- Description: Salvinia molesta, a floating aquatic weed, is a global menace in many water bodies and waterways. The weed disrupts the ecological balance wherever it invades and also has wide ranging economic and health impacts. Its impact has resulted in the need to control it, and while chemical and mechanical control are often ineffective, biological control by the weevil Cyrtobagous salviniae is largely successful. However, in many parts of the world, including South Africa, biological control of S. molesta has been less effective where the weed grows as an understory species. Shallow and shaded waters characteristically found at the margins of water bodies provide a refuge for S. molesta. Therefore, the aim of the study was to determine the effect of shade on the efficacy of biological control of S. molesta. Investigations into the problems associated with control in the shade were carried out in a greenhouse and in the field. In controlled greenhouse experiments, plants were grown at high and low nutrient levels in individual mesocosms, at three varying levels of shade, where half the mesocosms were inoculated with C. salviniae. Plants in high nutrient conditions were significantly more productive in terms of biomass accumulation, compared to those grown at low nutrient levels, in both the absence and presence of herbivory at all levels of shade tested. Plants grown in the shade and in high nutrient conditions had significantly higher quality compared to the ones exposed to full sun. Higher plant quality in the shade consequently resulted in accelerated fecundity for C. salviniae resulting in significantly higher weevil populations. Furthermore, less damage was recorded on plants in the shade, possibly due to the high nitrogen concentrations which may have deterred grazing by C. salviniae. However, in the absence of shading, plants were of lower quality and consequently sustained more damage from herbivores despite lower weevil populations. In contrast to the greenhouse, there were no differences in biomass recorded in the field at two nutrient levels and in the presence of herbivory for both shade and open sites. Nutrients added to high nutrient treatment quadrats diffused evenly across the water body resulting in uniform nutrient distribution, hence uniform plant biomass and carbon-nitrogen ratio. Despite the lack of statistical differences, more weevils were found in the full sun plots, while modest populations were recorded in the shade. Higher weevil populations consequently led to more damage in the sun, a situation that has been observed in most field sites in South Africa. The results therefore suggest that nutrients were pivotal in plant growth compared to light regimes (amount of PAR). Plant quality significantly influenced weevil populations and plant damage in both studies, demonstrating that plant nitrogen plays a crucial role in the plant- herbivore system. Furthermore, in both the greenhouse and field, despite lack of statistical differences, plants exposed to full sunlight suffered more damage than shade plants, pointing towards better control in the sun compared to the shade, suggesting that there is greater preference of sun-exposed plants for grazing by the weevils. The results from this study add to the growing body of literature that plant quality is a major factor in determining the success of aquatic weed biological control programmes.

The effects of a lion (Panthera Leo) re-introduction on a resident cheetah (Acinonyx Jubatus) population In Mountain Zebra National Park, Eastern Cape, South Africa

Cheetahs (Acinonyx jubatus) and lions (Panthera leo) have benefitted from such re-introductions. The re-introduction of cheetahs before lions into the Mountain Zebra National Park (MZNP) in the Eastern Cape Province of South Africa provided a unique opportunity to study the effects of lions on an already established cheetah population. Spatial data were downloaded remotely from GPS collared individuals (n=4) and cheetah kill data were collected using the GPS cluster method before (2012-2013) and after (2013-2014) the lion (n=3) re-introduction. The same methods were used for lion kill data collection once they had been re-introduced. In general, cheetah home range size did not change after the lion re-introduction. Cheetahs selected areas with a combination of open and closed vegetation covers, while lions selected either open or closed areas of vegetation covers. In addition, as vegetation cover became thicker, the presence of cheetahs decreased. The cheetahs preyed upon seven species before and 11 species after the lion re-introduction. Medium sized prey comprised the bulk of the cheetah diet with kudu (Tragelaphus strepsiceros) and springbok (Antidorcas marsupialis) being the preferred species both before and after the lion re-introduction. The lion diets consisted of medium to large sized prey, with the male lions selecting eland (Tragelaphus oryx) and buffalo (Syncerus caffer) and the lioness selecting red hartebeest (Alcelaphus buselaphus). The cheetahs had no significant dietary overlap with the lions and there was only one record of kleptoparasitism. The results of my study indicate that cheetahs are able to co-exist with lions when lions are at low densities in an enclosed reserve. The cheetahs did not experience landscape-level displacement because they made fine-scale adjustments to avoid lions within their environment. This adaptability may have important management implications for future re-introductions of cheetahs into enclosed game reserves.

