Development of a high-throughput bioassay to determine the rate of antimalarial drug action using fluorescent vitality probes

While various treatments have been accepted into early stage clinical trials there has been little progress towards a proven vaccine. Pending a long term solution, endemic countries rely heavily on the development of innovative drugs with acute efficacy coupled with rapids mode of action. Until recently the rate of drug action has been measured by light microscopic examination of parasite morphology using blood slides of drug treated parasite cultures at regular time intervals. This technique is tedious and, most importantly, subject to interpretation with regards to distinguishing between viable and comprised parasite cells, thus making it impossible to objectively quantitate the rate of drug action. This study aimed to develop a series of bioassays using the calcein-acetoxymethyl and propidium iodide vitality probes which would allow the rate of drug action on Plasmodium falciparum malaria parasites to be assessed and ranked in relation to each other. A novel bioassay using these fluorescent vitality probes coupled with fluorescence microscopy was developed and optimized and allowed the rate of drug action on malaria parasites to be assessed i) rapidly (in relation to current assay techniques) and ii) in a semi-quantitative manner. Extrapolation to flow cytometry for improved quantification provided favourable rankings of drug killing rates in the pilot study, however, requires further development to increase throughput and approach the ultimate goal of producing a medium-throughput assay for rapidly assessing the rate of action of antimalarial drugs. Attempts to adapt the assay for use in a multiwell plate reader, as well as using ATP measurements as an indication of parasite vitality after drug treatment, was met with erratic results. The viability probes assay as it stands represents an improvement on other assay formats in terms of rapidity and quantification of live/compromised parasites in cultures.

Different binary classifiers, namely the naive Bayes, logistic regression and classification trees using hold-out and 5-fold cross validation are trained using the encoded data. For each of the classifiers three classification tasks are considered, namely helix against not helix (H/∼H), sheet against not sheet (S/∼S) and coil against not coil (C/∼C). The performance of these binary classifiers are compared using the overall accuracy in predicting the protein secondary structure for various window sizes. Our result indicate that hold-out cross validation achieved higher accuracy than 5-fold cross validation. The Naive Bayes classifier, using 5-fold cross validation achieved, the lowest accuracy for predicting helix against not helix. The classification tree classifiers, using 5-fold cross validation, achieved the lowest accuracies for both coil against not coil and sheet against not sheet classifications. The logistic regression classier accuracy is dependent on the window size; there is a positive relationship between the accuracy and window size. The logistic regression classier approach achieved the highest accuracy when compared to the classification tree and Naive Bayes classifiers for each classification task; predicting helix against not helix with accuracy 77.74 percent, for sheet against not sheet with accuracy 81.22 percent and for coil against not coil with accuracy 73.39 percent. It is noted that it is easier to compare classifiers if the classification process could be completely facilitated in R. Alternatively, it would be easier to assess these logistic regression classifiers if SPSS had a function to determine the accuracy of the logistic regression classifier.

Calibration and wide field imaging with PAPER: a catalogue of compact sources

- Description: Observations of the redshifted 21 cm HI line promise to be a formidable tool for cosmology, allowing the investigation of the end of the so-called dark ages, when the first galaxies formed, and the subsequent Epoch of Reionization when the intergalactic medium transitioned from neutral to ionized. Such observations are plagued by foreground emission which is a few orders of magnitude brighter than the 21 cm line. In this thesis I analyzed data from the Donald C. Backer Precision Array for Probing the Epoch of Reionization (PAPER) in order to improve the characterization of the extragalactic foreground component. I derived a catalogue of unresolved radio sources down to a 5 Jy flux density limit at 150 MHz and derived their spectral index distribution using literature data at 408 MHz. I implemented advanced techniques to calibrate radio interferometric data that led to a few percent accuracy on the flux density scale of the derived catalogue. This work, therefore, represents a further step towards creating an accurate, global sky model that is crucial to improve calibration of Epoch of Reionization observations.

