Orchid mycorrhizal and endophytic fungal diversity of three co-occurring terrestrial orchids in the large African genus Disa (Orchidaceae)

- Description: Orchids (in the family Orchidaceous) are one of the richest plant families and approximately 500 species are found in South Africa. A number of orchid species are found on disturbed areas and many of the terrestrial species grow in poor soils with low mineral nutrient availability. Most orchid species are thought to be associated with mycorrhizal fungi for germination and mycorrhiza provides nutrients for the survival of adult plants. The aim of this study was to select Orchidaceous plant species and to isolate, identify and characterize the orchid endophytes and assess these isolates for potential antimicrobial and enzymatic activities Isa is the largest genus in South Africa and three Disa species co-occurring in a small geographical area were selected. These included Disa bracteata, D. cornuta and D. polygonoides which span three sections of the genus. Roots were stained to confirm the mycorrhizal status of the Disa species. Mycorrhizal pelotons structures were microscopically observed inside root cells. The presence of pelotons is indictive of mycorrhizal fungal interactions within the orchid roots and areas associated with the site of nutrient exchange between plant and fungus. The presence of pelotons, however, does not give n indication of the fungal species involved. The endophytes were successfully isolated in pure cultures on potato dextrose agar (PDA). All slow growing isolates were selected, and further molecular identification undertaken; DNA was extracted, and PCR amplified using internal transcribed spacer (ITS1F and ITS4) fungal primers. The amplified products were then sequenced and analysed by comparison to sequences in the GenBank database. Trichoderma, Penicillium, Metapochonia, Talaromyces, Oidiodendron Neopestalotiopsis, and Chaetomium were identified from these sequences. The presence of other fungal root endophytes was suspected despite the rigorous surface sterilization procedure used. The primers used to amplify the ITS region are the universal barcoding primers which are specific to fungi. ITS1F is one of the primers designed to amplify a broad range of fungi. DNA was extracted from orchid roots and amplicons were cloned into a pGEMT plasmid vector. Individual clones were sequenced and aligned with Mega software and compared to sequences in the GenBank and UNITE database. Based on percentage sequence identity, unidentified Tulasnella species, Tullasnela colaspora, and various Ascomycota endophytes were identified as contributing to the endophytic root fungal diversity of the selected Disa species. The Disa species investigated in this study were associated with several soil endophytes. D. bracteata, D. polygonoides were collected from the same site along the road verge which is regarded as being disturbed. Based on both culture – dependent and independent techniques employed Oidiodendron was found associated with both species. Antimicrobial activity was determined using a well diffusion method using extracts from the isolated fungi against the bacterial isolates Bacillus cereus, Staphylococcus aureus, Escherichia coli and Pseudomonas puptida. Most of the isolated fungi showed at least one potential inhibition effect against one of the bacterial isolates. The extracts that showed potential antimicrobial activity could be further screened to determine the compounds produced as secondary metabolites using techniques such as LC-MS Enzymatic activities of protease, cellulose and amylase were determined using solid media amended with milk protein, carboxymethylcellulose (CMC) and starch. The majority of fungal isolates tested positive with amylase and cellulose with only a few fungal isolates testing positive for protease activity. Broth cultures containing CMC and starch were shown to enhance biomass production in approximately 40 % of the fungal isolates. Degradation of the substrates is required in order to provide carbon to the fungus under test in order to optimize fungal growth as well as to gain insight into their ecological role. Enzyme activity was evident particularly when cellulose and starch were provided as substrates. All the fungal isolates tested grew on the amended medium, with 40% of the isolates preferring to utilize CMC and/or starch, indicating the ability of these fungi to utilize various resources for carbon acquisitions. , Thesis (PhD) -- Faculty of Science, Biochemistry and Microbiology, 2020

Political constellations: an analysis of the use of language in positioning South African political parties in the Daily Sun

- Description: As a young democracy, post-apartheid South Africa has both a complex and rapidly changing political landscape, and a developing system of interconnected public spheres in which ordinary citizens engage in political discourses. In this context, this thesis examines the ways in which language is used to position South Africa's political parties in the Daily Sun, the country's most widely-read tabloid newspaper. It uses a complex, multi-stage method of analysis to develop tools for describing how different policy positions and moral evaluations are associated with political parties. This is accomplished through complementary analyses using Systemic Functional Linguistics (SFL) and Legitimation Code Theory (LCT). The study describes current political discourses in South Africa as the products of a long process of historical development extending through the segregationist and apartheid eras to the post-apartheid present. It also situates the Daily Sun within South Africa's current media landscape and argues that the newspaper is to some extent successful in facilitating a vibrant alternative public sphere in which readers engage with the news. The study's multi-stage method of analysis begins with a corpus analysis of all political news articles from the Daily Sun dating from January to June 2015. This analysis reveals various tendencies in the positioning of South Africa's three largest political parties that are investigated further in later stages of analysis. Three selected individual articles are subjected to _ne-grained analysis in an exploratory analysis stage, and three others in a targeted analysis stage. The exploratory analyses are designed to investigate the contribution of various linguistic and discursive resources to political positioning in the data, while the targeted analyses demonstrate the contribution of these resources to positioning in articles that were carefully selected to reflect as many of the trends found in the corpus analysis as possible. These analyses enact the concept of axiological-semantic density from LCT to show the ways in which political knowledge is condensed in the articles. This condensation produces constellations of people, policy positions and moral evaluations in each article. These constellations, in turn, give indications of the cosmologies, or organizing principles, behind the Daily Sun's political news coverage. On the basis of the exploratory analyses, a multi-level translation device for axiological-semantic density is developed to describe the ways in which this concept is enacted in the analysis. The use of this translation device is then demonstrated using the targeted analyses. This study adapts the concepts of iconization, aggregation and technicality from SFL, collectively referred to as 'mass', to show how language works to position political parties. It finds that the use of intertextual references and lexical strings makes a considerable contribution toward political positioning in the data. Repeated couplings of the abovementioned resources in complexes (also known as syndromes) drive the process of political positioning. The Daily Sun is found to report primarily on concrete actions by individual politicians, and contains little to no information on policy decisions. No one political party is favoured, but coverage tends to emphasize accusations against politicians. This may reinforce distrust in politics and a withdrawal from engagement in political processes among readers. By contrast, this study shows that engagement in South Africa's public discourses can be encouraged through stronger promotion of critical language awareness in education, the growth of civil society organizations as vehicles for dialogue and social action on matters of public interest, and a variety of initiatives by the media designed to show the relevance of policy decisions to individuals' lives and increase participation in the news-making process. , Thesis (PhD) -- Faculty of Humanities, English Language and Linguistics, 2019