The pest status and integrated management programme of carob moth, Ectomyelois ceratoniae Zeller, attacking citrus in South Africa

Carob moth is known to infest citrus in the Mediterranean region and in southern Africa. In grapefruit cultivars, carob moth infestations are associated with high levels of mealybug. However, although this relationship has been observed in other citrus types such as Navel oranges, this has never been quantified. A recent survey of infested fruit from various production areas in South Africa indicated that the pest status of carob moth on Navel oranges may have been underestimated. As a result of the incidental pest status of carob moth on citrus in South Africa in the past, a species specific integrated pest management (IPM) programme does not exist. Therefore, the overriding aim of this theses was to evaluate the pest status of carob moth in citrus and establish a species specific IPM programme by determine the autecology of carob moth in citrus. Reliable methods for monitoring carob moth in citrus orchards both for producers and for research purposes were developed. A user-friendly monitoring method for determining weekly carob moth infestation through dropped fruit was suitable for producers. A timed scouting method was also developed; although the accuracy of this method varied with the experience of the scout. The pest status of carob moth was highest in the Loskop Valley, Nelspruit and the Vaalharts production areas and economic injury to growers ranged from R512.35 to R3 719.80 per hectare as a direct result of infestation. No infestation was recorded in the Sundays River Valley and Citrusdal production areas over both the 2014-15 and 201516 growing seasons. A laboratory study showed the survival of carob moth larvae infesting citrus is less than 10% in the absence of mealybug. However, this increases to almost 40% in the presence of mealybug residues and sooty mould. There was a significant relationship between carob infestation at harvest and mealybug infestation in the middle months of the growing season. The relationship between carob moth and mealybug indicates that current production guidelines for the management of mealybug in citrus may need to be amended. Consequently, it is proposed that an orchard with a history of carob moth infestation and a high mealybug infestation in the previous season should be subjected to an early season preventative application of a registered control product. Also, if mealybug infestation in December is higher than a 5% of fruit per tree, then a corrective application of a registered product is recommended. The application of 2,4-D at petal drop reduced the size of the navel-end opening, decreasing the proportion of mealybug found in the navel-end, subsequently reducing carob moth infestation, resulting in a direct benefit for producers. Products registered for the control of false codling moth (FCM), Thaumatotibia leucotreta Meyrick, were effective in reducing carob moth infestation. In a spray trial conducted over two seasons, Delegate® and Runner® reduced infestation significantly in the 2014-15 season (over 80%), while only Delegate® was effective in the 2015-16 season (over 80%). If a late season corrective chemical application is targeted at both FCM and carob moth, this application should take place between 6-7 weeks prior to harvest. The mating disruption product, SPLAT® EC, reduced carob moth infestation by 70% compared to the untreated control. A laboratory culture was established and head-capsule size categories were determined for all five carob moth instars. A parasitoid survey indicated that parasitism of carob moth larvae is generally less than 5% in citrus orchards and a new species of Braconidae was described as Phanterotoma carobivora van Achterberg and Thackeray. Carob moth fifth instar were found to be the most cold-tolerant larval stage, and were shown to be more cold susceptible than the most cold-tolerant FCM instars at -0.55ºC for eighteen days. This cold treatment resulted in a mortality of 94.6% fifth instar carob moth compared to a combined fourth and fifth instar mortality of 87.8% for FCM after eighteen days. These results indicate that post-harvest cold treatments targeting FCM will be as, if not more, effective against carob moth, suggesting that current phytosanitary legislation for carob moth should be amended to incorporate this study’s findings.

The potential of hydrellia egeriae rodrigues (diptera: ephydridae) as a biocontrol agent for egeria densa planch. (hydrocharitaceae) in South Africa