- Description: This study focussed on the synthesis, characterisation and catalytic application of synthesised vanadium-based Metal-Organic Frameworks using 1,2,4,5-benzenetetracarboxylic acid as a ligand. A number of synthetic methods were tested in multiple attempts to synthesise a V-MOF, these included; ambient, gel, reflux and solvothermal methods of synthesis. Two products of interest were identified, an ambient synthesis produced a vanadium-based complex with the empirical formula: V2O2(Na2H2B4C).6H2O (RU-V2) and a solvothermal synthesis produced a MOF with the empirical formula: V2O2(H2O)2(B4C) (RU-V1). Both products were characterised using elemental analysis, infrared spectroscopy, thermogravimetric analysis, differential scanning calorimetry and X-ray powder diffraction. The catalytic activity of these products was tested, alongside the activity of the solid decavanadate ion, for the conversion of cyclohexene to cyclohexene oxide. The decavanadate ion was included to determine if the ion was catalytically active in the solid state, to potentially be used in the construction of a future MOF or V-complex. The reaction for the conversion of cyclohexene to cyclohexene oxide was chosen, as it has been previously conducted using a V-MOF and was found to be successful. The product of the reaction, the epoxide: cyclohexene oxide, is a very useful precursor for a number of reactions involved in the pharmaceutical industry, so developing catalysts which are able to convert cyclohexene to the epoxide with high yields and selectivities are well sought after in industry. The results of the catalytic reactions were varied, as the materials exhibited high yields and selectivities to the epoxide, but these results were only obtained when water was present in the reaction mixture. Water was able to bring about the cleavage of the bonds between the metal and ligand in a highly coordinated framework, at a faster rate than other solvents, such as decane. This ultimately leads to the structural decomposition of the entire complex or framework, depending upon the reaction time. The use of water was a double edged sword in that it was required to initiate the catalytic reaction, but was also the reason that the catalytic materials were noted to decompose over time. The solid decavanadate ion was only noted to exhibit homogeneous activity by dissolving into the small volume of water present in the reaction mixture. The study proved that using a multidentate ligand such as 1,2,4,5-benzenetetracarboxylic acid yielded products which were highly coordinated in nature and would therefore not have large open spaces associated with them, which is commonly observed with other MOFs. Instead the closed nature of the synthesised complexes and frameworks offered a different environment for catalytic reactions, where the small pores/channels had a controlling and inhibiting effect on the reaction. The conversion of cyclohexene to the epoxide is accompanied with a number of undesired side products, so when using the synthesised closed-natured MOF, it was found that there was a greater selectivity for the epoxide over other potential products. This indicates that close natured MOFs may find application in catalytic reactions which require high selectivities for a particular product.

- Description: This thesis investigates the feasibility of using gestures as a means of control for localizing three dimensional (3D) sound sources in a distributed immersive audio system. A prototype system was implemented and tested which uses state of the art technology to achieve the stated goals. A Windows Kinect is used for gesture recognition which translates human gestures into control messages by the prototype system, which in turn performs actions based on the recognized gestures. The term distributed in the context of this system refers to the audio processing capacity. The prototype system partitions and allocates the processing load between a number of endpoints. The reallocated processing load consists of the mixing of audio samples according to a specification. The endpoints used in this research are XMOS AVB endpoints. The firmware on these endpoints were modified to include the audio mixing capability which was controlled by a state of the art audio distribution networking standard, Ethernet AVB. The hardware used for the implementation of the prototype system is relatively cost efficient in comparison to professional audio hardware, and is also commercially available for end users. the successful implementation and results from user testing of the prototype system demonstrates how it is a feasible option for recording the localization of a sound source. The ability to partition the processing provides a modular approach to building immersive sound systems. This removes the constraint of a centralized mixing console with a predetermined speaker configuration.

