructure is posed as vital tool in promoting liveable cities and enhancing livelihood resilience. Against this backdrop, this study portrays wild plants, a component of urban green infrastructure, as a key resource in promoting food security and dietary diversity, thereby promoting livelihood resilience and reduced vulnerability, especially of the urban poor. Framed under the ‘right to the city’ approach, this study examined urban foraging practices and their potential contribution to dietary diversity and how they are shaped by and respond to urbanisation in two medium-sized South African towns. The study was conducted in the towns of Potchefstroom and Thabazimbi, South Africa. An explanatory sequential mixed method design was employed for data collection. Multi-stage sampling was employed in selecting the study participants. Firstly, the study towns were stratified into four socio-economic zones: informal, reconstruction and development programme, township and affluent. These zones resemble high density (informal, reconstruction and development programme), medium density (township) and low density (affluent) areas. Then, a total of 374 households were randomly sampled across the socio-economic zones for the main survey (Chapter 3 and 5). A subset of this sample, i.e. 72 participants was considered for dietary recalls, alongside with a random sample of 65 non-foragers (Chapter 4). An inventory of plant species available in a given foraging space was conducted from a total of 136 plots spread across different urban spaces (Chapter 2). Semi-structured interviews were conducted with a total of 81 participants (sub population of the main survey) for elucidating data on urban dynamics (Chapter 6). Lastly, complementary in-depth interviews with 46 participants were conducted. The findings showed that different urban spaces were constituted by diverse vegetation, with 262 distinct plant species encountered across the spaces. The majority (60.7%) were indigenous to South Africa. Species composition and diversity varied with space type, being significantly high in protected areas as compared to the other space types. About half (53%) of the identified plant species had at least one documented use, with medicine, food and firewood being modal, in order of frequency. Species composition and diversity differed between forageable and non-forageable species, being significantly high for forageable species. Urban foraging was widespread, about 68% of the respondents reported foraging. Foraging provided food, fuel energy, medicine, and cultural affirmation, among others. Despite the high prevalence rate of foraging, the study did not find any meaningful contribution of wild foods to overall diets. Nonetheless, wild foods demonstrated a substantial contribution in diversifying diets within particular food groups consumed such as vegetables, thus emerging essential in mitigating monotonous urban diets, particularly of the urban poor. Besides, the prevalence of foraging differed significantly between and within towns, being high for Thabazimbi (54.7%) and residents in the outskirts of town (86.2%) than Potchefstroom (45.3%) and residents in the inner part of town (33.3%). Participation in foraging was primarily a function of childhood (91.8%) exposure and experience with foraging, positive perceptions (79%) towards practice, resident in the outskirts of town (86.2%) and low household income (49.2%). The findings indicated that foraging was driven by multifaceted motivations, with culture (91.8%), health (88.7%), livelihoods needs (75.0%) and leisure (73.8%) being the most common. Vacant spaces (54.7%), riparian areas (30%), and domestic gardens (17.9%) were the most preferred foraging spaces, albeit with differences within towns. Similarly, the mean frequency of access varied with foraging spaces, being slightly high for vacant spaces than riparian areas and domestic gardens. The majority of the respondents were unaware of both formal and informal regulations managing urban landscapes, with those acknowledging some awareness falling short of articulating on the specificities of the regulations. Besides, the findings showed that foraging practice was threatened by urban transformation. Foragers perceived that the practice has changed over time, in terms of spaces, participants and regulations. There was a decreasing trend on the number and size of foraging spaces as well as shifting demographic trends of foragers. Moreover, urban transformation brought about a new set of regulations used for managing certain spaces within the urban landscape. However, some regulations prohibited or restricted access and rights to certain spaces for foraging. Hence, this prompted foragers to devise adaptation strategies to cope with the said changing dynamics. Exploring new foraging sites within and outside forager’s neighbourhoods and negotiating access entry were the most frequently mentioned adaptation strategies. This study contributes to the emerging body of knowledge on urban foraging, which has being seldom understood in the Global South.