- Description: The integrity of South Africa’s valuable freshwater ecosystems has been threatened by aquatic invasive plants since the 1900s. Floating aquatic weeds, such as Eichhornia crassipes (C. Mart) Solms (Pondederiaceae), Pistia stratiotes L. (Araceae), Salvinia molesta D.S. Mitchell (Salviniaceae), Azolla filiculoides Lam. (Azollaceae), and the emergent weed, Myriophyllum aquaticum Verdc. (Haloragaceae) benefited from open, nutrient-rich water bodies. Due to the limitations of mechanical and chemical control in aquatic environments, classical biological control has been a huge asset in managing these weeds; consequently bringing them under complete or substantial control. However, submerged aquatic weeds are widely distributed through the aquarium trade in South Africa; facilitating their invasion into new habitats. The removal of surface mats following the successful management of floating weeds has enhanced the growth and competitive ability of submerged aquatic weeds, such as Hydrilla verticillata (L.f.) Royle (Hydrocharitaceae), Myriophyllum spicatum L. (Haloragaceae) and Egeria densa Planch. (Hydrocharitaceae) in South Africa. Of these species, E. densa has become the most widely distributed, invading numerous systems across South Africa. Compared to other exotic submerged aquatic plants, E. densa is the only species capable of inhabiting freshwater systems in every province and therefore, it is vital to manage existing populations and prevent its further distribution and invasion. Hydrellia spp. (Diptera: Ephydridae) biological control agents have been used extensively in the management of submerged aquatic weeds elsewhere, particularly those in the Hydrocharitaceae (Balciunas and Burrows 1996; Wheeler and Center 2001. Hydrellia egeriae Rodrigues (Diptera: Ephydridae) has been identified as a promising candidate for E. densa and was imported into quarantine at Rhodes University, Grahamstown in 2014. The aims of this study were to conduct a pre-release assessment of the potential of H. egeriae as a biological control agent for E. densa in South Africa. The first objective of this study was to establish the life history of the agent under controlled conditions on E. densa found in South Africa, as well as its population growth parameters to predict its invasion success in the field. Secondly, laboratory host-specificity testing was conducted to validate the host range of the agent, in view of published native range host-specificity testing, and to establish potential risks to non-target species, should it be released. Finally, a biological control agent should also effectively reduce the fitness of its host plant, and therefore, impact studies were conducted. Laboratory impact studies have been limited in the past, in that they only investigate agent damage for short ecological periods, thus underestimating the damage capacity of the agent under investigation. Therefore, the damage capacity of H. egeriae was investigated over three consecutive generations in multi-generational impact trials. In a controlled environment of 22 ± 2°C, H. egeriae exhibited the ability to rapidly increase in population size within a short period of time, which will enhance agent establishment and build-up in the field. Host-specificity trials indicated that H. egeriae has a host range restricted to the Hydrocharitaceae, with exploratory feeding and development on Lagarosiphon major Ridley, L. muscoides Harvey and Vallisneria spiralis L. However, only L. major supported agent development during paired larval choice tests, and continuation trials showed that the test species was not physiologically capable of supporting viable agent populations. Risk analysis illustrated that the feeding and reproductive risks that H. egeriae pose to non-target species are very low and therefore, H. egeriae should be safe for release in South Africa. Additionally, significant damage to vital plant structures (shoot growth and side shoot length) was only recorded under high (five larvae) agent abundances. Encouragingly, the number of leaves mined at the end of the experiment was similar for both intermediate (three) and high (five) larval abundances, suggesting that cumulative leaf-mining under intermediate larval abundances has the potential to reduce the fitness of E. densa, given sufficient time. Results from pre-release assessments provide a robust understanding of the specialization of the potential biological control agent to its host plant. Nevertheless, the absolute success of a biological control programme depends on the many factors after prerelease assessments that determine agent establishment, persistence and target weed suppression, e.g. mass-rearing, release protocols and a/biotic factors within the recipient community. Considering these factors, the best mass-rearing and release protocols are proposed here and future research priorities are identified. Finally, the long term success for managing E. densa in South Africa will require a holistic approach to address the underlying factors, such as eutrophication and human-mediated distribution that drive submerged aquatic plant invasions.

