These shell middens give researchers insight into the behaviour of modern humans where the first fossil evidence appears in Africa around 200 000 years ago (Klein, 2008). Research into shell middens is therefore vital to understand the origin of human kind. This study investigates whether Geographical Information Systems (GIS) is a useful tool for predicting locations of unknown shell midden sites using the characteristics of known areas of modern human habitation. This was done using suitability analysis and expert mapping techniques. Ground truthing of the results of the desktop analysis revealed that GIS is not a useful tool for predicting sites of modern habitation as the characteristics that determine human habitation are too variable.

This thesis explores the developmental and commercialisation processes involved in the transfer of a potentially disruptive bioprocessing technology for beverage alcohol production. Ethanolic fermentation strategies are of interest due to their global economic importance and their potential to produce clean renewable fuels in the future. Currently used methods are both energetically wasteful and economically inefficient. To this end more effective bioprocessing methods and implementation strategies are required to enable commercially viable decentralised small-scale ethanol production. Perfusion reactors have a number of advantages over batch and other continuous fermentation strategies. This study aimed to develop and study the fermentative efficiency of a perfusion tower bioreactor system at the bench scale, and subsequently through a scale up process to a low level commercial capacity. An HPLC method was developed for the Simultaneous quantification of common fermentation analytes; this was used to determine bench scale fermentation efficacies over an operational period. At steady state the ethanol volumetric productivity of the bench scale bioreactor system was 3.40 g. L-1.h-1, the average yield of ethanol to consumed sugar was 0.467 g.g -1, with an average sugar conversion percentage of 96%. Results showed that the tower perfusion bioreactor was appropriate for high performance ethyl alcohol fermentations. This reactor design was then scaled up to pilot scale and then commercial scale ca pacity. Similar efficienCies were achieved with these larger systems. Based on the process performance data obtained, a commercialisation strategy was developed and market performance was projected. It was found that productivity rates per unit volume were favourable, and the bioreactor system was determined to be very cost effective for a decentralised ethanolic beverage manufacturing model.

- Description: The Koulekoun Gold project is the most important prospect of Avocet Mining plc. It is one of the projects within the TriK-block in Guinea (West Africa) for which an exploration permit has been granted. The Koulekoun deposit is located within the Siguiri basin of Birimian age in the Eastern Guinea region; where most Guinea’s gold mines are situated. The present study involves the investigation of structural elements (S₀, S₁, S₂, intrusive contacts, faults and veins) from selected drill cores from drill sections that intersect the Koulekoun orebody in four parts of the deposit; characterizes the principal orientations of measured structures and determines their relationships using stereonet; in order to predict important intersections to focus on in exploration programs within the TriK-block and suggests a possible structural model of the Koulekoun deposit. Raw data used for the present research was collected from half-core samples due to the absence of surface outcrop from which direct measurements could have been made. Measured data were interpreted using stereographic projection. Often no preferred orientations of structural elements exist in the area, suggesting a complex structural situation, particularly with regard to hydrothermal vein attitudes. Thus, it has been illustrated from structural data analysis and S₀ data 3d interpolation of the four sub-structural domains (North-East, North-West, Central and South) that NE-SW structures (S₂, intrusive contact, fault and vein) have controlled the occurrency of gold mineralization in the Koulekoun deposit area. Geometrical relationships between structure main cluster orientation from stereonet analysis show the majority of S₀ moderately E-dipping; intrusive contacts dip at moderate angle to the SE in all zones, except in the North-East zone where they are sub-vertical and SE-dipping. Fault planes show variable orientation of NE-SW, NW-SE and E-W, and steeply SE-dipping. Vein planes correspond to fault systems and show high variability in their orientation with numerous orders of vein direction in each domain. The cross-cutting relationships suggest two principal generations of faults: the NE-SW fault (F1) and the NW-SE fault (F2). These two fault systems and their associated vein intersection areas preferably define the ore shoot zones within the Koulekoun deposit. The proposed structural model of the Koulekoun deposit suggests the intersection and interference of major NW-SE and minor NE-SW structures. The interference of folds formed basin-dome structures with oval shape geometries striking NW-SE and that dominantly occur in North-East, North-West and Central zones. The South Zone is characterized by NE-SW gently plunging and moderately inclined folds with NW-SE striking axial surface. Gold mineralization occurs at the edges of basin-dome structures in North-East, North-West and Central zones. Mineralized porphyry intrusions are likely located within the axial surface of the South zone folds and extend toward the Central zone. The proposed model is compliant with the earlier model of the Koulekoun deposit presented by Tenova (2013); Fahey et al. (2013) describing the Koulekoun deposit as an auriferous NE-SW trending fault zone, intersecting a major NW-striking and steeply E-dipping porphyry units. The model also fits within the regional structural context suggested by Lahondere et al. (1999a) related to the E-W vein structures attributed to NW-SE fractures and to the conjugated fault of NE-SW direction. Comparatively to the three industrial gold deposits (Siguiri, Lero, Kiniero) being currently mined in the Siguiri Basin, and defined as mesothermal vein and lode mineralization hosted in Birimian meta-sedimentary rocks (Lalande, 2005), the Koulekoun gold deposit appears to be a porphyry hosted orogenic disseminated style mineralization system (Fahey et al., 2013). Although, similarities between the Koulekoun gold deposit and these three industrial deposits (Siguiri, Lero, Kiniero) constitute of the intensive extends of the weathering profile and at some stages, by the existence of numerous ring-shaped and curved lineaments enhanced by drag folding (Lero deposit for instance). It is therefore recommended that targets selection around the Koulekoun deposit and within the TriK-block for further exploration programs be concentrated along NW-SE structures, in objective to determine possible intersection zones with NE-SW structures.