- Description: Climate change adaptation scholars and practitioners are beginning to acknowledge that the impact of climate change and other related shocks and stressors will be felt, and reacted to, differently across genders and other types of intersecting social categories, such as age, wealth, and culture, in rural communities. However, to date, most research unpacking these differential impacts and responses has been limited to 'men' versus 'women'. Few studies go beyond this male-female dichotomy to include the different gender structures of households and the intersection with other social factors that contribute to marginalisation, such as ethnicity. This research aimed to explore how different gendered household types in two ethnically diverse communities, the Ejagham and the Baka communities in the SSouth West and East regions of Cameroon, experienced and responded to climate change and other stressors. The central argument of the study is that social differentiation present dynamics and complexities across intersecting identities which determines varied levels of vulnerabilities, adaptive capacity, and livelihood outcomes. The study thus sets out to examine cultural and gendered differentiation in household assets and livelihood activities, how multiple shocks and stressors are experienced, and the differentiated responses to these, focussing specifically on forest and social safety nets. The findings were used to develop an integrated understanding of the complex socially differentiated dimensions of vulnerability and adaptation within the two communities and the implications for more climate secure and equitable livelihoods. The study drew on social-ecological systems, social justice, and feminist political ecology as guiding theoretical lenses. The study further integrated the Moser gender planning and Harvard analytical frameworks as tools for unpacking gender inequality. It followed a mixed methods research design that included household surveys, key informant interviews, and focus group discussions that applied participatory exercises. Financial, human, and physical capital were arguably limited within all household types in both the Ejagham and the Baka communities. Social and natural capital were the most common form of assets that households relied on, with ‘savings groups’ in the Ejagham communities being particularly prevalent. Most households were involved in crop cultivation and forest product collection although there were gendered and cultural differences. Collection of wild fruits, medicinal plants, and condiments, for example, was a more common livelihood activity within the Baka communities and amongst female-headed households. Cultivation of pumpkins and vegetables was dominant amongst households in Ejagham, with these being grown mainly by women, while the cultivation of yams was done by men. Across both communities, female-headed households had less ownership of land compared to male-headed households. The current pressure on agricultural land in the Ejagham communities has decreased crop productivity, with female-headed households disproportionately affected by less ownership of land and thus, options to diversify agricultural activities. Similarly, the rise in individual and private land ownership, in response to resource scarcity and large-scale deforestation in East Cameroon, has further dispossessed female-headed households in the Baka communities, already marginalised by their ethnicity, of land. Inequitable access to assets and the disparity in ownership of these assets across the study communities was both a cause and effect of households' differential livelihood activities and responses to shocks and stressors. Several of the shocks and stressors households were exposed to differed across the two sites. The Ejagham communities, being predominantly agricultural, frequently identified warming temperatures as a climatic stressor and increased sensitivity to the impacts of these. The Baka faced similar climate stressors, although more frequent storms were mentioned as a shock by a significant number of households. The impacts of these storms include damage and destruction of houses due to the traditional construction methods used. Since women are often tasked with the building of houses this adds another layer of stress for them. In terms of idiosyncratic shocks, the death of the main breadwinner was most frequently reported in both communities as a non-climatic shock, although this was higher within the Ejagham communities than in the Baka communities, and particularly so for female-headed households. The varied experiences from multiple shocks and stressors resulted in households' differential coping and adaptation responses. Among the different response options, social and forest safety nets, especially the use and sale of forest products (NTFPs) remained the main response options used by households in both communities. Forest products further supported households during periods of food shortage, especially female-headed households in the Ejagham communities. Households further supported one another through social groups such as savings, farming, hunting (particularly for men) and NTFP collection (for women) groups. By exploring social-ecological interactions, the study highlights the complexities around gender inequalities, vulnerabilities, and responses across socially differentiated groups of people which should be considered in policy, practice, and research. Several of my findings challenge mainstream discourses that generally group women, for instance, as a homogenous category when looking at vulnerability. For example, findings revealed that it is possible for different types of households, both women and men, to be both advantaged and vulnerable at the same time, depending on the shock or stressor faced and the livelihood activities they engage in. - Description: Shallow coastal marine ecosystems provide important resources to society but are increasingly under threat from anthropogenic impacts. These systems form an interface between land and sea, providing valuable resources. Global environmental change, overexploitation, habitat transformation, pollution and policies aimed at short-term socio-economic gains are driving the loss of natural resources, productivity and biodiversity. Consequently, a comprehensive and holistic understanding of the current and future states of marine ecosystems is essential. This requires insight into the processes involved in maintaining genetic, species, habitat, community and biotope diversity at an ecosystem level. An understanding of ecosystem processes and the ability to detect changes in biodiversity, biotopes, seascape composition and ecosystem functioning