The first objective of this study was to establish the life history of the agent under controlled conditions on E. densa found in South Africa, as well as its population growth parameters to predict its invasion success in the field. Secondly, laboratory host-specificity testing was conducted to validate the host range of the agent, in view of published native range host-specificity testing, and to establish potential risks to non-target species, should it be released. Finally, a biological control agent should also effectively reduce the fitness of its host plant, and therefore, impact studies were conducted. Laboratory impact studies have been limited in the past, in that they only investigate agent damage for short ecological periods, thus underestimating the damage capacity of the agent under investigation. Therefore, the damage capacity of H. egeriae was investigated over three consecutive generations in multi-generational impact trials. In a controlled environment of 22 ± 2°C, H. egeriae exhibited the ability to rapidly increase in population size within a short period of time, which will enhance agent establishment and build-up in the field. Host-specificity trials indicated that H. egeriae has a host range restricted to the Hydrocharitaceae, with exploratory feeding and development on Lagarosiphon major Ridley, L. muscoides Harvey and Vallisneria spiralis L. However, only L. major supported agent development during paired larval choice tests, and continuation trials showed that the test species was not physiologically capable of supporting viable agent populations. Risk analysis illustrated that the feeding and reproductive risks that H. egeriae pose to non-target species are very low and therefore, H. egeriae should be safe for release in South Africa. Additionally, significant damage to vital plant structures (shoot growth and side shoot length) was only recorded under high (five larvae) agent abundances. Encouragingly, the number of leaves mined at the end of the experiment was similar for both intermediate (three) and high (five) larval abundances, suggesting that cumulative leaf-mining under intermediate larval abundances has the potential to reduce the fitness of E. densa, given sufficient time. Results from pre-release assessments provide a robust understanding of the specialization of the potential biological control agent to its host plant. Nevertheless, the absolute success of a biological control programme depends on the many factors after prerelease assessments that determine agent establishment, persistence and target weed suppression, e.g. mass-rearing, release protocols and a/biotic factors within the recipient community. Considering these factors, the best mass-rearing and release protocols are proposed here and future research priorities are identified. Finally, the long term success for managing E. densa in South Africa will require a holistic approach to address the underlying factors, such as eutrophication and human-mediated distribution that drive submerged aquatic plant invasions.

Length frequency analysis combined with data on the age and growth and reproduction demonstrated that established populations of bluegill contained several age cohorts as well as mature and juvenile fishes. A meta-analysis was conducted to: (1) compile a list of initial stocking dates for all alien fishes in each waterbody and (2) use angler tournament data to assess for additional species and persistence over time. Data from the meta-analysis was combined with ichthyological survey data to determine establishment success. These data demonstrated that nine non-native species had established in the five water bodies. Clanwilliam Dam had the largest number (7) of non-native species established, Groenvlei (5) and Theewaterskloof, Brandvlei and Voelvlei the lowest with four species. Structural habitat complexity was assessed in Zostera capensis (Setchell) seagrass and Spartina maritima (Curtis Fernald) salt marsh by sampling above-ground stem density and length, and total cover per unit area (Ct/At). Dimensionless habitat complexity indices such as the interstitial spatial index (ISI) at three magnifications and fractal geometry at two magnifications were used to further analyse habitat complexity. Above-ground biomass (P<0.05) in each season and canopy height (P<0.001) were significantly higher in salt marsh than in seagrass whilst stem density was significantly higher in seagrass than in salt marsh in each season (P<0.001). Each dimensionless index indicated that complexity is notably higher in seagrass than in the salt marsh. Using dimensionless indices that analyse complexity at different spatial scales provided a better analysis of habitat complexity than canopy height and biomass as it allowed for direct comparisons between habitat types. Underwater video cameras were deployed in seagrass, salt marsh and sand flat habitats to assess the relative abundance and behaviour of R. holubi. The relative abundance of R. holubi was significantly higher in seagrass than salt marsh and sand flats, whilst the behaviour of R. holubi indicated a high degree of habitat use in structured habitats and a low degree of habitat use in unstructured sand flat habitats. This indicated that not only are juvenile R. holubi a vegetation-associated species, but also a species that prefers seagrass to salt marsh.

Development of a high-throughput bioassay to determine the rate of antimalarial drug action using fluorescent vitality probes

While various treatments have been accepted into early stage clinical trials there has been little progress towards a proven vaccine. Pending a long term solution, endemic countries rely heavily on the development of innovative drugs with acute efficacy coupled with rapids mode of action. Until recently the rate of drug action has been measured by light microscopic examination of parasite morphology using blood slides of drug treated parasite cultures at regular time intervals. This technique is tedious and, most importantly, subject to interpretation with regards to distinguishing between viable and comprised parasite cells, thus making it impossible to objectively quantitate the rate of drug action. This study aimed to develop a series of bioassays using the calcein-acetoxymethyl and propidium iodide vitality probes which would allow the rate of drug action on Plasmodium falciparum malaria parasites to be assessed and ranked in relation to each other. A novel bioassay using these fluorescent vitality probes coupled with fluorescence microscopy was developed and optimized and allowed the rate of drug action on malaria parasites to be assessed i) rapidly (in relation to current assay techniques) and ii) in a semi-quantitative manner. Extrapolation to flow cytometry for improved quantification provided favourable rankings of drug killing rates in the pilot study, however, requires further development to increase throughput and approach the ultimate goal of producing a medium-throughput assay for rapidly assessing the rate of action of antimalarial drugs. Attempts to adapt the assay for use in a multiwell plate reader, as well as using ATP measurements as an indication of parasite vitality after drug treatment, was met with erratic results. The viability probes assay as it stands represents an improvement on other assay formats in terms of rapidity and quantification of live/compromised parasites in cultures.