An in-silico investigation of Morita-Baylis-Hillman accessible heterocyclic analogues for applications as novel HIV-1 C protease inhibitors

- Description: Cheminformatic approaches have been employed to optimize the bis-coumarin scaffold identified by Onywera et al. (2012) as a potential hit against the protease HIV-1 protein. The Open Babel library of commands was used to access functions that were incorporated into a markov chain recursive program that generated 17750 analogues of the bis-coumarin scaffold. The Morita-Baylis-Hillman accessible heterocycles were used to introduce structural diversity within the virtual library. In silico high through-put virtual screening using AutoDock Vina was used to rapidly screen the virtual library ligand set against 61 protease models built by Onywera et al. (2012). CheS-Mapper computed a principle component analysis of the compounds based on 13 selected chemical descriptors. The compounds were plotted against the principle component analysis within a 3 dimensional chemical space in order to inspect the diversity of the virtual library. The physicochemical properties and binding affinities were used to identify the top 3 performing ligands. ACPYPE was used to inspect the constitutional properties and eliminated virtual compounds that possessed open valences. Chromene based ligand 805 and ligand 6610 were selected as the lead candidates from the high-throughput virtual screening procedure we employed. Molecular dynamic simulations of the lead candidates performed for 5 ns allowed the stability of the ligand protein complexes with protease model 305152. The free energy of binding of the leads with protease model 305152 was computed over the first 50 ps of simulation using the molecular mechanics Poisson-Boltzmann method. Analysis structural features and energy profiles from molecular dynamic simulations of the protein–ligand complexes indicated that although ligand 805 had a weaker binding affinity in terms of docking, it outperformed ligand 6610 in terms of complex stability and free energy of binding. Medicinal chemistry approaches will be used to optimize the lead candidates before their analogues will be synthesized and assayed for in vivo protease activity.