Controls on the distribution of manganese in banded iron-formations (BIF) of the palaeoproterozoic transvaal supergroup, South Africa

- Description: The 2.65 to 2.05 Ga Transvaal Supergroup comprises one of the best-preserved and largely continuous successions in the world of Banded Iron-Formation (BIF), a chemical sedimentary rock composed of fine (mm to cm scale) interbanded iron-rich and iron-poor bands, developed atop the Archaean Kaapvaal Craton of southern Africa. The Transvaal BIF sequence contains at its upper stratigraphic part, an intriguing interlayered BIF-Mn association, namely the Hotazel Formation in the Kalahari Manganese Field, which constitutes the largest land-based manganese deposit on record. The genesis of the Hotazel deposits, and their exact significance in terms of atmosphere-hydrosphere-biosphere evolution, remain as elusive as they are challenging. In this thesis, an attempt is made to illuminate the origin and diagenesis of the Hotazel Formation and its post-depositional hydrothermal modification, through a highresolution geochemical study of the narrowest of the three BIF-Mn sedimentary cycles present in the Hotazel stratigraphy. This approach is coupled with a preliminary geochemical study of the distribution of Mn in older BIF of the Transvaal Supergroup as well (Kuruman and Griquatown Formations), so as to test recent models that causally link all BIFs in the Transvaal Supergroup under a common and evolving palaeo-environment of deposition. The results indicate that the cyclic deposition of the Hotazel BIF and enveloped Mn-rich sediments would have taken place in a stratified basin with a well-developed chemocline in terms of the vertical distributions of Mn and Fe, much like recent anoxic stratified basins such as the Orca Basin in the Gulf of Mexico. The increased Mn abundances as Mn-bearing ferrous carbonates in the upper part of the Griquatown BIF predating the Hotazel strata, also seems to lend support to the notion that the two BIFs are temporally interlinked as part of a broader sedimentary continuum. Finally, the largely conservative behaviour of Mn and associated elements during hydrothermal alteration of the Hotazel rocks is re-assessed, and renewed emphasis is placed on the possibility that brine metasomatism may have been a key factor in Mn redistribution and residual enrichment.

The results indicate that the cyclic deposition of the Hotazel BIF and enveloped Mn-rich sediments would have taken place in a stratified basin with a well-developed chemocline in terms of the vertical distributions of Mn and Fe, much like recent anoxic stratified basins such as the Orca Basin in the Gulf of Mexico. The increased Mn abundances as Mn-bearing ferrous carbonates in the upper part of the Griquatown BIF predating the Hotazel strata, also seems to lend support to the notion that the two BIFs are temporally interlinked as part of a broader sedimentary continuum. Finally, the largely conservative behaviour of Mn and associated elements during hydrothermal alteration of the Hotazel rocks is re-assessed, and renewed emphasis is placed on the possibility that brine metasomatism may have been a key factor in Mn redistribution and residual enrichment.

Aspects of the operation of DNS on the greater Internet are considered in this research with reference to the observed trends in the dataset, A thorough analysis of current DNS TTL implementation is made with respect to all response traffic, as well as sections looking at observed DNS TTL values for ,za domain replies and NX DOMAIN flagged replies. This thesis found that TTL values implemented are much lower than has been recommended in previous years, and that the TTL decrease is prevalent in most, but not all EE TTL implementation. With respect to the nature of DNS operations, this thesis also concerns itself with an analysis of the geoloeation of authoritative servers for local (,za) domains, and offers further observations towards the latency generated by the choice of authoritative server location for a given ,za domain. It was found that the majority of ,za domain authoritative servers are international, which results in latency generation that is multiple times greater than observed latencies for local authoritative servers. Further analysis is done with respect to NX DOM AIN behavior captured across the dataset. These findings outlined the cost of DNS miseonfiguration as well as highlighting instances of NXDOMAIN generation through malicious practice. With respect to DNS abuses, original research with respect to long-term scanning generated as a result of amplification attack activity on the greater Internet is presented. Many instances of amplification domain scans were captured during the packet capture, and an attempt is made to correlate that activity temporally with known amplification attack reports. The final area that this thesis deals with is the relatively new field of Bitflipping and Bitsquatting, delivering results on bitflip detection and evaluation over the course of the entire dataset. The detection methodology is outlined, and the final results are compared to findings given in recent bitflip literature.