Investigating soil microbial interactions of Portulacaria afra

Approximately 50% of planted cuttings do not survive although the cause of this decline is unknown. Like many indigenous plants, Spekboom forms a symbiotic relationship with mycorrhizal fungi and the interaction with rhizobacteria may enhance and improve plant growth and establishment. This study aims to investigate these relationships which will include a survey of the arbuscular mycorrhizal (AM) fungal populations associated with Spekboom, determination of the causal agent of Spekboom decline, isolation and identification of the associated rhizobacteria and investigation of their plant growth promotion properties and assessing the ability of arbuscular mycorrhizal fungi and selected rhizobacteria to enhance establishment and growth of Spekboom. Soil and root samples from selected trial sites were used to assess AM fungal spore abundance and colonisation; isolation, characterization, and identification of rhizobacteria and determine the interaction of the microbes on Spekboom growth and tolerance to Fusarium. AM spore abundance and percentage root colonisation did not differ between the three Spekboom plots. Molecular analyses of the SSU region from the plots showed 4 families of AM fungi and were identified as Ambisporaceae, Glomeraceae, Claroideoglomeraceae and Paraglomeraceae. A suspected Fusarium pathogen was isolated and molecularly identified. Pathogenicity tests indicated reduced Spekboom growth with poor root development. Thirty four rhizobacterial isolates were tested for various plant growth promoting abilities. Of these, 6 were able to produce IAA which may promote plant root growth, 27 siderophores and 23 were phosphate solubilisers. Bacterial isolates were molecularly identified to be from various species of Bacillus, with some Arthrobacter, Enterobacter, Pseudomonas and Microbacterium. Inoculation of Spekboom cuttings with mycorrhizal fungi and selected rhizobacterial isolates significantly improved shoot height. Spekboom cuttings challenged with Fusarium and inoculated with mycorrhizal fungi and two rhizobacterial isolates significantly improved growth. The inoculation of cuttings in the nursery with mycorrhizal fungi and selected rhizobacteria is recommended prior to establishing Spekboom in the field.

Investigating the use of Arbuscular Mycorrhizas and Plant Growth Promoting Bacteria to improve the drought tolerance of maize (Zea mays L.)

- Description: Maize (Zea mays L.) is a direct staple food crop in Africa and remains an essential component of global food security, with maize crops accounting for over 60% of the total harvested area of annual food crops. Stress caused by drought and high soil salinity limits crop growth and productivity more than any other single environmental factor, with grain yield reductions up to 76% depending on the severity of the drought and the plant growth stage. Arbuscular mycorrhizal (AM) fungi and Plant Growth Promotion Rhizobacteria (PGPR) have previously been shown to improve tolerance of plants to drought stress through a number of chemical and physiological processes. The aim of this investigation was to determine whether mycorrhizal fungi and rhizobacteria adapted to drought and saline conditions and possessing plant growth promoting (PGP) traits were able to stimulate plant growth responses when applied to Zea mays seeds growing under greenhouse conditions Bacterial isolates selected were tolerant to concentrations of NaCl up to 600 mM and maintained 50% growth at low water potentials (-1.44 MPa). They were positive for Indole Acetic Acid (IAA) production, phosphate solubilisation and secretion of siderophores. Bacterial isolates showing plant growth promoting potential were identified using 16S rDNA gene sequencing as Achromobacter xylosoxidans strains A8 and C54 and Klebsiella oxytoca strain M1. Mixed inoculum was prepared from indigenous communities of mycorrhizas in soils sampled from the Cerebos Salt Pan and the Kalahari Desert. Mycorrhizal diversity was investigated using 454-Pyrosequencing which revealed that the community composition was dominated by species in the Ambispora, Glomus and Paraglomus genera with a rare component represented by species in the Redeckera, Archaeospora and Geosiphon genera. Microscopic examination of plant roots at the end of the trial revealed the presence of diagnostic mycorrhizal structures within the root cells, confirming that colonization was successful. Plant growth response to microbial inoculation was assessed by monitoring changes in plant photosynthetic capacity over the duration of a 7 week pot trial. A significant difference in photosynthetic and biomass data was observed between drought and well-watered groups but no mycorrhizal or bacterial treatment effect was evident within the groups, despite the high levels of colonization by mycorrhizas. These results suggest that the beneficial effects of mycorrhizal colonization may be primarily attributed to improved nutrient and mineral uptake in conditions where nutrients are limiting, resulting in improved growth. The improved growth may then have secondary effects on the plant‟s ability to withstand drought. Having controlled for nutrient deficiency, it was not evident in this study that mycorrhizal fungi were able to stimulate a change in plant physiology and confer drought tolerance under the conditions imposed.