The diets of co-occuring anurans in a small South African river: assessments using stomach contents, stable isotope ratios and fatty acid profiles

- Description: During their life cycle amphibians change their habitat and feeding, and are important consumers in both terrestrial and aquatic habitats. The trophic ecology of anurans has been studied intensively using gut content analysis, but very little work has been done using biochemical techniques such as stable isotope and fatty acid analyses. These biochemical techniques produce data that allow for additional inferences about the trophic ecology of anurans, as they reveal what the organisms assimilated over time rather than what was recently ingested. The investigation of the feeding ecology and trophic interactions of anurans using gut content analyses together with stable isotope and fatty acid analyses will help us to better understand their ecological roles. The objective of this thesis was to assess the feeding ecology of four anurans (Amietia angolensis, Amietophyrnus rangeri, Strongylopus grayii and Xenopus laevis) in a temperate river using a combination of gut content, stable isotope and fatty acid analyses. Frogs, tadpoles and potential food sources were sampled in two sites (upstream and downstream) in the Kowie River, Eastern Cape Province, South Africa. Gut content analyses identified 147 prey items belonging to 12 prey orders in the stomachs of the sampled specimens. In both A. angolensis and S. grayii the most important prey category was Coleoptera, followed by Hemiptera, Diptera and Hymenoptera at both sites. Aquatic prey items (aquatic hemipterans, chirinomids and blackflies) were the most important food sources for X. laevis (Alimentary Index (IAi) = 6.4; 5.2; 4.2). In Am. rangeri, Hymenoptera was the most important prey category (IAi = 8.3). The trophic niche overlap between A. angolensis and S. grayii was biologically significant (> 0.6), and in the remaining species there was no significant trophic niche overlap. Amietia angolensis showed a larger trophic niche (Levin’s measure; B = 7.7 and Bst = 0.84 downstream, and upstream B = 7.6 (Bst = 0.82) compared to the other species. The gut content analyses showed that frogs feed on a variety of prey items that constitutes food sources from both aquatic and terrestrial habitats. Stable isotopes indicated that aquatic derived sources contributed significantly more towards the diets of X. laevis, A. angolensis tadpoles and S. grayii tadpoles compared with the other anurans, whereas aquatic and terrestrial derived food sources contributed equally to the diets of A. angolensis and S. grayii. Increased trophic positions in A. angolensis and S. grayii occurred throughout their development. The four different species had similar fatty acid profiles in the upstream region, and fairly similar δ13C values, suggesting that they probably consumed similar food. Fatty acid profiles of anurans in the downstream region showed distinct separations among the species. Tadpoles had high levels of diatom-associated fatty acids (20:5ω3; A. angolensis tadpole – 8.4 %, S. grayii tadpole – 9.4 % upstream and downstream; 9.1 and 6.1 % total fatty acids (TFA), respectively). All four species had substantial contributions from bacterial fatty acids, and large proportions of saturated fatty acids (30.6 - 50.0 %) including those with 14 and 18 carbons, indicating that bacterial and detritus food sources played an important role in their diets. The fatty acid profiles revealed high proportions of polyunsaturated fatty acids (PUFAs) and essential fatty acids (EFAs) in all species, indicating a good quality of food and that the quality of food consumed was similar among species. The results demonstrated the usefulness of a combination of traditional techniques (gut content techniques) and biochemical techniques (stable isotopes and fatty acid analysis) for assessing consumption and assimilation. The amphibian assemblages examined derived much of their energy from terrestrial and aquatic sources. - Description: During their life cycle amphibians change their habitat and feeding, and are important consumers in both terrestrial and aquatic habitats. The trophic ecology of anurans has been studied intensively using gut content analysis, but very little work has been done using biochemical techniques such as stable isotope and fatty acid analyses. These biochemical techniques produce data that allow for additional inferences about the trophic ecology of anurans, as they reveal what the organisms assimilated over time rather than what was recently ingested. The investigation of the feeding ecology and trophic interactions of anurans using gut content analyses together with stable isotope and fatty acid analyses will help us to better understand their ecological roles. The objective of this thesis was to assess the feeding ecology of four anurans (Amietia angolensis, Amietophyrnus rangeri, Strongylopus grayii and Xenopus laevis) in a temperate river using a combination of gut content, stable isotope and fatty acid analyses. Frogs, tadpoles and potential food sources were sampled in two sites (upstream and downstream) in the Kowie River, Eastern Cape Province, South Africa. Gut content analyses identified 147 prey items belonging to 12 prey orders in the stomachs of the sampled specimens. In both A. angolensis and S. grayii the most important prey category was Coleoptera, followed by Hemiptera, Diptera and Hymenoptera at both sites. Aquatic prey items (aquatic hemipterans, chirinomids and blackflies) were the most important food sources for X. laevis (Alimentary Index (IAi) = 6.4; 5.2; 4.2). In Am. rangeri, Hymenoptera was the most important prey category (IAi = 8.3). The trophic niche overlap between A. angolensis and S. grayii was biologically significant (> 0.6), and in the remaining species there was no significant trophic niche overlap. Amietia angolensis showed a larger trophic niche (Levin’s measure; B = 7.7 and Bst = 0.84 downstream, and upstream B = 7.6 (Bst = 0.82) compared to the other species. The gut content analyses showed that frogs feed on a variety of prey items that constitutes food sources from both aquatic and terrestrial habitats. Stable isotopes indicated that aquatic derived sources contributed significantly more towards the diets of X. laevis, A. angolensis tadpoles and S. grayii tadpoles compared with the other anurans, whereas aquatic and terrestrial derived food sources contributed equally to the diets of A. angolensis and S. grayii. Increased trophic positions in A. angolensis and S. grayii occurred throughout their development. The four different species had similar fatty acid profiles in the upstream region, and fairly similar δ13C values, suggesting that they probably consumed similar food. Fatty acid profiles of anurans in the downstream region showed distinct separations among the species. Tadpoles had high levels of diatom-associated fatty acids (20:5ω3; A. angolensis tadpole – 8.4 %, S. grayii tadpole – 9.4 % upstream and downstream; 9.1 and 6.1 % total fatty acids (TFA), respectively). All four species had substantial contributions from bacterial fatty acids, and large proportions of saturated fatty acids (30.6 - 50.0 %) including those with 14 and 18 carbons, indicating that bacterial and detritus food sources played an important role in their diets. The fatty acid profiles revealed high proportions of polyunsaturated fatty acids (PUFAs) and essential fatty acids (EFAs) in all species, indicating a good quality of food and that the quality of food consumed was similar among species. The results demonstrated the usefulness of a combination of traditional techniques (gut content techniques) and biochemical techniques (stable isotopes and fatty acid analysis) for assessing consumption and assimilation. The amphibian assemblages examined derived much of their energy from terrestrial and aquatic sources. This information will allow more precise and comprehensive assessments of trophic interactions in freshwater habitats, along with aiding in future amphibian conservation and management efforts.