- Description: Recent socioecological approaches in Environmental Education acknowledge the complexity of “real-world situations”, which include environmental problems. One response to the challenge of enabling people to develop sustainability is the key competencies in sustainability framework. It can be faced as a guide to planning Environmental Education actions. On the other side, art practices hold potential to expand learning in varied ways. Art can offer the strategies employed in learning processes directed to sustainability, constituting the field of eco-art education. This research aims to investigate the integration of the visions of the key competencies in sustainability and the eco-art education in an Environmental Education project at high school level. Horta and Gastronomia (Vegetable Garden and Gastronomy) is an extra-curricular activity which happens every year at Irmão Jaime Biazus high school in Porto Alegre, Brazil. It addresses food security and sustainability associating the garden, the kitchen and exploration of sustainability issues using eco-art strategies. Action research approach is used, defining two research cycles to explore the effectiveness of eco-art for the development of key competencies in sustainability. The first cycle focuses on the eco-art activities applied in Horta and Gastronomia (2017 group) while the second cycle deals with a post-project intervention designed to observe indicators of the sustainability competencies and further explore eco-art strategies. This study adds to the field of sustainability competencies by exploring teaching strategies through eco-art education. Insight into key competencies in sustainability is given by presenting the investigation of the group of students about a situation of their reality. The activities implemented, classified according to their objectives, are contextualized regarding the competencies and in learning sequences. This research also contributes to the development of the sustainability competencies framework by applying the theory to a basic education level, adapting the work originally proposed to higher education contexts.

- Description: In marine protected areas (MPAs), the radically open nature of marine ecosystems, the seemingly contradictory short-term goals of fisheries management (resource use) and conservation efforts (biodiversity protection), the variety of stakeholders, and the inherently political nature of space ha ve contributed to a disconnect between policy and practice. Many groups operate in an MPA at various spatial and socio-political scales, from national government bodies to local community groups, as such an MPA can be viewed as a complex, multi-scale and multi-level social-ecological system (SES). A greater understanding of the multi-scale processes driving the spatial resilience of SES can help address scale mismatches between continuous ecological change and the long-term governance of a seascape. South Africa has a long history of spaces and natural resources being politicised and faces high levels of unemployment and political frustration. Marine governance has been characterised as being siloed, lacking transparency regarding government processes and even between departments, and not properly addressing the needs of local communities; resulting in scale and level mismatches throughout the multi-scale processes (from national policies to local regulations)therefore, it is pertinent to understand the interactions between various national policies, their implementation, and their impacts. Using a spatial resilience lens, I set out to understand scale alignment in South Africa’s marine governance systems as it relates to MPAs. A spatial resilience lens emphasises analysis of both spatial and temporal scales, thus highlighting the multi-scale variables and interactions that occur within a system. I first sought to understand the policy and management across national and regional scales by conducting a series of semi-structured interviews with experts which were analysed using thematic analysis. I then approached the question of alignment from a local to national scale by using the Table Mountain National Park Marine Protected Area as a case study, here I carried out a series of workshops and interviews with line fishers, women’s groups, and eco-tourism operators from three different communities. Experts identified six themes when describing the structure of gove rnance in South African MPAs; they consisted of: government departments and marine legislation, management level factors, communication and information sharing, local level factors, biophysical factors, and scale. Communication and information sharing was the most mentioned referenced theme (40.26 %). The relationships between the communities and other actors (i.e. how communities are impacted, or impact on, the Department of Environmental Affairs , the Department of Agriculture Forestry and Fisheries, and Park Authorities) contributed 67.27 % to the total number of mentions, 91 % of which were from the following themes: communication and information sharing, local level factors, biophysical factors, and scale. My results indicate that weak, top-down relationships dominate the governance system in South Africa. During the Cape Town workshops I applied the spatial resilience lens in three ways. Firstly, the participants collaborated on a mapping exercise discussing the existing zone types within the MPA, as well as developing their own. There was an 87.87 % overlap of community designed zones on the existing MPA zones, however the types of zones designed by the community were different. Secondly, I carried out a document analysis and used information from the workshops to analyse the status and rights designation of important species for different user groups. The results show that the various stakeholder groups, while all active in the marine environment, interact with the ecosystem at different scales and with differing species. The differing interactions between groups result in challenges such as representation and complicated power dynamics between user groups. Finally, I asked participants to discuss factors that affect their ability to gain a livelihood from the sea. The external elements and their effects differed between the user groups, identifying important socio-political interactions. Whilst the external elements were all geographically distinct and localised, the spatial resilience lens allowed for a cross-scale, and to a certain extent cross-sector, understanding of these elements thus producing a more holistic understanding. My thesis shows that user groups operate on different spatial scales within the marine environment as a result of social, economic, and political influences leading to several scale-based challenges. The identified scale-based challenges have contributed to misalignments in marine governance in South Africa. My study shows that scale mismatches have important implications for understanding how marine policy influences user groups and identified pathways that affected policy implementation , and identifies future research application of a spatial resilience lens within social-ecological systems, for example it’s potential use in understanding the gendered nature of MPAs