require observation made over time and space. In response to this need, Long-Term Ecological Research (LTER) programmes such as those established by the South African Environmental Observation Network (SAEON) supported by the Department of Science and Innovation’s (DSI) Shallow Marine and Coastal Research Infrastructure (SMCRI) collect long–term observational data from different environments and systems. This study aimed to evaluate data collected as part of the developmental phase of a newly established benthic research platform. The datasets constructed are used to develop a baseline description of the benthic biotopes of two study areas within Algoa Bay. It aimed to gain insight into the feasibility of the methods used and the value of the data and derived essential biological variables (EVB). Assessing the sustainability of the programme over time was done through a practical evaluation of the methodology to be used and the technical feasibility of data collection and analysis. It furthermore aimed to assess the data usefulness in describing biodiversity at various scales and its sensitivity in reporting change. This pilot study provides valuable insight into data collection methodologies and introduces new sampling platforms. The baseline dataset consisted of data collected during the first 18 months of the SAEON Benthic Ecosystem Long-Term Ecological Research (BELTER) platform in Algoa Bay, Agulhas ecoregion, Western Indian Ocean, South Africa. This comprised of the collection of images for 150 m2 of the researched benthic seascape and 306 stereo video data streams. The 77 760 point dataset allowed the identification of 12 substrate types, 7 biotopes, 44 sub-biotope units, 377 sessile and sedentary benthic species and 51 ichthyofauna species. The described habitat and benthic communities and the defined benthic biotopes allowed for the assessment of biotope heterogeneity and the construction of a provisional distribution map for the broader biotopes. This work includes a study into the infra- and supra-benthic ichthyofauna associated with the defined biotopes and investigates the role habitat and benthic communities play in the distribution of these fish 3 assemblages. Lastly, it assesses the value of morphological traits and diversity indices for describing and comparing abiotic and biotic components of observed systems within the shallow coastal marine seascape. This study shows that species composition differs significantly between biotopes with habitat type playing a key role in the composition of the benthos. Substrate type, consolidated or unconsolidated, depth and the composition of the soft sediment is the most important determining factors. The White Sands Reef station has a higher species diversity than the St Croix Island Complex station with a higher percentage cover associated with the hard substrate. The dissimilarity between biotopes and communities are generally high although similarity within the biotopes or communities was found to be relatively low. This was considered indicative of high heterogeneity within the biotopes and a patch or mosaic-like distribution of communities within the broader biotope. A fine-scale a posteriori analysis of the data collected confirmed the high heterogeneous nature of both habitat and communities within the broader biotope. The description of the abiotic and biotic variables resulted in the identification of a diverse suite of biotope subunits. The character of the biotope hinges not only on the composition of the substrate and biota present but the contribution of smaller distinct biotopes subunits, their distribution and representation within broader biotopes and the degree these are shared with other broader biotopes. The distribution of these biotope units at different scales is believed to be important in understanding inherent diversity, niche partitioning and connectivity within a highly heterogeneous seascape. Ichthyofauna associated with the broader biotopes were indicative of the substrate type. Low profile reef systems with interspaced sandy stretches supported both reef fish and those typically associated with sandy substrates. Benthic biotopes associated characteristically with higher profile reef systems and less sand or soft sediment were mainly utilized by reef-associated fish species. Substrate type, depth and seasonality were found to be important factors in the observed composition and distribution of ichthyofauna over the seascape. Although fish species were found to have a wide distribution and made use of multiple biotopes the average abundance of the species within the observed assemblages differed. Analysis of ichthyofauna species composition indicated that observed fish assemblages were homogeneous within five of the seven biotopes. Broader biotopes that were found to be significantly different between sample locations are characterised by a diverse complement of biotope subunits and are highly heterogeneous. Traits and diversity indices are important tools for assessing and comparing different systems within the seascape, both spatially and temporally. The classification of the biota into broader phylogenetic groups indicated a significant difference between biotopes. This is especially useful when detailed 4 analysis or species identification is not possible or the skill set is not available. Morphological traits included in this study informed on the physical structure of the communities present and in combination with substrate type provided insight into the three-dimensional structure of the biotope. Species diversity, abundance, density estimates and the Shannon-Weiner diversity index were found to be the most useful diversity indices characterising and comparing biotopes. This was less so for ichthyofauna. Significant differences in the number of species observed were evident only between consolidated and unconsolidated dominated substrates. Although there was no significant difference in the number of individuals observed, both the Shannon-Weiner and Simpson Diversity indices were able to highlight differences in the fish assemblages observed for the different biotopes. The data collected, although permitting a comprehensive baseline assessment of the benthic environment for two research stations within the SAEON Algoa Bay LTER Sentinel Site, is temporally limited. The ichthyofauna dataset used was small and it is understood that the addition of length-frequency analysis of observed ichthyofauna will benefit our understanding of the biotope use by infra- and supra-benthic fish species over their life history within the larger seascape. Seasonal differences were evident and it is expected that datasets spanning several years, including LTER stations within different marine ecosystems types, will provide valuable insights on system dynamics in the short and long term both spatially and temporally. This study is the first attempt to evaluate the methodology developed and data collected in the South African Environmental Observation Network’s, Elwandle Coastal Node as part of the Shallow Marine and Coastal Research Infrastructure Benthic Ecosystem Long-Term Ecological Research (BELTER) platform. Newly designed and developed sample equipment and a sampling regime allowed for the collection of data on a long-term basis. The study was successful in the description of the biotope and biotope subunits for two research stations in Algoa Bay. It permitted the construction of comprehensive species lists for both benthic sessile and sedentary biota and the associated ichthyofauna. The subset of data used was successful in reporting on both spatial and temporal change. This work demonstrates that in the absence of detailed species identifications, traits may be used to describe habitat and community structure and report on abiotic and biotic biotope characteristics. Synthesis and biolgical screening of potential plasmodium falciparum DXR inhibitors