Research in this area has focussed on flies and beetles remain comparatively under-studied, partly because some adult carrion beetles are difficult to identify morphologically, as are their juvenile stages, often requiring specialist expertise in both cases. Molecular taxonomy has been proposed as a solution to these problems. DNA “barcodes" are short fragments of mitochondrial cytochrome oxidase I (COI) DNA that are anticipated to delineate species. This approach is becoming increasingly popular, but has been met with varying enthusiasm from taxonomists. This thesis examines their use in identifying forensically significant beetles.The DNA barcodes of 234 specimens of 25 forensically significant southern African beetle species from seven families (Cleridae, Dermestidae, Silphidae, Staphylinidae, Scarabaeidae, Trogidae and Histeridae) were obtained. Thirty-three initial barcode amplification failures were overcome by using primers other than the standard Folmer pair, undermining the barcode concept’s hope of universal primers that would allow even non-specialists to produce barcodes. Another 150 specimens (64%) entirely failed to yield barcodes, including 18 fresh specimens of three species of Trogidae, implying another lack of universality of the barcoding protocol. The majority of the beetles clustered with confamilials on neighbour-joining and maximum likelihood trees, but 1.3% of the barcodes failed to cluster with their respective families, raising questions concerning the associating power of barcodes. The identification tools of the GenBank and BOLD on-line DNA sequence databases identified 21% of the specimens to the species level, 6% of them correctly. There was evidence of a paralogous sequence in the Cleridae that, while supporting identification now that it has been associated with a morphological identification, would hamper attempts at identification by clustering or phylogenetic analysis.Distance and haplotype network analyses of the barcodes of six widespread species showed that they are not geographically structured. Barcodes are thus unlikely to be indicators of the region of origin of a species and will not determine whether a corpse has been relocated after death. To assess whether a different mitochondrial DNA fragment might address (some of) these problems, a 2.2 kb fragment extending from the 5’ end of the COI gene to the 3’ end of the Cytochrome Oxidase II (COII) gene was analysed for nine species. It was found that, for Dermestidae, Scarabaeidae and Histeridae, higher degrees of diversity occurred downstreamof the barcode region, but the region of highest diversity in the Cleridae was in the barcode region. Thus, finding a more reliable fragment along the COI-COII region for each family may make robust and guaranteed DNA-based identification of these beetles more likely. The possibility of a forensic specimen being incorrectly or not identified based on its barcode alone exists in about 40% of cases, even with the new barcodes reported here. Forensic science sets a very high bar in assessing the performance of its techniques, and it is concluded that barcodes currently have unsettling failure rates as court-worthy evidence.