- Description: Maize (Zea mays L.) is a direct staple food crop in Africa and remains an essential component of global food security, with maize crops accounting for over 60% of the total harvested area of annual food crops. Stress caused by drought and high soil salinity limits crop growth and productivity more than any other single environmental factor, with grain yield reductions up to 76% depending on the severity of the drought and the plant growth stage. Arbuscular mycorrhizal (AM) fungi and Plant Growth Promotion Rhizobacteria (PGPR) have previously been shown to improve tolerance of plants to drought stress through a number of chemical and physiological processes. The aim of this investigation was to determine whether mycorrhizal fungi and rhizobacteria adapted to drought and saline conditions and possessing plant growth promoting (PGP) traits were able to stimulate plant growth responses when applied to Zea mays seeds growing under greenhouse conditions Bacterial isolates selected were tolerant to concentrations of NaCl up to 600 mM and maintained 50% growth at low water potentials (-1.44 MPa). They were positive for Indole Acetic Acid (IAA) production, phosphate solubilisation and secretion of siderophores. Bacterial isolates showing plant growth promoting potential were identified using 16S rDNA gene sequencing as Achromobacter xylosoxidans strains A8 and C54 and Klebsiella oxytoca strain M1. Mixed inoculum was prepared from indigenous communities of mycorrhizas in soils sampled from the Cerebos Salt Pan and the Kalahari Desert. Mycorrhizal diversity was investigated using 454-Pyrosequencing which revealed that the community composition was dominated by species in the Ambispora, Glomus and Paraglomus genera with a rare component represented by species in the Redeckera, Archaeospora and Geosiphon genera. Microscopic examination of plant roots at the end of the trial revealed the presence of diagnostic mycorrhizal structures within the root cells, confirming that colonization was successful. Plant growth response to microbial inoculation was assessed by monitoring changes in plant photosynthetic capacity over the duration of a 7 week pot trial. A significant difference in photosynthetic and biomass data was observed between drought and well-watered groups but no mycorrhizal or bacterial treatment effect was evident within the groups, despite the high levels of colonization by mycorrhizas. These results suggest that the beneficial effects of mycorrhizal colonization may be primarily attributed to improved nutrient and mineral uptake in conditions where nutrients are limiting, resulting in improved growth. The improved growth may then have secondary effects on the plant‟s ability to withstand drought. Having controlled for nutrient deficiency, it was not evident in this study that mycorrhizal fungi were able to stimulate a change in plant physiology and confer drought tolerance under the conditions imposed.

A biomimetic oxidation model was used for in vitro drug metabolism studies to predict any possible metabolites that could be produced by these natural products. Two biomimetic oxidation models catalyzed by two water soluble metalloporphyrins as biomimics of cytochrome P450, in the presence of two terminal oxidants either hydrogen peroxide or iodobenzene diacetete were successfully developed. The models were applied to a range of natural products. The oxidation of the quinone natural products, sargahydroquinoic acid, and lapachol was most easily achieved by metalloporphyrins employed in this study.

Local versus landscape effects of bush encroachment on plant available light, soil moisture, frost occurrence and herbaceous productivity and composition