- Description: The non-mevalonate isoprenoid pathway, also known as the 1-deoxy-D-xylulose-5- phosphate DXP pathway, is absent in humans, but present in the anopheles mosquito responsible for the transmission of malaria. DXP reductoisomerase - a key enzyme in the DXP pathway in Plasmodium falciparum (PfDXR) has been identified as a target for the design of novel anti-malarial drugs. Fosmidomycin and its acetyl analogue (FR900098) are known to be inhibitors of PfDXR and, in this study, synthetic variations of the fosmidomycin scaffold have led to four series of novel analogues. Particular attention has been centred on the introduction of various substituted benzyl groups in each of these series in order to occupy a recently discovered vacant pocket in the PfDXR active-site and thus enhance ligand-enzyme binding. In the process 160 ligands and precursors have been prepared, no less than 119 of them novel. Fistly, a series of C-benzylated phosphonate esters and phosphonic acids were synthesised, in which the fosmidomycin hydroxamate Mg2+- coordinating moiety was replaced by an amide funtionality and the number of methylene groups in the “hydrophobic patch” between the phosphonate and the hydroxamate moiety was decreased from two to one. Several approaches were explored for this series, the most successful involving reaction of 3- substituted anilines with a-bromo propanoic acid in the presence of the coupling agent 1,1'- carbonyldiimidazole (CDI), followed by Michaelis-Arbuzov phosphonation using triethyl phosphite. Reaction of the resulting chiral phosphonate esters with bromotrimethylsilane gave the corresponding phosphonic acids in good yields. In order to obviate chirality issues, a second series of potential “reverse” fosmidomycin analogues was synthesised by replacing the methylene group adjacent to the the phosphonate moiety with a nitrogen atom. Deprotonation, alkylation and phosphorylation of various amines gave diethyl #-benzylphosphoramidate ester intermediate. Aza-Michael addition of these intermediates, followed by hydrolysis gave the corresponding carboxylic acids which could be reacted with different hydroxylamine hydrochloride derivatives to afford the novel hydroxamic acid derivatives in good yields. Thirdly, a series of a novel #-benzylated phosphoramidate derivatives were prepared as aza- FR900098 analogues. Alkylation of different amines using bromoacetalde-hyde diethylacetal gave a series of N-benzyl-2,2-diethoxyethylamine compounds, which were then elaborated via a futher six steps to afford novel #-benzylated phosphoramidate derivatives. Finally, in order to ensure syn-orientation of the donor atoms in the Mg - coordinating group and, at the same time, introduce conformational constraints in the ligand, the hydrophobic patch and the hydroxamate moiety were replaced by cyclic systems. Several approaches towards the synthesis of such conformationally constrained phosphoramidate analogues from maleic anhydride led to the unexpected isolation of an unprecedented acyclic furfuryl compound, and 1H NMR and DFT-level theoretical studies have been initiated to explore the reaction sequence. A series of #-benzylated phosphoramidate derivatives containing dihydroxy aromatic rings (as the conformationally constrained groups) to replace the hydroxamate moiety, were successfully obtained in six steps from the starting material, 3,4-dihydroxylbenzaldehyde. While in vitro assays have been conducted on all of the synthesised compounds, and some of the ligands show promising anti-malarial inhibitory activity - most especially the conformationally constrained cyclic #-benzylated phosphoramidate series. Interestingly, a number of these compounds has also shown activity against T.brucei - the causative agent of sleeping sickness. In silico docking studies of selected compounds has revealed the capacity of some of the ligands to bind effectively in the PfDXR active-site with the newly introduced benzyl group occupying the adjacent vacant pocket. The physico-chemical properties of these ligands were also explored in order to predict the oral-bioavailability. - Description: Metal deterioration over time is a process known as corrosion, an electrochemical process, which can occur by surface chemical actions on metals by its environment. Metal corrosion have great economic, security, and environmental consequences, and its control is a major research area in corrosion science. Amongst the different corrosion protecting approaches, the use of corrosion inhibitors and protective coatings have attracted enormous research interest in this area of scholasticism. This has necessitated the computational and electrochemical investigations of aluminium corrosion inhibitive potentials of some compounds in 1M HCl. Metal free (5_H2), ClGa(III) (5_Ga) and Co(II) (5_Co) tetrakis(4-acetamidophenoxy)phthalocyanines as well as Co(II) 2,9,16-tris(4-(tert-butyl)phenoxy)-23-(pyridin-4-yloxy)phthalocyanine (6) and Co(II) 2,9,16,24-tetrakis(4-(tert-butyl)phenoxy)phthalocyanine (7) were synthesized for the first time and studied for corrosion inhibition. The reported ClGa(III) tetrakis(benzo[d]thiazol-2-yl-thio)phthalocyaninine (1), ClGa(III) tetrakis(benzo[d]thiazol-2ylphenoxy)phthalocyanine (2), ClGa(III) tetrakis-4-(hexadecane-1,2-dioxyl)-bis(phthalocyanine) (3) and ClGa(III) tetrakis-4,4′-((4-(benzo[d]thiazol-2-yl)-1,2-bis(phenoxy)-bis(phthalocyanine) (4) were also employed for corrosion inhibition of Al in HCl. Corrosion inhibition measurements using electrochemical techniques showed that increased π conjugation caused (1) to (2) to outperform (1a) and (2a) respectively as aluminium corrosion inhibitors in 1.0 M hydrochloric acid. For similar reason, (4) outperformed 2. (1) and (2) were successfully electrodeposited onto aluminium for corrosion retardation in 1.0 M hydrochloric acid solution. Measurements obtained from electrochemical impedance spectroscopy gave corrosion inhibition efficiency values of 82% for 1 and 86% for 2 in 1.0 M hydrochloric acid solution and showed that electrodeposited phthalocyanines have enhanced aluminium corrosion retardation than when in solution. The use of reduced graphene oxide nanosheets (rGONS) alone as aluminium corrosion inhibitor is discouraged because of poor aluminium corrosion inhibition in 1M HCl. However, synergistic effects were observed when rGONS was mixed each with (4) and (3). (5_H2), (5_Ga) and (5_Co) decreased aluminium corrosion in 1M HCl and observation was that the heavier the atom the more decreased the protection and the free base performed best of the three. Studied tertbutylphenoxy-derived CoPcs (6 and 7) exhibited good aluminium corrosion inhibition properties in studied acidic solution and the unsymmetric CoPc (6) which has more heteroatoms, gave better performance. - Description: The uneven distribution of water resources availability globally puts pressure on environmental and human or socio-economic systems and has complex implications for the interactions within these systems. The natural environment and water resources are increasingly threatened by development, and water management crises are still occurring. This is exacerbated by the lack of accurate and adequate information on these systems. In Eswatini, for example, the pressure on the available water resources is mounting due to increasing water demand for irrigation while information about natural hydrological conditions and levels of water resources developments are uncertain. In addition, the practical application