Woody species composition and congregant appreciation of the cultural and spiritual services provided by cemeteries and church gardens in Grahamstown, South Africa

- Description: Urbanization has increased rapidly throughout the world. The densification of urban areas has greatly reduced the number of natural areas occurring within the urban environment as well as impacting the ecosystem services that these areas provide. Urban greening and sustainable practices have been advocated as a means to once again provide the urban population with ecosystem services. Sacred natural areas that occur in surrounding forest, temple and cemetery sites have been known harbour a variety of biological diversity, as well as provide people with a number of cultural and spiritual benefits. Much of the literature on sacred natural sites comes from rural or eastern countries, leaving a large gap in the knowledge pertaining to information on these sites in both developed nations as well as urban areas. The aim of this study was to determine the abundance and composition of woody species, as well as the spiritual and cultural significance of sacred natural sites in Grahamstown. This study defined a sacred urban area as any form of garden surrounding a church, temple or mosque, as well as cemeteries. It looked at a total of 28 church gardens, one Hindu garden, one Mosque garden and five cemeteries in Grahamstown, South Africa. For each site the area was calculated and a tree and shrub inventory was done for all individuals above 1.5 m tall. Church/cemetery age, denomination and appearance were recorded as well as soil samples collected. An ordination of the data was done to summarize the community data, relating the community variation to environmental gradients. Questionnaires were completed by congregants who attended a religious building with a garden, as well as those that were not surrounded by a garden. These questionnaires were used to determine the cultural, spiritual and aesthetic value of trees and the sacred area, as well as the perceived and felt benefits that these areas provide. Those that were completed by congregants without gardens looked to find out whether or not it was believed that these areas would improve their experiences. There was an average plant density of 106.1 woody plants per hectare, with a total of 139 different species encountered. Of these, 56 percent were exotic species. This is slightly lower than that of studies done elsewhere in the world, but may be due to the omission of non-woody ornamentals and lawn species in this study. Of the top 11 most frequently occurring species, only two were indigenous. There was generally low similarity between plant assemblages found at the different sites. A significantly positive relationship was found between site size and woody plant basal area as well as the total number of woody plants. Site age and religious denomination had little influence on woody plant density, basal area, species richness or woody plant abundance. Congregants stated that a garden surrounding a religious building improved both their spiritual and aesthetic experiences. Stated spiritual and aesthetic experience was significantly influenced by basal area, while abundance significantly influenced stated aesthetic experience. Greenery was therefore important to many of the congregants, however, the species that were present were less influential. A greater sample size from a variety of religions and sacred areas within urban environments throughout the world would prove to be an interesting comparison for future research.

For example, several open and closed source SIP/IMS clients are used within the Rhodes University Conver- gence Research Group (RUCRG) to test applications under development, as a result of the fact that the various SIP/IMS clients support different subsets of SIP/IMS features. The lack of a single client and the subsequent use of various clients comes with several problems. Researchers have to know how to deploy, configure, use and at times adapt the various clients to suit their needs. This can be very time consuming and, in fact, contradicts the IMS philosophy (the IMS was proposed to support rapid service creation). This thesis outlines the development of a Java-based, IMS compliant client called RUCRG IMS client, that uses the JAIN SIP Applet Phone (JSAP) as its foundation. JSAP, which originally offered only basic voice calling and instant messaging (IM) capabilities, was modified to be IMS compliant and support video calls, IM and presence using XML Configuration Access Protocol (XCAP).