To understand the impacts of bush encroachment the effect of trees on their micro-climate and abiotic factors and in turn on the herbaceous layer needs to be examined. The objective of this study was to quantify the effect of Acacia karroo encroachment on the light environment, soil moisture and frost occurrence in the sub-canopy and inter-canopy micro-habitats, and how these changes affected herbaceous player productivity and composition. Another question that is being addressed here is whether, and how, the local tree effects scale up in the landscape and whether prediction can be made based on the effects of individual trees. The study was undertaken on a farm, Endwell, in the Smaldeel, Eastern Cape. At the study site, a semi-arid savanna, Acacia karroo has been encroaching since the 1980’s. The study was conducted at three scales: landscape, stand-wide and local scale. The landscape scale was represented by four areas with 0, 21, 45 and 72% tree canopy cover, the stand-wide scale consisted of transects with varying percentages of tree canopy cover within each of the four levels of encroachment. The local scale was represented by the sub-canopy and inter-canopy environment to test the effect of trees. At the local scale plant available light and soil moisture were lower in the sub-canopy than intercanopy regions, with leaf area index being higher in the sub-canopy. This local negative effect of the tree canopy on light and soil moisture in the sub-canopy did not scale up predictably in the landscape. At the stand-wide scale light in the inter-canopy was reduced as shading increased. Frost was excluded from under the canopies and frost incidence decreased at higher tree cover. Grass productivity was reduced in the sub-canopy, possibly due to lower light and soil moisture. Overall biomass increased from the low to medium level of encroachment but lowest at the high level of encroachment. Grass composition and cover was only slightly affected by tree canopies cover and C4 grass species were still present in the sub-canopy and at lower light environments. At the levels of Acacia karroo encroachment encountered at this study site, it seems unlikely that palatable or desirable C4 would be excluded from the system and that a shift from C4 to shade-tolerant species would occur. This is due to tree canopies at the site not reducing light to such anextent that they would outcompete grasses, and likely the very low grazing pressure at thesesites. Herbaceous biomass at these sites were still sufficient to carry a fire in the inter-canopyregion and sufficient grazing for herbivores. In the sub-canopy region fires will be excluded thus with higher the portion of sub-canopy areas increasing at the high levels of encroachment they may interrupt fire spread. Thus it was concluded that Acacia karroo encroachment up to 45% tree cover is currently not creating negative feedback on herbivory, but low stocking rates appear to be key to maintain this.

Study into the synthesis, characterisation and applications of Vanadium-based metal organic frameworks, using 1, 2, 4, 5-benzenetetracarboxylic acid

- Description: This study focussed on the synthesis, characterisation and catalytic application of synthesised vanadium-based Metal-Organic Frameworks using 1,2,4,5-benzenetetracarboxylic acid as a ligand. A number of synthetic methods were tested in multiple attempts to synthesise a V-MOF, these included; ambient, gel, reflux and solvothermal methods of synthesis. Two products of interest were identified, an ambient synthesis produced a vanadium-based complex with the empirical formula: V2O2(Na2H2B4C).6H2O (RU-V2) and a solvothermal synthesis produced a MOF with the empirical formula: V2O2(H2O)2(B4C) (RU-V1). Both products were characterised using elemental analysis, infrared spectroscopy, thermogravimetric analysis, differential scanning calorimetry and X-ray powder diffraction. The catalytic activity of these products was tested, alongside the activity of the solid decavanadate ion, for the conversion of cyclohexene to cyclohexene oxide. The decavanadate ion was included to determine if the ion was catalytically active in the solid state, to potentially be used in the construction of a future MOF or V-complex. The reaction for the conversion of cyclohexene to cyclohexene oxide was chosen, as it has been previously conducted using a V-MOF and was found to be successful. The product of the reaction, the epoxide: cyclohexene oxide, is a very useful precursor for a number of reactions involved in the pharmaceutical industry, so developing catalysts which are able to convert cyclohexene to the epoxide with high yields and selectivities are well sought after in industry. The results of the catalytic reactions were varied, as the materials exhibited high yields and selectivities to the epoxide, but these results were only obtained when water was present in the reaction mixture. Water was able to bring about the cleavage of the bonds between the metal and ligand in a highly coordinated framework, at a faster rate than other solvents, such as decane. This ultimately leads to the structural decomposition of the entire complex or framework, depending upon the reaction time. The use of water was a double edged sword in that it was required to initiate the catalytic reaction, but was also the reason that the catalytic materials were noted to decompose over time. The solid decavanadate ion was only noted to exhibit homogeneous activity by dissolving into the small volume of water present in the reaction mixture. The study proved that using a multidentate ligand such as 1,2,4,5-benzenetetracarboxylic acid yielded products which were highly coordinated in nature and would therefore not have large open spaces associated with them, which is commonly observed with other MOFs. Instead the closed nature of the synthesised complexes and frameworks offered a different environment for catalytic reactions, where the small pores/channels had a controlling and inhibiting effect on the reaction. The conversion of cyclohexene to the epoxide is accompanied with a number of undesired side products, so when using the synthesised closed-natured MOF, it was found that there was a greater selectivity for the epoxide over other potential products. This indicates that close natured MOFs may find application in catalytic reactions which require high selectivities for a particular product.