of hydrological models for water resources assessments that incorporate uncertainty in Eswatini has yet to be realised. The aim of the study, therefore, was to develop a water resource assessment system that is based on both observed and simulated information and that includes uncertainty. This study focusses on a regional water resource assessment using an uncertainty version of the Pitman monthly rainfall-runoff model whose outputs are constrained by six indices of natural hydrological response (i.e., mean monthly runoff, mean monthly groundwater recharge, Q10, Q50 and Q90 percentage points of the flow duration curve and % time of zero flows) for each of the 122 sub-basins of the transboundary catchments of Eswatini. A 2-step uncertainty modelling approach was tested, validated and then applied to all the sub-basins of Eswatini. The first step of the model run establishes behavioural, but uncertain model parameter ranges for natural incremental sub-basin hydrological responses and the model is typically run 100 000 times for each sub-basin. The parameter space that defines the uncertainty in parameter estimation is sampled based on simple Monte Carlo approach. The second step links all the sub-basin outputs and allows for water use parameters to be incorporated, where necessary, in order to generate cumulative sub-basin outflows. The results from the constraint index analysis have proved to be useful in constraining the model outputs. Generally, the behavioural model outputs produced realistic uncertainty estimates as well as acceptable simulations based on the assessment of the flow duration curves. The modelling results indicated that there is some degree of uncertainty that cannot be easily accounted for due to some identified data issues. The results also showed that there is still a possibility to improve the simulations provided such issues are resolved. The issues about the simulation of stream flow that were detected are mainly related to availability of data to estimate water use parameters. Another challenge in setting up the model was associated with establishing constraints that match the parameters for natural hydrological conditions for specific sub-basins and maintaining consistency in the adjustment of the model output constraints for other sub-basins. In an attempt to overcome this problem, the study recommends additional hydrological response constraints to be used with the Pitman model. Another main recommendation relates to the strong cooperation of relevant catchment management authorities and stakeholders including scientists in order to make information more available to users. The new hydrological insight is derived from the analysis of hydrological indices which highlighted the regional variations in hydrological processes and sub-basin response across the transboundary basins of Eswatini. The adopted modelling approach provides further insight into all the uncertainties associated with quantifying the available water resources of the country. The study has provided further understanding of the spatial variability of the hydrological response and existing development impacts than was previously available. Singlet oxygen and optical limiting applications of BODIPYs and other molecular dyes

- Description: A series of structurally diverse novel and previously synthesized BODIPY core dyes are synthesized and characterized in this thesis. These BODIPYs were synthesized using 2-methylpyrrole, 2-ethylpyrrole, 2,4-dimethylpyrrole and 3-ethyl-2,4-dimethylpyrrole as the starting pyrroles. The combination of different pyrroles with the same aldehyde results in BODIPY core dyes that are structural analogues. These core dyes were used as precursors to synthesise halogenated BODIPYs and novel styrylBODIPY dyes, which were successfully characterized using FT-IR and 1H NMR spectroscopy. The halogenated BODIPY core dyes and the styrylBODIPY dyes were also characterized using MALDI-TOF mass spectrometry. The introduction of heavy atoms on the BODIPY core leads to a red shift of the main spectral. In the presence of styryl groups, the main spectral band red shifts to the far red end of the visible region. As expected, the halogenated BODIPY core dyes also had moderate singlet oxygen quantum yields. These halogenated core dyes were found to be suitable as photosensitizers as all the dyes reduced bacterial viability to below 50% during photodynamic antimicrobial chemotherapy (PACT) studies against Staphylococcus aureus. The structure-property relationships studied demonstrate that the presence of protons rather than methyls at the 1,7-positions or iodines at the 2,6-positions results in more favorable PACT activity. This is likely to be related to the greater ability of the meso-aryl to rotate into the plane of the dipyrromethene ligand and suggests that there should be a stronger focus on dyes of this type in future studies in this field. During nonlinear optical (NLO) studies, all the styrylBODIPYs exhibited favorable reverse saturable absorption (RSA) responses. In the absence of methyl groups at the 1,7-positions, the meso-aryl ring lies closer to the π-system of the BODIPY core, enhancing donor (D)–π–acceptor (A) properties and resulting in slightly enhanced optical limiting (OL) parameters. Additionally, there is no evidence that the introduction of heavy atoms at the 2,6-positions significantly enhances OL properties. In a similar manner, alkyl substituents at these positions also do not significantly enhance OL properties; this was studied for the first time using 15 with ethyl groups at the 2,6-positions. The combination of z-scan data and transient spectroscopy for 16 demonstrated that the main mechanism responsible for the NLO properties of nonhalogenated BODIPY dyes is one-photon absorption from the ground state followed by ESA in the singlet manifold. From the NLO studies of 25, OL parameters of 1,3,5-tristyrylBODIPY dyes were found to be similar in magnitude to properties of distyrylBODIPY dyes, but to have less favorable optical properties for OL applications. The OL properties of scandium phthalocyanines were assessed for the first time, since the Sc(III) ion, unusually for a first row transition metal ion, is known to readily form sandwich complexes. The presence of a Sc(III) ion does not significantly enhance the OL properties of phthalocyanines relative to those of rare earth metal ions that also form complexes of this type. Because BODIPYs and phthalocyanines typically absorb significantly in the visible region, transparent PBC polymer thin films of disilane-bridged compounds with minimal absorption in this region were studied and exhibited an excellent RSA response. These compounds may be useful in the design of OL materials that can protect the human eye. The optimized geometries and spectroscopic properties of selected BODIPYs were studied. As expected, the presence of bromine, iodine, ethyl and styryl groups at different positions of the BODIPY core leads to a narrowing of the HOMO–LUMO band gap, which results in a red-shift of the main spectral band. Partial atomic charges have also been calculated for some of the styrylBODIPY dyes studied for application in OL, and electrostatic potential energy maps were also visualized to better assess how the dipole moment of BODIPY dyes can be modulated since this can affect the OL properties. Disentangling the role of prokaryotes in regulating export flux via suspended and sinking organic matter in the southern ocean