- Description: Background: Young women in South Africa are a vulnerable group, with HIV prevalence almost twice that of men, limited preventive behaviour, and many challenges in negotiating sex. However, there is a paucity of in-depth research to understand how these challenges play out and what can be done to promote positive sexual and reproductive health in this population. Methods: To understand the effects of the Auntie Stella Activity card intervention (developed and used in Zimbabwe), this study used a mixed methods participatory action research design. Five focus group discussions among female Rhodes University students between the ages of 18- 23 were conducted with the activity cards as a basis for engagement. Additionally, pre-and postintervention sexual and reproductive health awareness levels were also measured by a customized questionnaire. Based on participants’ responses to the cards and post-exposure reflections on their learning, possible impacts on behaviour change were explored. Thematic analysis of transcripts was used to draw out major themes in the qualitative data. Results and conclusions: Themes that emerged were: 1) women’s self-esteem; 2) lack of knowledge; 3) peer pressure and male dominance; and 4) alcohol and substance use. Results of the pre- and post- intervention questionnaire found a positive change in knowledge and behaviour amongst the participants. However, the intervention in its current format focused too much on teenage rather than adult scenarios. To make it more useful for this population, further modifications that account for the target age group are needed. Overall, the challenges in sexual and reproductive health faced by university-aged women in South Africa are deeply concerning, but this study’s findings show that an intervention like the ASAC has the potential to be used widely in Southern Africa, if appropriately tailored.

- Description: With the revival and rapid growth of relations between China and African countries in the present century, the “China-Africa relationship” has become a topic of close attention globally and the media and politicians have been dominating the mainstream discourses with dichotomised narratives. China-Africa engagement has also spurred academic research, most of which is oriented toward large-scale economic, political, and strategic concerns. In this context, it is significant to conduct in-depth research exploring specific engagement between Chinese and African people on the ground. Contemporary artists based in Africa have started to represent, through artworks and performances, their experiences and expressions of relations between China and various African countries. However, an examination of twenty-first century connections between Africa and China in relation to the contemporary visual arts is a new area of study and only a limited number of scholarly works exist. To contribute to the research in this area, this thesis explores the ways in which artists engage with specific realities and lived-experiences of Chinese presence through their artistic practices, with a focus on a selection of artists from Zambia and Zimbabwe. Through visual analysis, interviews and field work, this thesis provides a systematic investigation of contemporary arts of Zambia and Zimbabwe in relation to Africa- China encounters, engaging with four aspects: the discursive field, the material presence, individual experiences of encounters, and the broader relational connections within the arts. This thesis argues that, motivated by the histories and realities of African societies, artists from Zambia and Zimbabwe, through their artistic practices, form part of the Africa-China engagement and insert their agencies in the south-south relations between Africans and Chinese. Therefore, this thesis demonstrates the value in approaching the broader discussion on Africa-China engagements from the perspective of contemporary art, arguing that, with the social concerns of the artists and the expressive capacity of creative forms, visual arts are able to embrace diversity, dynamics, complexities and contradictions, and, therefore, can develop the topic beyond the stereotypical narratives about Africa-China relations to a more nuanced understanding of African-Chinese encounters in specific contexts.

- Description: The field of Psychology is constantly shifting in its understanding of mental health. Scholars have been critiquing Psychology’s narrow perspective of what constitutes ‘normal’. Many dealing with mental health issues fear that they will be misunderstood and are confronted with systems and institutions that they find unempathetic. This mini-thesis conceptualises creative empathy as a solution to these problems. It is based on the idea that every experience is unique and therefore cannot be wholly understood without engaging in an imaginative process. The appropriateness of the comics medium as a tool for promoting this strategy is explored with a focus on the use of visual imagery to tell stories of distressing experiences. It looks at Tayla Shan Solomon’s The Adventures of Apparently-Anyone-Can-Do-It-If-TheyJust-Try Bug! (2019), Art Spiegelman’s Maus (I & II) (1986), Joe Kelly and JM Ken Niimura’s I Kill Giants (2011), and Allie Brosh’s Hyperbole and a Half: unfortunate situations, flawed coping mechanisms, mayhem, and other things that happened (2013). This mini-thesis analyses various techniques employed by comics artists to create compelling stories of idiosyncratic experiences, including the use of symbolic imagery and framing.