- Description: Protozoan infections such as Malaria, Leishmaniasis, Toxoplasmosis, Chaga’s disease and African trypanosomiasis caused by the Plasmodium, Leishmania, Toxoplasma and Trypanosoma genuses respectively; inflict a huge economic, health and social impact in endemic regions particularly tropical and sub-tropical regions. The combined infections are estimated at over a billion annually and approximately 1.1 million deaths annually. The global burden of the protozoan infections is worsened by the increased drug resistance, toxicity and the relatively high cost of treatment and prophylaxis. Therefore there has been a high demand for new drugs and drug targets that play a role in parasite virulence. Cysteine proteases have been validated as viable drug targets due to their role in the infectivity stage of the parasites within the human host. There is a variety of cysteine proteases hence they are subdivided into families and in this study we focus on the clan CA, papain family C1 proteases. The current inhibitors for the protozoan cysteine proteases lack selectivity and specificity which contributes to drug toxicity. Therefore there is a need to identify the differences and similarities between the host, vector and protozoan proteases. This study uses a variety of bioinformatics tools to assess these differences and similarities. The Plasmodium cysteine protease FP-2 is the most characterized protease hence it was used as a reference to all the other proteases and its homologs were retrieved, aligned and the evolutionary relationships established. The homologs were also analysed for common motifs and the physicochemical properties determined which were validated using the Kruskal-Wallis test. These analyses revealed that the host and vector cathepsins share similar properties while the parasite cathepsins differ. At sub-site level sub-site 2 showed greater variations suggesting diverse ligand specificity within the proteases, a revelation that is vital in the design of antiprotozoan inhibitors.

- Description: Protozoan infections such as Malaria, Leishmaniasis, Toxoplasmosis, Chaga’s disease and African trypanosomiasis caused by the Plasmodium, Leishmania, Toxoplasma and Trypanosoma genuses respectively; inflict a huge economic, health and social impact in endemic regions particularly tropical and sub-tropical regions. The combined infections are estimated at over a billion annually and approximately 1.1 million deaths annually. The global burden of the protozoan infections is worsened by the increased drug resistance, toxicity and the relatively high cost of treatment and prophylaxis. Therefore there has been a high demand for new drugs and drug targets that play a role in parasite virulence. Cysteine proteases have been validated as viable drug targets due to their role in the infectivity stage of the parasites within the human host. There is a variety of cysteine proteases hence they are subdivided into families and in this study we focus on the clan CA, papain family C1 proteases. The current inhibitors for the protozoan cysteine proteases lack selectivity and specificity which contributes to drug toxicity. The increased demand for coastal leisure and tourism has interfered with natural landscape features and their associated processes. The Cape St Francis/St Francis Bay peninsula located on the southeast coast of South Africa was rapidly developed and transformed from a little fishing village into an urban coastal developed area over a 50-year period (1961-2014). A system that once existed in a state of dynamic or non-equilibrium was interfered with through anthropogenic disturbances, resulting in more frequent and intense natural events, which ranged from floods to debris flows, decreased sand supply and resulting beach erosion. The aim of the project was to identify and map landscape features and changes on the peninsula using an interdisciplinary approach. The triangulated methods of a desktop study using Geographic Information Systems (GIS) and media reviews, a crowdsourcing/participatory approach based on interviews, and a one year land surveying period of measurable field based surveys of physical features gave a well balanced view. The research showed that the natural landscape has been altered dramatically by settlement and associated infrastructure development. In particular, the loss of dunefields and the artificial modification of river paths were major impact areas. Beach erosion is a continual issue for the peninsula residents, particularly in St Francis Bay.