Towards determining the dietary lysine requirement in the South African abalone, Haliotis midae

- Description: Animals generally do not have a requirement for protein, but instead have a requirement for specific essential amino acids (EAAs) and non-essential amino acids (NEAAs). The NEAAs are those that can be synthesised by the animal, however, EAAs cannot be synthesised and must therefore be supplied as part of the diet. When these amino acids (AAs) are supplied in the correct ratios and with the correct level of digestible energy, nutritionists can maximise somatic growth from proteins. This has resulted in increased research into the use of crystalline AAs as a tool in feed formulation research in order to quantify the AA requirements in aquaculture species, and allow for alternative protein sources (other than fishmeal) to be utilised. In common with other water soluble nutrients, leaching of crystalline AAs from diets prior to ingestion is of concern in an aquatic environment. Microencapsulation techniques have been successfully employed to restrict micronutrient leaching, and improve ingestion rates. In this research, LysiPEARL™ (Kemin®) was used as a means to determine the lysine requirement in Haliotis. midae. This encapsulated lysine product is used in the dairy cattle industry as an effective source of rumen bypass for intestinal release of lysine. It has previously been proposed that crystalline AAs are not suitable for AA studies in H. midae due to the slow feeding rates of the species as well as the solubility of these AAs. However, 90.00 % of supplemented lysine was maintained in this study after a six hour period of leaching, showing that if effective microencapsulation techniques are used, it is possible to use crystalline amino acids to supplement protein bound lysine in abalone feeds. Six isoenergetic (15.90 MJ/kg), isolipidic (6.00 %) and isonitrogenous (29.00 %) diets enriched with 5.52, 6.40, 7.28, 8.14, 9.00 and 9.86 % lysine (as a % of protein) were fed to triplicate groups of 20 H. midae (20.41 ± 1.95 mm SL 1.51 ± 0.44 g w.wt) for 90 days. Wet weight and shell length measurements were taken every 30 days and specific growth rate (SGR) (% body weight.day-1), feed conversion ratio (FCR), protein efficiency ratio (PER), feed consumption (% body weight.day-1) and condition factor were calculated for each dietary treatment. Linear regression showed that FCR increased as dietary lysine increased (Regression analysis, p=0.031), and that PER reduced as dietary lysine increased (Regression analysis, p=0.026). Feed consumption also increased as dietary lysine increased (Regression analysis, p<0.001). The inclusion of lysine at 7.28 % of the total protein in the diet resulted in significantly superior SGR (0.57±0.01 % body weight.day-1) to that of 5.52 % (0.42±0.05 % body weight.day-1), FCR (1.51±0.05) to that of 8.14 % (1.99±0.21) and PER (2.45±0.07) to that of 8.14 % (1.99±0.18; ANOVA, p<0.05). There was a significant difference found in feed consumption (% body wt.d-1), with consumption increasing significantly between the first three dietary treatments and the last three dietary treatments (ANOVA, p<0.001). There was no significant improvement in SGR when dietary lysine increased above 7.28 % of the dietary protein in the diet, indicating that dietary lysine requirement was being met at 7.28 %, after which excess lysine promoted no growth response. The diet producing the best SGR, PER and FCR in this study was diet 3 which had a measured lysine content of 6.90 %. The results of the present study suggest that the lysine requirement in H. midae is in the range of 6.00 - 7.00 % of dietary protein. From these data amino acid ratios were used to estimate optimum inclusion levels of other essential amino acids. However, lysine availability in LysiPEARL™ may have resulted in over estimations due to the lipid encapsulation technique used, and haliotids limited ability to efficiently digest lipids. For this reason EAA requirements were suggested based on three different hypothetical scenarios of lysine availability from LysiPEARL™.