- Description: Walking as a way to experience a place is a relatively understudied area of phenomenological study. Furthermore, globally (the world) and locally (South Africa) the study of the experience of tertiary education institutions as walked environments is minimal (see Puig-Ribera et al., 2008; Speck et al., 2010; Mtolo, 2017). However, the events of the South African #MustFall moment – especially the #RhodesMustFall part of the moment and how it began with the desecration of a statue that was walked past and found to be a misplaced artefact in a society that is in postcolonial/post-Apartheid times and space – highlighted the pressing need to study the experience of the university as a place through which habitual walking takes the student through moments of movement, rest, and encounter that are a highly consequential way in which placeness is experienced. This study is a way to document how students at Rhodes University experience the university’s placeness quality, through habitual walking, in an example of the way in which a place is experienced through moments of movement, rest, and encounter. For this study in-depth mobile interviews were conducted with 12 student participants from Rhodes University. The interviews were video-recorded as the participants talked while traversing through habitually walked areas of the campus that are the meaning-infused spaces which make up the Rhodes University that they traverse through on a daily basis. The dissertation found that in the experience of Rhodes University, through habitually walking its placeness, people experience moments of movement, rest, and encounter that are highly targeted and personalised. The experience of the Rhodes University campus is an experience of people and the built-up and decorated environment along similar lines. People bring to the experience of their walked space past experiences which inform consequentially how any space that is walked is experienced. People further employ strategies to ensure that the experience of walking a space is more to their desired quality as an experience, which ends up being meaningful and most likely to affect future instances of walking through meaning-infusing and meaning-infused space. Ultimately, the habitual walking of Rhodes University consequentially informs the relationship between students and Rhodes University’s placeness, as the walking is a way of learning how to be within a placeness that is engaged through alternating moments of movement, rest, and encounter that incrementally ‘open’ for experience Rhodes University in such a targeted manner that every student eventually has their personal and customised Rhodes University by virtue of it being just those sites and situations which have been engaged through habitual walking.

Water footprint and economic water productivity of citrus production: a comparison across three river valleys in the Eastern Cape Milands

- Description: South Africa is a semi-arid, water scarce country. The nation has suffered a spate of severe droughts in several regions in recent years, which have significantly impacted the country’s economy. Global warming, population growth, and rising demand for water intensive products are only expected to intensify water supply problems in the future. The agricultural industry is the largest consumer of water in South Africa, accounting for the majority of total surface water withdrawals. As such, the agricultural sector is faced with complex and difficult management decisions in the face of a potential water supply crisis. The water footprint (WF) and economic water productivity (EWP) of citrus production across three river catchments located in the Eastern Cape Midlands (situated in the vicinity of the settlements of Adelaide, Cookhouse and Fort Beaufort respectively) were calculated and compared. In the long-term average (LTA), blue WF weighted across all three regions accounted for the greatest proportion of total WF (53%), followed in turn by green and grey WF (30% and 17% respectively). LTA blue and grey WF was lowest in the Adelaide region, while green WF was smallest in the Fort Beaufort region. Blue, green and grey WF were found to be greatest in the Cookhouse region. LTA EWP was greatest in the Fort Beaufort region and smallest in the Adelaide region. Of all variety groups assessed, lemons were found to have the lowest LTA crop water use and blue, green and grey WF when considering citrus production averaged across all three study regions. Satsumas has the second smallest LTA blue, green and grey WF, followed by navels, mid-season mandarins, and finally, late mandarins. Lemons had the greatest LTA EWP of all varieties, followed in turn by satsumas, late mandarins, mid-season mandarins and navels. Blue crop water use was consistently lowest in the designated wet year and highest in the dry year. However, this same trend was not necessarily true for WF findings. WF and EWP are useful indicators of water use which can be used to help guide complex water management decisions. However, these indicators are single-factor productivity measures applied in a multi-factor environment. It is therefore important that factors outside of water use are considered when making water management decisions. Moreover, it is important to examine the impact that the various components making up WF and EWP have on the resultant figures, rather than merely considering the superficial results themselves. Factors such as CWU, orchard maturity, crop choice, potential yield, climate, irrigation system, economic return, water allocation and water availability should all be taken into account.