- Description: Wetlands provide a number of valuable functions to both the surrounding environment and society. The anaerobic conditions created by flooding in wetlands provide a habitat that supports unique assemblages of plant life. High altitude wetlands are amongst the most species-rich in South Africa. They house a number of rare species and play a vital role in the supply of water to lower lying areas. These are some of the reasons that mountain wetlands are of high conservation value. A phytosociological study was undertaken on the high altitude wetlands of the Great Escarpment with the aim of classifying the plant communities and identifying the environmental drivers of plant community patterns within these ecosystems. Data collection was focused in the Eastern Cape and was supplemented with data from existing studies to gain a more complete understanding of the wetlands of the Great Escarpment of South Africa. Using the Braun-Blanquet approach, Hierarchical Cluster Analysis and Indicator Species Analysis; five broad wetland groups were identified, comprised of 33 individual plant communities and 81 indicator species. Multivariate analysis, including Canonical Correspondence Analysis revealed that the effects of altitude, such as temperature and rainfall, are the most significant large-scale drivers of vegetation patterns. Smaller scale drivers include wetness and soil nutrients including nitrogen, phosphorus, electrical conductivity, sodium, and organic content. The identification of indicator species served to reveal potentially important wetland species across different areas of the Great Escarpment. The effects of altitude on plant community patterns highlights the susceptibility of the high altitude specific communities to upward temperature zone shifts resulting from global warming. Other threats include livestock trampling, water extraction, and land use change for agricultural purposes. The relative absence of alien species in these wetlands gives an indication of their pristine condition and therefore their importance as a reference from which they may be monitored. A large proportion of the wetlands studied here occur outside protected areas, and given the rate of wetland loss in South Africa, it is important that continued effective land management is practiced to ensure that these ecosystems are conserved in the future .

Subsequently, various transformations that include conjugate addition of primary and secondary amines to the α,ß-unsaturated moiety to obtain 2- (aminomethyl)-3-hydroxy-3-(2-nitrophenyl)propanoate derivatives, effective SN2´ substitution of the BH ß-hydroxy by a Vilsmeier-Haack in situ-generated chloride to afford Baylis-Hillman allyl chlorides, iron in acetic acid-catalyzed cyclisation to 3-acetoxymethyl-(1H)-2-quinolone derivatives were achieved. Thus, using the Baylis-Hillman methodology, two nuanced classes of diketo acid analogues were constructed. These involved conjugating appropriate propargylamine derivatives with AZT using the „click‟ reaction. In an exploratory study, the quinolone derivative, precisely 3-acetoxymethyl- (1H)-quinol-2-one, was transformed into 3-hydroxymethyl-(1H)-quinol-2-one using potassium carbonate in a mixture of methanol and water (1:1). Following successful hydrolysis, the resulting alcohol was transformed to the corresponding chloride, 3-chloromethyl-(1H)-quinol-2- one, using thionyl chloride. Subsequent nucleophilic substitution afforded 3-(aminomethyl)- (1H)-2-quinolone derivatives which were subsequently transformed to 3-(amidomethyl)-(1H)-2- quinolones; and 3-[(propargylamino)-methyl]-(1H)-quinol-2-one as precursors to quinolone- AZT derivatives. Thus, using the Baylis-Hillman methodology, two nuanced classes of diketo acid analogues were constructed. These involved conjugating appropriate propargylamine derivatives with AZT using the „click‟ reaction. In an exploratory study, the quinolone derivative, precisely 3-acetoxymethyl- (1H)-quinol-2-one, was transformed into 3-hydroxymethyl-(1H)-quinol-2-one using potassium carbonate in a mixture of methanol and water (1:1). Following successful hydrolysis, the resulting alcohol was transformed to the corresponding chloride, 3-chloromethyl-(1H)-quinol-2- one, using thionyl chloride. Subsequent nucleophilic substitution afforded 3-(aminomethyl)- (1H)-2-quinolone derivatives which were subsequently transformed to 3-(amidomethyl)-(1H)-2- quinolones; and 3-[(propargylamino)-methyl]-(1H)-quinol-2-one as precursors to quinolone- AZT derivatives. - Description: Transcription factors (TFs) are biologically important proteins that interact with transcription machinery and bind DNA regulatory sequences to regulate gene expression by modulating the synthesis of the messenger RNA. The regulatory sequences comprise of short conserved regions of a specific length called motifs . TFs have very diverse roles in different cells and play a very significant role in development. TFs have been associated with carcinogenesis in various tissue types, as well as developmental and hormone response disorders. They may be responsible for the regulation of oncogenes and can be oncogenic. Consequently, understanding TF binding and knowing the motifs to which they bind is worthy of attention and research focus. Various projects have made the study of TF binding their main focus; nevertheless, much about TF binding remains confounding. Chromatin immunoprecipitation in conjunction with deep sequencing (ChIP-seq) techniques are a popular method used to investigate DNA-TF interactions in vivo. This procedure is followed by motif discovery and motif enrichment analysis using relevant tools. Protein Binding Microarrays (PBMs) are an in vitro method for investigating DNA-TF interactions. We use a motif enrichment analysis tools (CentriMo and AME) and an empirical quality assessment tool (Area under the ROC curve) to investigate which method yields motifs that are a true representation of in vivo binding. Motif enrichment analysis: On average, ChIP-seq derived motifs from the JASPAR Core database outperformed PBM derived ones from the UniPROBE mouse database. However, the performance of motifs derived using these two methods is not much different from each other when using CentriMo and AME. The E-values from Motif enrichment analysis were not too different from each other or 0. CentriMo showed that in 35 cases JASPAR Core ChIP-seq derived motifs outperformed UniPROBE mouse PBM derived motifs, while it was only in 11 cases that PBM derived motifs outperformed ChIP-seq derived motifs. AME showed that in 18 cases JASPAR Core ChIP-seq derived motifs did better, while only it was only in 3 cases that UniPROBE motifs outperformed ChIP-seq derived motifs. We could not distinguish the performance in 25 cases. Empirical quality assessment: Area under the ROC curve values computations followed by a two-sided t-test showed that there is no significant difference in the average performances of the motifs from the two databases (with 95% confidence, mean of differences=0.0088125 p-value= 0.4874, DF=47) .