Such events are referred to as the “urban syndrome”, were human populations and developmental demands outpace ecosystem services. Traditional measurements of water quality (e.g. physicochemical and micro-nutrient assessments) and biological monitoring (e.g. South African Scoring System 5, SASS5) techniques for assessing ecosystem health have being widely used to reflect the ecological health and status of river systems. However these techniques have a number of challenges associated with their application. SASS5 which is used most prevalently in southern Africa for example, can only be applied in lotic systems, it is habitat dependent and finally (but arguably most importantly) it cannot identify the source of pollution inputs. Recent laboratory studies using stable isotopic ratios (δ15N and δ13C) of aquatic macrophytes (duckweed: Spirodela sp.) have shown successful differentiation between different N-sources and the mapping of temporal and spatial nitrogen dynamics in freshwater systems. Furthermore δ15N isotopic values of Spirodela sp. showed the capability to act as an early warning indicator of eutrophication, before the onset of aquatic ecosystem degradation. There have been many successes but evidence is increasing regarding the inefficiencies at project and site scales. The study was undertaken in the Eastern Cape, South Africa, at a farm called Ann’s Villa situated in the Kommadagga valley, at the foot of the northern side of the Zuurberg pass. The study sought to assess the efficiency of the WfW mapping of natural biological aliens (NBAL), of contract teams and the effectiveness of the clearing methods employed to clear Acacia mearnsii. To achieve this, WfW mapping was analysed, contract team dynamics of the different task groups were observed and assessed and various Acacia mearnsii and indigenous plant variables were measured pre-and post-clearing of A. mearnsii. The first key finding was that overall the WfW NBAL mapping was inaccurate, with WfW A. mearnsii percentage cover (cover) estimations significantly over-estimated. Acacia mearnsii cover over-estimations resulted in fruitless expenditure as contracts were more expensive than necessary. Cover under-estimations also led to the inability to fulfill contractual obligations and the subsequent halting of the clearing of a large portion the study area. It was recommended that the NBAL mapping as well as the cover estimations of NBALs be conducted more rigorously, with expert assistance where skills are lacking, to avoid the associated fruitless expenditure. The second key finding was that WfW contract teams were largely inefficient, as a result of waiting, stemming from the lack of continuity in work. There was a strong positive relationship between subgroup chainsaw operator (CO) to stacker ratio and subgroup CO to stacker efficiency ratio. These inefficiencies meant that a mean of 58±67% of the total money spent per team resulted in fruitless expenditure. It was recommend that contract teams be organised to promote the continuity of work and that the current high stacker to CO ratios be reversed to increase efficiency and reduce fruitless expenditures. The third key finding was that overall the WfW methods of clearing A. mearnsii were 95% effective with a 90% removal success. The last key finding was that initial clearing operations had a largely insignificant impact on indigenous plant biodiversity. It was recommended that post-clearing inspection of quality control is conducted more rigorously and that penalties be implemented to deter contract teams from cutting indigenous species.

It was important to evaluate the ecological, economic and social dimensions of the fishing community in order to address the problems currently facing the community. The study draws on previous research done in the Kleinmond area. Data were collected to update and complement previous research and addresses current research. In order to investigate the fisheries catch contribution in the area, data were obtained from the Department of Agriculture, Forestry and Fisheries. Three different questionnaires were developed and conducted in face-to-face formal and informal interviews with the various stakeholders (n=42) in the value-chain. Interviews were also conducted telephonically with other stakeholders and a focus group was formed to supplement previous available data. Simple economic models were developed for the fisheries working from the Kleinmond harbour, which were used to estimate the gross and net economic value of catches for individual right-holders, as well as the Kleinmond area as a whole. The economic models used in this study showed that the West Coast rock lobster Jasus lalandii, fishery was the primary source of income for small-scale fishers. This was due to the rock lobsters being sold to the export market as a high-valued commodity, whereas the linefish were sold to the local market as a lower-valued commodity. However, linefish were found to be more of a commodity to the community as a portion would be retained for personal consumption. The linefishers were concerned in that over the past couple of years, snoek Thrysites atun have been absent the Kleinmond area, resulting in and the fishing effort shifting to a resident species Cape bream Pachymetopon blochii. Whereas West Coast rock lobster were considered to be harvested sustainably under the current total allowable catch strategy, there was concern for the future of the fishery because of the occurrence of illegal fishing, both locally and nationally. Small-scale fisheries in the Kleinmond community are largely dependent on fishing resources, even though the industry is only marginally profitable. Future management measures should concentrate on optimising the value-chain to provide both sustainability for the resources and improve the livelihoods of the community.