- Description: The role of phytoplankton in regulating atmospheric carbon dioxide in the marine environment has been the subject of extensive research. We lack, however, comparative insights regarding the functional contributions of bacteria, archaea, fungi, and viruses (the microbiota) to organic matter export especially in understudied polar marine environments such as the Southern Ocean. This knowledge deficit is in part due to the high levels of microbial diversity which obscures efforts to study the relationship between diversity and ecosystem functions including their roles in the sequestration of carbon and nitrogen. Elucidating their precise contributions to organic matter export may be central to potential ecosystems feedbacks to global climate change. We examined several factors which may influence organic matter export to depth including net primary production, phytoplankton biomass, temperature, and prokaryotic functional capacity in the Southern Ocean. A Marine Snow Catcher was used to collect suspended and sinking material 10 metres below mixed layer depth at Southern Ocean Time Series (SOTS) in autumn (March-April) and in the Atlantic sector of the Southern Ocean in winter (July-August) and spring (October-November) 2019. The suspended and sinking material was used to determine the particulate organic carbon and nitrogen concentrations which were then used to calculate fluxes and export ratio ((e-ratio) - particulate organic carbon flux divided by net primary production). Additionally, genomic DNA was extracted from the suspended and sinking material and sequenced to obtain Shotgun metagenomic data which was employed to reconstruct metagenome assembled genome (MAGs) and their functional capacity using bioinformatic tools such as DRAM. Data from the Atlantic sector of the Southern Ocean, demonstrate that net primary production and temperature were inversely related to the e-ratio which is consistent with previous findings from the northern region of the Southern Ocean. Genomic functional capacity from SOTS suggested that r-strategist (organisms adapted to live in unstable environments) bacteria (e.g., Gammaproteobacteria) were prominent in the suspended pool. By contrast, the sinking particle-pool appeared to be dominated by K- strategists (organisms adapted to stable environment). The opposite was true for the archaea. This finding (i.e., bacteria) differs from a previous study in the northern region of the Southern Ocean, showing that microbes with K-strategists were more abundant in the suspended fraction. K-strategists typically degrade sinking organic matter into suspended organic matter or dissolved organic matter reducing the organic carbon export efficiency. Furthermore, Data from the Atlantic sector of the Southern Ocean revealed that seasonal temperature changes might dictate the rate of regional prokaryotic degradation across the zones. Resulting in rapid degradation at the northerly warmer regions and slow degradation further south. The data further provide evidence of chemolithoautotrophic mechanisms, with prokaryotes harbouring key pathways, required to transform dissolved inorganic carbon into complex organic forms, including recalcitrant dissolved organic carbon. - Description: The thesis explores the relationship between ethnicity, marginalisation, and survival mechanisms amongst the Kalanga people of Mangwe (southwestern Zimbabwe) from the 1940s up until the turn of the 21st century. The study showed how the Kalanga of Mangwe have used ethnicity as a concept to not only claim access to resources but also develop alternative survival strategies that help them seek to navigate their experiences of marginalisation by both the state and the hegemonic position of the Ndebele who dominate the region politically and linguistically. Using evidence from activities such as cross border migration and the mopane economy, I showed how the Kalanga express their displeasure at being dominated through engagement, as was shown in their attempt to fight for their language, for example in the 1940s through regionalised Kalanga organisations as the Kalanga Language and Cultural Development Society (KLCDS), to disengagement such as migration and illegal informal cross border trade. Using ‘conviviality’ and ‘the everyday’, as well as borrowing from the Race Relations Theory (RRT) of Robert Ezra Park as theoretical underpinnings, I demonstrated how amongst the Kalanga of Mangwe ethnic identity can lead to competition for resources, which in turn leads to marginalisation and discrimination which influences their social, political and economic choices that may in turn reinforce ethnic identity in a cycle like scenario. - Description: South Africa carries a significant TB burden as evidenced in the 2013 statistics which report 450 000 new active TB cases and 890 000 TB-related mortalities. For successful treatment outcomes, 90% adherence is necessary, but many patients prematurely discontinue treatment due to poor knowledge and understanding of their complex TB medicines. Patient education is pivotal in improving knowledge, health literacy and behavioural outcomes such as health information seeking, self-efficacy and adherence. In the under-resourced South African healthcare system, time and capacity to adequately counsel patients are limited. The value of written medicine information (WMI) to supplement the verbal information provided by healthcare professionals (HCPs) has been widely investigated but minimal South African research is available. Current WMI distributed in South Africa is mainly generated by pharmaceutical manufacturers and is complex, incomprehensible and undesirable to patients. TB-related WMI focuses mainly on the disease, with little information relating to TB medicines and their use. The overall aim of this project was to improve patient knowledge about their TB medicines through the use of a simple illustrated patient information leaflet (PIL). Objectives to achieve this aim included: investigation of the medicine information seeking behaviour (MISB) of long term patients attending public health sector facilities; the development and validation of a medicine literacy test (MLT) to identify patients with limited health literacy requiring additional support and counselling; the development and evaluation of a patient-centred illustrated PIL for first-line TB treatment; the assessment of self-efficacy and adherence using modified versions of the HIV Treatment Adherence Self-Efficacy Scale (HIV-ASES) and Morisky 8-item Medicine Adherence Scale (MMAS-8), respectively, and the investigation of the impact of the PIL on patient knowledge and these health-related behaviours. Six focus group discussions (FGDs) conducted in 34 isiXhosa-speaking patients with limited formal education taking long-term treatment explored themes related to information needs, information-seeking practices and awareness of and ability to utilize information sources. Codes were analysed and potential themes and subthemes were identified and refined. The findings of this study reflected a passive, disempowered patient due to both patient-related and systemic healthcare factors. Poor awareness of information sources, lack of health-related knowledge, stigma and lack of awareness of the importance of appropriate medicine-related knowledge contributed to a lack of information-seeking practice. Patients neither asked questions nor were encouraged to do so. All expressed an unmet need for information and a desire for receiving relevant, appropriate, written medicine-related information. Feedback from this phase of the study was used to inform the development of the targeted patientcentred PIL. A double-sided A4 PIL containing information about TB medicines was designed giving careful consideration to content, format and layout features. Twenty five pictograms were designed through a rigorous, iterative design process and were included in the PIL that