Nonlinear optical studies of phthalocyanines and triazatetrabenzcorroles in solution and in thin films

- Description: This work presents photophysical and nonlinear optical properties of a novel Cd 2,3-[octakis{4-tert-butylphenoxyphthalocyanine}] (CdOtBPPc) and compared with those of Pb 2,3-[octakis{4-tert-butylphenoxyphthalocyanine}] (PbOtBPPc). For both the CdOtBPPc and PbOtBPPc, third order imaginary susceptibility and second order hyperpolarizability values were found to be within the limit set for good optical limiters. The Pcs were embedded in poly (methyl methacrylate) (PMMA) and poly(bisphenol A carbonate) (PBC) as thin films. The optical limiting values of the Pcs once embedded in film were found to be greatly improved and the limiting intensity of each film was well below the maximum threshold. Both PbOtBPPc and CdOtBPPc showed better optical limiting when embedded in PBC compared to PMMA. CdOtBPPc shows better nonlinear optical behaviour than PbOtBPPc in solution and as thin films, even though the former is aggregated in solution. Novel phosphorus triazatetrabenzcorroles (TBC) tetrasubstituted at the α- and β- and octa substituted at the β- positions of the peripheral fused benzene rings with t-butylphenoxy substituents were prepared and characterized. The effects of the substituents and the missing aza-nitrogen on the electronic structures and optical spectroscopy are investigated with TD-DFT calculations and MCD spectroscopy. The optical limiting properties were investigated to examine whether the lower symmetry that results from the direct pyrrole-pyrrole bond and hence the permanent dipole moment that is introduced result in higher safety thresholds, relative to the values that have been reported for phthalocyanines. The suitability of the compounds for singlet oxygen applications has also been examined. Novel phosphorus phthalocyanines, analogous to the triazatetrabenzcorroles were also investigated. Due to their high photodegradation quantum yield however, only the fluorescence quantum yields and lifetimes were able to be determined.