MobiSAM, a system which aims to enhance the Social Accountability Monitoring (SAM) methodology at local government level, has been designed and implemented. The research presented in this thesis examines tools and techniques for the development of cross-platform client applications, allowing access to the MobiSAM service, across heterogeneous mobile platforms, handsets and interaction styles. Particular attention is paid to providing an easily navigated user interface (UI), as well as offering clear and concise visualisation capabilities. Depending on the host device, interactivity is also included within these visualisations, potentially helping provide further insight into the visualised data. Guided by the results obtained from a comprehensive baseline study of the Grahamstown area, steps are taken in an attempt to lower the barrier of entry to using the MobiSAM service, potentially maximising its market reach. These include extending client application support to all identified mobile platforms (including feature phones); providing multi-language UIs (in English, isiXhosa and Afrikaans); as well as ensuring client application data usage is kept to a minimum. The particular strengths of a given device are also leveraged, such as its camera capabilities and built-in Global Positioning System (GPS) module, potentially allowing for more effective engagement with local municipalities. Additionally, a Short Message Service (SMS) gateway is developed, allowing all Global System for Mobile Communications (GSM) compatible handsets access to the MobiSAM service via traditional SMS. Following an iterative, user-centred design process, a thorough evaluation of the client application is also performed, in an attempt to gather feedback relating to the navigation and visualisation capabilities. The results of which are used to further refine its design. A comparative usability evaluation using two different versions of the cross-platform client application is also undertaken, highlighting the perceived memorability, learnabilitv and satisfaction of each. Results from the evaluation reveals which version of the client application is to be deployed during future pilot studies.

Freshwater ecosystems provide essential resources to life on Earth. However, as increasing pressure is being placed on the environment by human population growth, the quality of freshwater resources and the health of these ecosystems are at risk. Mountain streams provide an important source of water and are usually less affected by anthropogenic stressors, compared to lowland freshwaters. These montane streams are therefore of important conservation value and due to their untransformed nature serve as ideal ecosystems for biodiversity studies and as reference sites for studies on environmental change. This study explores aquatic macroinvertebrate biodiversity of the southern Great Escarpment in South Africa. Species assemblages and the environmental variables of each site were sampled from first order streams across five different mountain blocks along the Great Escarpment. Additionally, mitochondrial DNA of three mayfly species (Afroptilum sudafricanum, Demoreptus natalensis and Demoreptus capensis), commonly occurring in the study area, was analysed to compare the genetic diversity between habitat specialist and habitat generalist species. A total of 2 595 macroinvertebrate specimens from 47 families and 86 species were collected with several interesting and potentially new species being discovered. Partitioned diversity analyses indicate that macroinvertebrate diversity varies across mountain blocks. Multivariate analyses indicate that differences in assemblages could be attributed to differences in environmental variables between sites, particularly water velocity, total dissolved solids and salinity. As these environmental variables reflect of the topography of the sites, differences in species assemblages was attributed to difference in topography and therefore biotopes present. Habitat-restricted mayfly species (D. natalensis and D. capensis), occur in distinct populations confined to mountains blocks. Isolation-by-distance analyses further emphasis that these species are genetically restricted by their habitat preference for mountain streams. In contrast, A. sudafricanum, a habitat generalist, showed no indication of genetic structure due to location or distance. Possible cryptic taxa and new species were identified within A. sudafricanum and Dermoreptus respectively. This study provides an important contribution to the baseline data of freshwater macroinvertebrate diversity for the southern Great Escarpment region and provides insights into the considerable genetic diversity of selected aquatic taxa across this region.

The consumption and use of wild foods by children across a deforestation gradient in Zomba District, Malawi