was evaluated in a randomised control trial (RCT) conducted amongst 120 TB patients attending a high burden TB clinic in South Africa. Interviews were conducted in either isiXhosa or Afrikaans via a trained interpreter. Patients were randomly allocated to either a control (standard care) or an experimental group (standard care plus brief counselling using the PIL). Two interviews were conducted using a prepared questionnaire; one at baseline followed by a 4-week follow-up. Baseline data included demographics, medicine literacy test, health information sources, knowledge of TB medicines, self-reported adherence and self-efficacy. Data collected at the 4-week follow-up interview included TB knowledge, self-reported adherence, self-efficacy, opinion of TB medicine information and interpretation of pictograms. Data were analysed using t-test, correlations, chi-square and ANOVA tests at a 0.05 level of significance. The PIL was successful in improving patient knowledge of the disease, TB medicine-taking, side effects, drug-resistant TB and HIV and TB co-infection. At baseline, there was no significant difference in the overall mean percentage knowledge score between the control and experimental groups (p=0.074). At follow-up, the percentage knowledge score for the experimental group increased significantly from 59.0% to 84.6% (p<0.001) and showed a significantly higher score than the control group (p<0.001), displaying evidence of the impact of the PIL as a counselling tool on patient knowledge. The PIL generated a highly positive response in the experimental group who indicated that they had referred to the leaflet over the last month and that it had played an important role in improving their TB medicine-related knowledge. This was reflected in the experimental group knowledge score of greater than 80% for almost three quarters of the patients whereas only 14% in the control group achieved this score. Patients appreciated the inclusion of pictograms and strongly felt that they helped them to recall and understand the textual PIL content. The study found that patients want side effect information and, interestingly, did not perceive the presentation of side effects in pictorial form to constitute a risk factor for nonadherence. Use of the illustrated PIL (experimental group) resulted in a significant improvement in patient self-efficacy (p=0.002), but showed no effect on self-reported adherence (p=0.563). Neither self-efficacy nor adherence was influenced by gender, age or education. An education effect on knowledge was only observed in the control group at baseline. The newly developed MLT was shown to be a valid and reliable tool and a moderate, positive and significant correlation was noted between the MLT score and baseline TB medicine-related knowledge in both the control and experimental groups. As there is a paucity of studies investigating the influence of take-home written leaflets on TB medicine knowledge and on patient behaviour, this study represents a significant knowledge contribution. It is the first study to report the development and evaluation of a patient-centred PIL to address the dearth of available TB medicine information. The use of targeted user-friendly, illustrated information leaflets can be a valuable counselling aid to improve patient knowledge and self-efficacy, particularly among patients with limited literacy. However, careful consideration of the design and content, with input from the endusers at all stages of the process, will optimise its effectiveness. The proposed framework for the development and implementation of patient-centred health and medicines information in a developing country context presented in this thesis could be used as a theoretical basis for informing the development of effective information materials targeting other disease states. Local patients taking TB medicines identified nurses, WMI and media as their current sources of information but they expressed a strong desire to know more about their treatment. - Description: This thesis discusses the prospect of finding the gravitational dual to the strongly coupled conformal fluids, with a special interest in the quark-gluon plasma. Such a task can be achieved by matching certain physical observables of two apparently different theories that are dually related owing to the fact that the same string theory can be viewed in two different ways. This is particularly useful when one of the theories is intractable while its dual is manageable. We begin by postulating a particular type of gravitational theory from which we determine graviton scattering amplitudes in a special regime of high momentum. Using the gauge–gravity duality dictionary, the graviton scattering amplitudes can be mapped to stress-tensor correlation functions in the gauge theory. One of the outcomes of high-energy scattering experiments involving the quark-gluon plasma is stress-tensor correlator data. This thesis provides an algorithm for matching graviton scattering amplitudes with stress-tensor correlator data which, in principle, can be used to identify the gravitational dual to the quark-gluon plasma. , Thesis (PhD) -- Faculty of Science, Physics and Electronics, 2021

- Description: This research project has involved the design, synthesis and evaluation of novel peptidomimetics compounds as HIV-1 protease inhibitors. Here is presented one-step, two-step and three-step syntheses and the in vitro bio-assay studies of a series of fully characterized peptidomimetics as HIV-1 protease inhibitors candidate using the shortest and most cost effective synthetic routes. The first series of compounds were accessed via a synthetic elaboration of Morita-Baylis-Hillman adducts by a Michael addition with benzylamine, proline or glycine esters to afford a series of β-amino-β’-hydroxycarboxylate esters in moderate to good yields. Base-catalyzed cyclization of non-benzylated aza-Michael adducts afforded a series of coumarin-3-hydroxy-2-methylenepropanoate esters in moderate yields. The uncatalyzed direct amidation of diethyl tartrate/tartaric acid and tartaric acid osazone with selected amines/amino acids afforded a series of C2-symmetrical and unsymmetrical 1,2-dihydroxycarboxylates in moderate to very high yields. All the synthesized compounds were fully characterized using spectroscopic techniques. These conjugates, designed as potential HIV-1 inhibitors, were tested against the HIV-1 protease enzyme. A number of these ligands have exhibited inhibition levels and IC50 values comparable to ritonavir, permitting, therefore, their identification as lead compounds for the development of novel inhibitors. , Thesis (PhD) -- Faculty of Science, Chemistry, 2020