The phytogeography of Southern Mistbelt Forests of the Eastern Cape, South Africa

- Description: In the Eastern Cape, a moisture gradient (from west to east) exists along the Escarpment where patches of Southern Mistbelt Forests (SMF) occur. There is a notable profusion of plants in these forests, but the factors that drive plant species composition and abundance in these patches is poorly understood and such knowledge is critical if we are to address or mitigate the problems imposed by global change. Many of our ideas on plant community assembly are based on the premise that species differ in their environmental requirements for successful regeneration, especially when young. The aims of this study were to document the floristic diversity of poorly known patches of Southern Mistbelt Forests in the Eastern Cape and identify the environmental factors that influence plant community composition in these forest patches. Twenty six forest patches across the Eastern Cape were sampled. In each forest 400m2 circular plots were constructed. The diameter at breast height and stem counts for the tree species was taken and the % cover of the herbaceous species was recorded. General collections were also made to supplement the plot data in order to obtain a comprehensive flora for each forest patch. All sampling was done during the summer season of 2013 and 2014. Using plot data, Hierarchal Cluster Analysis and Multidimensional Scaling Analysis were done to compare similarities between patches. Plots from the same forest patch clustered which indicated that the species composition in each forest patch was unique. However, this pattern went down when only tree species were considered. Plant diversity also varied between patches; with those located in the east being generally more diverse than those in the west are. Clustering patterns in fragmented communities and differences in species diversity indicate evidence of species “nestedness”. Analysis of nestedness indicated that these forest patches were significantly nested. To identify which environmental variables might be correlated with both species diversity and nestedness, twelve environmental variables was selected for analysis using Canonical Correspondence Analysis and Principal Component Analysis. Results show that Mean Annual Precipitation, Mean Annual Potential Evapotranspiration, and percentage of Organic Matter of the soil were most strongly correlated with the patterns of diversity observed in these forest patches. Regression analysis indicated that Mean Annual Precipitation accounted for most of the variation in species diversity, especially for the herbaceous species. The herbaceous species thus show a greater sensitivity to “climate filtering” as a consequence of rainfall gradients. With the implementation of suitable monitoring programs, changes in abundance or even local extinction of these species can act as an early warning indicator of the possible long-term effects of climate change on forest communities.

- Description: The capacity of research institutions to engage in technology transfer activities has important implications on both economic development and technological advancement. This thesis explores the developmental and commercialisation processes involved in the transfer of a potentially disruptive bioprocessing technology for beverage alcohol production. Ethanolic fermentation strategies are of interest due to their global economic importance and their potential to produce clean renewable fuels in the future. Currently used methods are both energetically wasteful and economically inefficient. To this end more effective bioprocessing methods and implementation strategies are required to enable commercially viable decentralised small-scale ethanol production. Perfusion reactors have a number of advantages over batch and other continuous fermentation strategies. This study aimed to develop and study the fermentative efficiency of a perfusion tower bioreactor system at the bench scale, and subsequently through a scale up process to a low level commercial capacity. An HPLC method was developed for the Simultaneous quantification of common fermentation analytes; this was used to determine bench scale fermentation efficacies over an operational period. At steady state the ethanol volumetric productivity of the bench scale bioreactor system was 3.40 g. L-1.h-1, the average yield of ethanol to consumed sugar was 0.467 g.g -1, with an average sugar conversion percentage of 96%. Results showed that the tower perfusion bioreactor was appropriate for high performance ethyl alcohol fermentations. This reactor design was then scaled up to pilot scale and then commercial scale ca pacity. Similar efficienCies were achieved with these larger systems. Based on the process performance data obtained, a commercialisation strategy was developed and market performance was projected. It was found that productivity rates per unit volume were favourable, and the bioreactor system was determined to be very cost effective for a decentralised ethanolic beverage manufacturing model.

- Description: The capacity of research institutions to engage in technology transfer activities has important implications on both economic development and technological advancement. This thesis explores the developmental and commercialisation processes involved in the transfer of a potentially disruptive bioprocessing technology for beverage alcohol production. Ethanolic fermentation strategies are of interest due to their global economic importance and their potential to produce clean renewable fuels in the future. Currently used methods are both energetically wasteful and economically inefficient. To this end more effective bioprocessing methods and implementation strategies are required to enable commercially viable decentralised small-scale ethanol production. Perfusion reactors have a number of advantages over batch and other continuous fermentation strategies. This study aimed to develop and study the fermentative efficiency of a perfusion tower bioreactor system at the bench scale, and subsequently through a scale up process to a low level commercial capacity. An HPLC method was developed for the Simultaneous quantification of common fermentation analytes; this was used to determine bench scale fermentation efficacies over an operational period.