Children have knowledge on the gathering and hunting of selected wild food species and sources thereof. Wetlands, agro-ecosystems, natural forests, human landscapes and river systems remain important sources of wild food resources. The provision of and access to these resources are significantly affected by the interference and disruption to natural ecosystems. In Malawi, interference has been largely due to deforestation and land use change caused by an interplay of pressures from population growth for development and agricultural expansion. Against this background, the implications of deforestation and vegetation cover on the availability of wild foods and their access and use by children is largely unexplored. Through a comprehensive analysis of data collected from 150 children and 50 elderly men and women, the integration of Participatory Rural Appraisal (PRA) exercises and Geographic Information System (GIS), in the four sites of Mpheta, Mtuluma, Kasonga and Makombe in Zomba district, wild foods availability was established and their contribution to the nutritional status of children and households’ food security assessed. Study sites were identified along the deforestation gradient of Lake Chilwa, Zomba Mountain and Shire River basin with an additional focus on varying landscapes. One hundred and twenty species of wild foods were identified with greatest availability in areas of high vegetation cover and the lowest in areas of low vegetation cover, but with meaningful differences per wild food category. There was considerable reduction in the availability of wild foods with increasing deforestation; mainly wild game and fruits species and, in turn, decreased access of these by children. Nevertheless, small game, insects, other wild fruits and wild vegetables thrive well in agro-ecosystems and therefore were minimally affected by deforestation but largely by management practices of those systems and can be possibly improved through the promotion of agro-ecological farming systems. The research reveals that wild foods form an important component of the starch based diets of households from agricultural communities in the various landscapes. Besides securing the household’s food base, all children largely supplemented their diets with wild foods but with increased dependence by children from poorer households who are highly vulnerable to food insecurity. Access and use of wild foods was largely dependent on children’s knowledge, perceptions of the wild food and ease of access, with considerable variations due to gender and socio-cultural norms. Besides contributing to the nutritional status and food security, commercialisation of wild foods was common among children, hence providing them with an alternative livelihood strategy and in some cases only viable source of income.

Mesoscale mechanisms of larval transport and settlement in relation to physical factors off the south coast of South Africa: a topographic approach

- Description: The majority of benthic marine invertebrate life cycles include a meroplanktonic phase. Most marine biologists recognise that this stage could play an important role in dispersal, especially for sedentary or sessile organisms. Recent studies on larval dispersal have found that dispersal does not occur to the extent that was previously believed. Some larvae instead remain close to their natal populations through larval nearshore retention mechanisms, both active and passive. This study attempted to a) describe nearshore distribution patterns of several intertidal larvae in relation to nearshore hydrodynamics, b) infer whether larvae are active or passive in the water column and whether this differs among taxa and c) compare pelagic mussel larval abundance with settlement rates, at 2 bay and 2 open coast sites on the south coast of South Africa to note any topographical effects. At each of the four sites, pelagic samples were collected along 2 transects. Larvae and current speed data were collected at various depths (surface, mid-depth and bottom) at distances of 200, 400, 900 and 2400m offshore of the coast. Settlement samples were collected at sites that were onshore of the pelagic transects using plastic souring pads following previous studies. Pelagic larval distribution showed no effect of topography. Instead larval abundance was highly variable among sample periods and among different taxa. Slow swimming D-stage mussel larvae were found to be positively correlated with both upwelling and turbulence indices suggesting that they behave as passive particles in the water column. The abundances of larval taxa with faster swimming speeds than the D-larvae were negatively correlated with upwelling and did not correlate with turbulence. This suggests that these larvae are more active within the water column than the D-larvae which would theoretically allow them to maintain their position in the water column. Further analysis revealed that mean larval depth correlated with mean depth of shoreward moving water masses regardless of the state of upwelling. These results suggest that larvae were actively selecting the depth at which they were found presumably in order to associate themselves with shoreward moving currents. This interpretation was supported by ontogenetic patterns in the behaviour of barnacle larvae, the nauplii of which were found further offshore as they aged, and closer onshore again once they reach the faster swimming cyprid stage. Although there was no detectable effect of topography on the abundances of planktonic larvae, the settlement section of this study revealed an effect of topography, with higher settlement and recruitment rates at bay sites than at the open coast sites. Settlement rates were seen to be negatively correlated with turbulence at bay sites but not open coast sites. Recruitment rates for each sample event were positively correlated with upwelling at each site. This study found pelagic larvae to be generally active within the water column which allowed them to remain close to the shore regardless of topography and upwelling/turbulence regimes. Although meaningful correlation analyses between pelagic larval supply and settlement rates could not be conducted due to loss of settlement collectors, settlement rates were affected by local topography with higher settlement and recruitment in bay sites.