- Description: The use of network telescopes to collect unsolicited network traffic by monitoring unallocated address space has been in existence for over two decades. Past research has shown that there is a lot of activity happening in this unallocated space that needs monitoring as it carries threat intelligence data that has proven to be very useful in the security field. Prior to the emergence of the Internet of Things (IoT), commercialisation of IP addresses and widespread of mobile devices, there was a large pool of IPv4 addresses and thus reserving IPv4 addresses to be used for monitoring unsolicited activities going in the unallocated space was not a problem. Now, preservation of such IPv4 addresses just for monitoring is increasingly difficult as there is not enough free addresses in the IPv4 address space to be used for just monitoring. This is the case because such monitoring is seen as a ’non-productive’ use of the IP addresses. This research addresses the problem brought forth by this IPv4 address space exhaustion in relation to Internet Background Radiation (IBR) monitoring. In order to address the research questions, this research developed four mathematical models: Absolute Mean Accuracy Percentage Score (AMAPS), Symmetric Absolute Mean Accuracy Percentage Score (SAMAPS), Standardised Mean Absolute Error (SMAE), and Standardised Mean Absolute Scaled Error (SMASE). These models are used to evaluate the research objectives and quantify the variations that exist between different samples. The sample sizes represent different lens sizes of the telescopes. The study has brought to light a time series plot that shows the expected proportion of unique source IP addresses collected over time. The study also imputed data using the smaller /24 IPv4 net-block subnets to regenerate the missing data points using bootstrapping to create confidence intervals (CI). The findings from the simulated data supports the findings computed from the models. The CI offers a boost to decision making. Through a series of experiments with monthly and quarterly datasets, the study proposed a 95% - 99% confidence level to be used. It was known that large network telescopes collect more threat intelligence data than small-sized network telescopes, however, no study, to the best of our knowledge, has ever quantified such a knowledge gap. With the findings from the study, small-sized network telescope users can now use their network telescopes with full knowledge of gap that exists in the data collected between different network telescopes. , Thesis (PhD) -- Faculty of Science, Computer Science, 2023

- Description: Over the last thirty years, biological control, the use of host-specific natural enemies, has been a huge asset in the management exotic aquatic macrophytes such as Pistia stratiotes L. (Araceae), Pontederia crassipes Mart. (Solms) (Pontederiaceae), Azolla filiculoides Lam. (Azollaceae), Salvinia molesta D.S. Mitch (Salviniaceae) and Myriophyllum aquaticum (Vell.) Verdc. (Haloragaceae), also known as the “Big Bad Five” in South Africa. Despite these successes, freshwater ecosystems in South Africa have been harder to restore to an invasive macrophyte-free space, due to chronic disturbances such eutrophication, propagule dispersal and hydrological alterations. In the Anthropocene, where human activities have profound effects on their environment, these disturbances weakens ecological resilience and drive aquatic plant invasions. Due to long periods of invasions and the presence of a new suite of exotic aquatic plant propagules, native vegetation recolonization has been slow or even absent. Instead, the release of resources, such as sunlight, nutrient and space through aquatic weed management acts as a catalyst for secondary biological invasion. New invasive aquatic weeds include submerged and rooted emergent growth types, with Egeria densa Planch. (Hydrocharitaceae) the most widely distributed submerged aquatic weed in South Africa. It can quickly form dense monoculture stands that have ecological, economic and social impacts. Because of its ability to regenerate from plant fragments with double nodes, mechanical control is inappropriate. Additionally, mechanical and chemical control not only affects E. densa but have significant non-target effects. In response to its rapid spread over the last 20 years, especially following floating invasive aquatic management, a biological control programme was initiated, and in 2018, the leaf-mining fly, Hydrellia egeriae Rodrigues (Diptera: Ephydridae) was released. This was the first release of a biological control agent against E. densa in the world, and the first agent released against a submerged aquatic weed in South Africa. This thesis comprises the subsequent step of a biological control program when permission for the release of an agent have been obtained. A brief history of macrophyte invasions in South Africa’s unique freshwater systems are given in the literature review. Contributing factors to secondary invasions within the context of ecological resilience are introduced. An argument for the benefit of biological control as nuisance control is given, especially because E. densa and its natural enemy, H. egeriae is the focus species of this thesis. The main goal after permission for the release of an agent have been obtained, is to establish and build-up field populations. Research questions in this thesis aimed to investigate factors that contribute to or negate this goal. Through laboratory and field experiments we investigated the thermal physiology of the agent, and its climatic suitability to its novel range; different release strategies on field establishment and biotic resistance through the acquisition of novel parasitoids. Considering the longevity of this biological control program, we investigated the effects of elevated CO2 on the interaction between E. densa and H. egeriae through open top chamber experiments. Laboratory thermal physiology results showed that the agent is able to survive, develop and proliferate at all E. densa sites throughout the year. This is confirmed with the establishment of the agent at two release sites, the Nahoon River in the Eastern Cape Province and the Midmar Dam in KwaZulu-Natal. Post-release surveys showed that H. egeriae requires augmentative releases to sustain field populations. Without augmentative releases, H. egeriae herbivory levels were almost negligent. However, a contributing factor to low field-populations was parasitism. The biological control agent acquired three parasitoids, which have previously been described from Hydrellia lagarosiphon Deeming (Diptera: Ephydridae), a specific herbivore to Lagarosiphon major (Ridl.) Moss (Hydrocharitaceae). These results provide information on the immediate establishment and effectiveness of the H. egeriae. Results from the elevated CO2 study suggest that E. densa will become less nutritious through a shift in leaf C/N ratio, when ambient 800ppm is bubbled into experimental growth chambers. Hydrellia egeriae feeding was affected by ambient CO2 levels and plant nutrient availability. The set levels of ambient CO2 levels used in this experiment produced dissolved inorganic carbon levels that were lower than dissolved inorganic carbon levels in E. densa invaded sites. This suggests that, submerged aquatic plant-insect interactions may be harder to predict from only laboratory experiments. Further investigations are necessary to establish system-specific characteristics i.e. dissolved inorganic carbon and target plant nutritional quality. The biological control of E. densa in South Africa is still in its infancy. This study presents results from post-release surveys up until two years after the agent was released. From this study, Hydrellia egeriae exhibits the potential to be an effective biological control agent, but release strategies should be adapted to sustain field populations and to limit field parasitism effects. Continued post-release surveys will provide a more comprehensive idea of the seasonal fluctuations of field-populations and parasitism. Surveys at multiple sites will provide information on potential site specific characteristics that contribute to or negate biological effort. Considering the high nutrient status of South African freshwater systems, a more holistic approach to E. densa management is necessary. This will require the strengthening of ecological resilience to prevent systems from shifting into an alternate invasive stable state. In addition, aquatic weed management needs to be addressed by a resilient social network, which ultimately calls for the strengthening of socio-ecological resilience. , Thesis (PhD) -- Faculty of Science, Zoology and Entomology, 2021