Larvae and current speed data were collected at various depths (surface, mid-depth and bottom) at distances of 200, 400, 900 and 2400m offshore of the coast. Settlement samples were collected at sites that were onshore of the pelagic transects using plastic souring pads following previous studies. Pelagic larval distribution showed no effect of topography. Instead larval abundance was highly variable among sample periods and among different taxa. Slow swimming D-stage mussel larvae were found to be positively correlated with both upwelling and turbulence indices suggesting that they behave as passive particles in the water column. The abundances of larval taxa with faster swimming speeds than the D-larvae were negatively correlated with upwelling and did not correlate with turbulence. This suggests that these larvae are more active within the water column than the D-larvae which would theoretically allow them to maintain their position in the water column. Further analysis revealed that mean larval depth correlated with mean depth of shoreward moving water masses regardless of the state of upwelling. These results suggest that larvae were actively selecting the depth at which they were found presumably in order to associate themselves with shoreward moving currents. This interpretation was supported by ontogenetic patterns in the behaviour of barnacle larvae, the nauplii of which were found further offshore as they aged, and closer onshore again once they reach the faster swimming cyprid stage. Although there was no detectable effect of topography on the abundances of planktonic larvae, the settlement section of this study revealed an effect of topography, with higher settlement and recruitment rates at bay sites than at the open coast sites. Settlement rates were seen to be negatively correlated with turbulence at bay sites but not open coast sites. Recruitment rates for each sample event were positively correlated with upwelling at each site. This study found pelagic larvae to be generally active within the water column which allowed them to remain close to the shore regardless of topography and upwelling/turbulence regimes. Although meaningful correlation analyses between pelagic larval supply and settlement rates could not be conducted due to loss of settlement collectors, settlement rates were affected by local topography with higher settlement and recruitment in bay sites.

The phytogeography of Southern Mistbelt Forests of the Eastern Cape, South Africa

- Description: In the Eastern Cape, a moisture gradient (from west to east) exists along the Escarpment where patches of Southern Mistbelt Forests (SMF) occur. There is a notable profusion of plants in these forests, but the factors that drive plant species composition and abundance in these patches is poorly understood and such knowledge is critical if we are to address or mitigate the problems imposed by global change. Many of our ideas on plant community assembly are based on the premise that species differ in their environmental requirements for successful regeneration, especially when young. The aims of this study were to document the floristic diversity of poorly known patches of Southern Mistbelt Forests in the Eastern Cape and identify the environmental factors that influence plant community composition in these forest patches. Twenty six forest patches across the Eastern Cape were sampled. In each forest 400m2 circular plots were constructed. The diameter at breast height and stem counts for the tree species was taken and the % cover of the herbaceous species was recorded. General collections were also made to supplement the plot data in order to obtain a comprehensive flora for each forest patch. All sampling was done during the summer season of 2013 and 2014. Using plot data, Hierarchal Cluster Analysis and Multidimensional Scaling Analysis were done to compare similarities between patches. Plots from the same forest patch clustered which indicated that the species composition in each forest patch was unique. However, this pattern went down when only tree species were considered. Plant diversity also varied between patches; with those located in the east being generally more diverse than those in the west are. Clustering patterns in fragmented communities and differences in species diversity indicate evidence of species “nestedness”. Analysis of nestedness indicated that these forest patches were significantly nested. To identify which environmental variables might be correlated with both species diversity and nestedness, twelve environmental variables was selected for analysis using Canonical Correspondence Analysis and Principal Component Analysis. Results show that Mean Annual Precipitation, Mean Annual Potential Evapotranspiration, and percentage of Organic Matter of the soil were most strongly correlated with the patterns of diversity observed in these forest patches. Regression analysis indicated that Mean Annual Precipitation accounted for most of the variation in species diversity, especially for the herbaceous species. The herbaceous species thus show a greater sensitivity to “climate filtering” as a consequence of rainfall gradients. With the implementation of suitable monitoring programs, changes in abundance or even local extinction of these species can act as an early warning indicator of the possible long-term effects of climate change on forest communities.
